With the rapid development of dna computing, there are some questions worth study that how to implement the arithmetic operations used in cryptosystem based on dna computing models. this paper proposes an improved dna computing model to calculate modular-multiplication over finite field GF(2(n)). Comparing to related works, both assembly time complexity and space complexity are more optimal. the computation tiles performing 4 different functions assemble into the seed configuration with inputs to figure out the result. It is given that how the computation tiles be bitwise coded and how assembly rules work. the assembly time complexity is theta(n) and the space complexity is theta(n(2)). this model requires 148 types of computation tiles and 8 types of boundary tiles.

this paper aims to extract significant dna sequences appearing in both the genomes of human and viruses. To extract the co-occurrences of dna sequences as long as possible, this study adopts a scalable approach that is based on hadoop mapreduce programming model and can extract maximal repeats; meanwhile compute the class frequency distribution of these repeats. the genomes of human and all of 4,388 viruses available in NCBI are downloaded at 2017/1/14. To take the taxonomy of viruses into consideration for further observation, only the 2,712 viruses that had been named with genus are selected from those 4,388 viruses. In this study, the taxonomic level “genus” is as the units (classes) when comparing viruses and human for experiments. Experimental results show that the longest dna sequence appearing in both human and viruses extracted in this study is 463 base pair (bp), and that sequence, consisting of tandem repeats as “(CTAACC)n”, appears in the 5th human chromosome and virus “Human herpesvirus 6B”. It may be attractive for virologists to have further research why there exists such a long dna fragment existed in both human and that virus. Indeed, this study may provide a new direction for genomic sequences comparison across classesthat can provide clues to inspect the existence of the relationship between these dna maximal repeats (genotypes) with biased class frequency distribution and the features of classes (phenotypes).

dna strand displacement has been widely used in designing the molecular logic circuit, nanomedicine and molecular automata and so on. In this article, the two-digit full subtractor is designed by dna strand displacement reaction and has been verified by the simulation of dna strand displacement. the accuracy of simulation results is further confirmed that dna strand displacement is a valid method for the research of logical bio-chemical circuit. the multi-digit full subtractor could be used in biological computer in the future. © Springer Nature Singapore Pte Ltd. 2016.

Aligning sequencing reads to a reference genome is often essential in many comparative genomics pipelines. With the maturation of next-generation dna sequencing (NGS) technologies, an enormous amount of sequence data has been generated, this calls for the development of faster read alignment programs. In this paper we present an OpenCL implementation of the short read aligner BarraCUDA [1], which is based on BWA software package [2] and utilises NVIDIAs GPGPU implementation, namely Compute Unified Device Architecture (CUDA) to parallelise the alignment of sequence reads. We re-implemented BarraCUDA aligner in OpenCL and test it on Intel's MIC architecture device - Xeon Phi 5110P coprocessor. Experiment results show that our OpenCL aligner performs better than its CPU-based software counterpart, with a 4 times performance boost compared to 8-thread BWA.

Asymmetric chip multiprocessors (ACMPs) have multiple core types that are instruction-set compatible but optimized differently to trade performance and power in mobile devices. the challenge for ACMPs is to map the program to the best core type and thread count to achieve performance requirements under power constraints. this paper describes an empirical strategy, MONARCH, to automatically build estimation models that capture how a multithreaded program's performance scales with thread count and core type. We show that MONARCH's models are accurate and useful to find mappings that achieve performance goals while minimizing power.

the size and complexity of software in automotive systems have increased steadily over the last decades. Modern vehicles typically contain numerous electrical control units (ECUs), and more and more features require real-time interaction between several dedicated ECUs (e.g., gearbox, brake and engine control units) in order to perform their tasks. Since system safety and reliability must not be adversely affected by this increase in complexity, proper quality assurance is a must. Such quality assurance is often performed by testing the system in different levels of integration throughout the development process. However, the growth of complexity of the system under test also affects the testing, making it laborious, difficult and costly. this paper presents a novel method for efficient offline analysis of traces, which has been especially tailored for integration testing of automotive systems. the method exploits the recently defined concept of independent guarded assertion in order to formally describe the events that are relevant for the analysis as well as the expected behavior in those events. the offline analysis is implemented using a standard commercial model checker and has shown good performance in the conducted experiments.

Motivated by certain coding techniques for reliable dna computing, we consider the problem of characterizing nontrivial languages D that are maximal with the property that D (*) is contained in the subword closure of a given set S of words of some fixed length k. this closure is simply the set of all words whose subwords of length k must be in S. We provide a deep structural characterization of these languages D, which leads to polynomial time algorithms for computing such languages.
