Bioinformatics is the biological study which applies programming techniques for more understanding and analysis of living objects such as the study of genome structure. the genome structure could be represented in the form of an image. Chaos Game Representation (CGR) is the practice of converting the dna sequence (i.e., genomes) into images, where each image is a graphical appearance for an individual dna strand's signature. CGR is a method of converting a long one-dimensional dna sequence into a graphical form. this method provides a visual image of a dna sequence different from the traditional manual linear arrangement of nucleotides polymerase chain reaction. In the recent years, CGR was introduced to automatically classify genomes not only by archival references but also through its' unique signature. In this paper, a novel CGR classification approach is developed combining the advances of image processing and pattern recognition approaches. the approach starts by declaring the genome and using the CGR technique to map it to the graphical interface (i.e., 16x16 signature images). then, an image processing procedure is prepared to handle complex geometric shapes, analyze structured and visualized genome sequences and fractal point the included nucleotides of these images. Finally, the convolutional neural network was designed and well-Trained by those signatures to classify each genome tested. © 2019 Association for computing Machinery.

Scalable parallel computer architectures provide the computational performance demanded by advanced biological computing problems. NIH has developed a number of parallel algorithms and techniques useful in determining biological structure and function. these applications include processing electron micrographs to determine the three-dimensional structure of viruses, calculating the solvent accessible surface area of proteins to predict the three-dimensional conformation of these molecules from their primary structure, and searching for homologous dna sequences in large genetic databases. Timing results demonstrate substantial performance improvements with parallel implementations compared with conventional sequential systems.

One of the possible target applications of 3D-integration is the high performance computing (HPC). the improved performance of 3D-integrating can base on an Interposer with heterogeneous integration of special high performance fluidic cooling, individual power supply next to the microprocessor and a tailored packaging approach. this paper focuses on the reliability assessment of the interposer regarding the interaction of TSV, wiring and fluid channel integration based on current publications in correlation with the selected specifications for Interposer manufacturing. A further part is the correlation with initial results of stress simulation and measurements applied to the Interposer design specifications of cavities and interconnect features (used for sealing the cooling channels and as electrical interconnect). We give an overview of a new level of complexity of 3D integration and discuss certain failure mechanisms that can influence the performance of 3D integrated devices. We show that the prediction of failure locations becomes possible by the method of finite element modeling but with the necessity to obtain process specific material data as an input for the simulation. An overview shows the possibilites of residual stresses analyses on test vehicles by using special methods of Raman spectroscopy and fibDAC including interpretation challenges of gathered measurement data. Furthermore the application of a new method for fatigue testing is proposed and discussed.

Finding new statistical approaches to high throughput data analysis is a very hot topic nowadays. Such a data needs dedicated methods and algorithms of analysis due to huge number of features, but often also due to a small number of samples. Methylation data are also very special, because of dependencies between features and their neighbourhood. there is a need to find a novel, data driven algorithm for these data owing to big variety of distributions data sets. Purpose of this method is detection of regions with different levels of demethylation. From the biological point of view, the most important genome regions are TSS (transcription start site) regions. Hypermethylation of these part of a gene leads to repression and thus stop the gene expression. this phenomenon often happens in cancer disease and impairs a number of molecular processes in the cell. the proposed algorithm is performed for AML patients data in comparison to healthy control. By combination of statistics methods and mathematical modelling together, it enables detection of demethylated regions or dna and their classification as low, medium or high demethylated.

the overuse of antibiotics will lead to the emergence of drug resistance so that many common diseases can not be effectively treated. therefore, based on the special structure of graphene oxide (GO) and dna triple strand, a programmable dna nanodevice for quantitative detection of tetracycline (TC) is designed in this paper. the introduction of GO as a quencher can effectively reduce the background fluorescence and whether there is any change in the fluorescence in the auxiliary system;Stabilizing the trigger chain with three chain structure will reduce the error more likely. the feasibility analysis preliminarily confirmed the realizability of the designed model, and the optimal conditions were obtained by condition optimization, which laid the foundation for the subsequent quantitative detection of TC, while the selective experiments in different systems fully showed that the model had excellent specificity. © 2022, Springer Nature Singapore Pte Ltd.

Biological sequence comparison is one of the most important tasks in Bioinformatics. Due to the growth of biological databases, sequence comparison is becoming an important challenge for high performance computing, especially when very long sequences are compared. the Smith-Waterman (SW) algorithm is an exact method based on dynamic programming to quantify local similarity between sequences. the inherent large parallelism of the algorithm makes it ideal for architectures supporting multiple dimensions of parallelism (TLP, DLP and ILP). In this work, we show how long sequences comparison takes advantage of current and future multicore architectures. We analyze two different SW implementations on the CellBE and use simulation tools to study the performance scalability in a multicore architecture. We study the memory organization that delivers the maximum bandwidth with the minimum cost. Our results show that a heterogeneous architecture is an valid alternative to execute challenging bioinformatic workloads.
