We extend definitions of information flow so as to quantify the amount of information passed; in other words, we give a formal definition of the capacity of covert channels. Our definition uses the process algebra CSP, and is based upon counting the number of different behaviours of a high level user that can be distinguished by a low level user.

With the recent DNA-microarray technology, it is possible to measure the expression levels of thousands of genes simultaneously in the same experiment. A genetic network is a model that describes how the expression level of each gene is affected by the expression levels of other genes in the network. Given the results of an experiment with n genes and m measures over time (m << n), we consider the problem of finding a subset of genes (k genes, where k < < n) that explain the expression level of a given target gene under study. We consider the coarse-grained multicomputer (CGM) model, with p processors. In this paper we first present a sequential approximation algorithm of O(m/sup 4/n) time and O(m/sup 2/n) space. the main result is a new parallel approximation algorithm that determines the k genes in O(m/sup 4/n/p) local computing time plus O(k) communication rounds, and with space requirement of O(m/sup 2/n/p). the p factor in the parallel time and space complexities indicates a good parallelization. We also show preliminary promising experimental results on a Beowulf machine. To our knowledge there are no CGM algorithms for the problem considered in this paper.

Distributed computing, the exploitation of idle cycles on pervasive desktop PC systems, offers the opportunity to increase the available computing power by orders of magnitude (10-1,000 times). However, for desktop PC distributed computing to be widely accepted within enterprises, the systems much achieve high levels of robustness, security, scalability, unobtrusiveness and manageability. We describe the Entropia distributed computing system as a case study, detailing its internal architecture and philosophy in attacking these key problems. In particular, key aspects of the Entropia system include the use of (1) scalable Web/database technology for system management, (2) network tunneling and application name-spaces for logical connectivity, (3) binary sand-boxing technology for security and unobtrusiveness, and (4) an open integration model to allow applications from many sources to be incorporated. these technologies are combined to produce a robust, flexible, high-performance system which is now in use in numerous enterprises, supporting a wide range of applications.

Software Distributed Shared Memory (SDSM) systems provide the shared memory abstraction on top of a message passing hardware, simplifying application programming in these architectures. However, some memory references exhibit long latencies due to remotely cached data. In order to hide this latency, many techniques that propagate data speculatively were developed. this requires that the data access behavior of the applications be determined. Traditionally, many of these techniques were directed at specific data sharing patterns such as producer-consumer and migratory. In this paper, we propose and evaluate generic data access prediction techniques for SDSM systems. By generic we mean.: that our strategies don't try to detect specific sharing patterns known a priori. the prediction strategies proposed can be divided into two classes: local information predictors (LIP), that are guided only by local information in each processor and global information predictors (GIP) that use the data access pattern of all processors in order to make predictions. Our experimental result show that techniques within both classes can attain high hit ratios in most of the applications evaluated. Overall, the results allow us to conclude that the prediction strategies for data accesses we propose can contribute to increase the performance of current page-based SDSMs significantly.

In this paper, the parallelization aspects of the accelerated waveform relaxation algorithms for the transient simulation of semiconductor devices on parallel distributed memory computers are studied. these methods are competitive with standard pointwise methods on serial architectures, but are significantly faster on parallel computers. We make use of an improved parallel version of the conjugate gradient squared method (ICGS) combining elements of numerical stability and parallel algorithm design, for solving the resulting sequence of time-varying sparse linear differential-algebraic initial-value problems arising at each linearization step with waveform Newton. We reorganize the algorithm such that all the inner products, matrix-vector multiplications and vector updates of a single iteration step are independent and communication time required for inner product can be overlapped efficiently with computation time of vector updates. therefore, the bottleneck of the performance, namely the cost of global communication on parallel distributed memory computers can be significantly reduced. the resulting ICGS algorithm maintains the favorable properties of the original algorithm while not increasing the computational costs.

performance models provide significant insight into the performance relationships between an application and the system used for execution. the major obstacle to developing performance models is the lack of knowledge about the performance relationships between the different functions that compose an application. this paper addresses the issue by using a coupling parameter, which quantifies the interaction between kernels, to develop performance predictions. the results, using three NAS parallel application benchmarks, indicate that the predictions using the coupling parameter were greatly improved over a traditional technique of summing the execution times of the individual kernels in an application. In one case the coupling predictor had less than 1% relative error in contrast the summation methodology that had over 20% relative error. Further, as the problem size and number of processors scale, the coupling values go through a finite number of major value changes that is dependent on the memory subsystem of the processor architecture.

Maintaining desired concentration of the dissolved oxygen (DO) in an activated sludge process is crucial for feasible and efficient operation of a wastewater treatment plant. the dissolved oxygen dynamics is nonlinear and of high dimension. the available models involve many parameters that are very difficult to estimate. Utilising the dynamics structure and its multiple time scale a simplified nonlinear SISO model was recently adopted with a disturbance inputs that can be efficiently and sufficiently accurately predicted over short time period. Based on this model a nonlinear model predictive controller was designed showing good performance. However, necessity of solving a nonliner optimisation task during the controller operation limits its performance under large and fast changes of disturbances or reference trajectories. In the paper a fuzzy Takagi - Sugeno type model of the nonlinear dynamics is produced based on its local linearisations. the recently proposed fuzzy predictive control strategy is then applied to obtain a nonlinear fuzzy predictive controller. the controller is tested and validated on physical data sets showing substantial savings in computing time with negligible loss on its performance. Optical communication, in particular, the wavelength-division multiplexing (WDM) technique, has become a promising networking choice to meet ever-increasing demands on bandwidth. We consider cost-effective architecture designs of WDM optical interconnects for current and future generation parallel and distributed computing and communication systems. We first categorize WDM optical interconnects into two different connection models based on their intended applications: the wavelength-based model and the fiber-link-based model. Most existing WDM optical interconnect architectures belong to the first category. However, in this paper we show that for applications that use the fiber-link-based model, network cost can be significantly reduced. We then present such a minimum cost architecture design for WDM optical interconnects under the fiber-link-based model. We also generalize the idea used in this design to WDM optical interconnects under the wavelength-based model, and obtain a new architecture design which can trade-off the cost of wavelength converters with the number of crosspoints in this type of WDM optical interconnect.

Software pipelining and unfolding are commonly used techniques to increase parallelism for DSP applications. However, these techniques expand the code size of the application significantly. For most DSP systems with limited memory resources, code size becomes one of the most critical concerns for the high-performance applications. In this paper, we present the code size reduction theory based on retiming and unfolding concepts. We propose a code size reduction framework to achieve the optimal code size of software-pipelined and unfolded loops by using conditional registers. the experimental results on several well-known benchmarks show the effectiveness of our code size reduction technique in controlling the code size of optimized loops.

Discovery Net provides a higher level of abstraction of the Grid for knowledge discovery activities, thus separating the end-users from resource management issues already handled by existing and emerging standards.
