Severe acute respiratory syndrome (SARS) is a serious form of pneumonia which results in acute respiratory distress and sometimes death. In this study, we applied the reverse vaccinology approach to determine the antigenic determinant sites present on the protein. the method incorporates the prediction of antigenic sites, solvent accessible region and secondary structure, B-cell epitope prediction, and the designing of antigenic determinant. the results of the study suggested that small envelope protein and orf8 protein could be potential candidates for vaccine designing. the high scoring antigenic peptides were designed and optimized. It is inferred that peptide of small envelope protein will make a very stable and effective vaccine targeting the E protein of the virus which is responsible for the spread of the virion. this study provides a strong and a potential optimized vaccine against SARS, which has high chances of success of immunization and higher probabilities of combating the dreadful disease.

Self-assembled and spatially addressable protein microarrays are poised to become a central proteomics technology. Here, a microintaglio printing-based system is described that relies on coupling cdna display technique with scaffolded dna origami to print in situ-synthesized protein microarray on gold surface. Background: Restriction site analysis involves determining the locations of restriction sites after the process of digestion by reconstructing their positions based on the lengths of the cut dna. Using different reaction times with a single enzyme to cut dna is a technique known as a partial digestion. Determining the exact locations of restriction sites following a partial digestion is challenging due to the computational time required even withthe best known practical algorithm. Results: In this paper, we introduce an efficient algorithm to find the exact solution for the partial digest problem. the algorithm is able to find all possible solutions for the input and works by traversing the solution tree with a breadth-first search in two stages and deleting all repeated subproblems. Two types of simulated data, random and Zhang, are used to measure the efficiency of the algorithm. We also apply the algorithm to real data for the Luciferase gene and the E. coli K12 genome. Conclusion: Our algorithm is a fast tool to find the exact solution for the partial digest problem. the percentage of improvement is more than 75% over the best known practical algorithm for the worst case. For large numbers of inputs, our algorithm is able to solve the problem in a suitable time, while the best known practical algorithm is unable.

dnacomputing-inspired pattern classification based on the hypernetwork model is a novel approach to pattern classification problems. the hypernetwork model has been shown to be a powerful tool for analysis of gene expression data. However, the ordinary hypernetwork model has limitations, such as using only binary data and operating sequentially. In this paper, we propose an improved method to process four-level data and to implement a hardware circuit for dnacomputing-inspired pattern classifier. We show simulation results of multi-class cancer classification from the dna microarray data for performance evaluation. Experiments show competitive diagnosis results over other conventional machine learning algorithms. Our four-level data approach also results stable and improved performance over the ordinary hypernetwork model.
