Ionizing radiations deposit a wide range of energies in and around dna and this leads to a corresponding spectrum of complexity of the lesions induced. the relationships between the amount of energy deposited and the yields and types of damage induced are important in modelling the physical and chemical stages of radiation effect and linking them to biological outcome. To study these relationships experimentally, plasmids were mounted as a monolayer and exposed in vacuum to near-monoenergetic photons from the Daresbury Synchrotron. After irradiation, the dna was washed off and assayed for single-(ssb) and double-strand breaks (dsb) using agarose gel electrophoresis. Dose-effect relationships for ssb and dsb induction were obtained at various energies in the range 8-25 eV. the initial responses in the low-dose region allowed damage yields to be estimated. However, a common feature is that the responses Showed energy-dependent plateaus at higher doses as if a fraction of the dna were shielded. Various measures were taken both to minimize and to correct for this effect. the data appear to show that the yields of ssb and dsb increase only slowly with photon energies >10 eV, with a suggestion of similar threshold energies for both lesions. In the energy range covered, the yield of ssb is 12-20-fold greater than that of dsb. the data indicate that ssb and dsb may have a common precursor in this system. Earlier work with low-energy electrons showed that at 25eV ssb were induced but no dsb were detected.

Encryption is one of the most important methods for providing data security mainly for an end to end protection of data transmitted across the networks. In this paper, we proposed a speech encryption algorithm based on dna addition and chaotic maps for secure speech communication. the algorithm deals with sampled speech signal that is given as input which is divided into four segments of equal duration. During successive levels of iteration, the speech segment is permuted and substituted with different chaotic mapping techniques such as sine mapping, henon mapping, logistic mapping and tent mapping. After performing the permutation and substitution all the segments are combined and encoded as a sequence of dna’s denoted by X. the dna sequence X and dna sequence Y obtained using henon mapping are summed up together using dna addition operation. Finally, the speech encryption is obtained as the result using dna decoding. the correlation co-efficient test, Signal to noise ratio test and Peak Signal to Noise Ratio test provides better analysis of the proposed system. the algorithm also provides a better simulation result and also helps in resisting the brute force attacks and differential attacks. © Springer Nature Switzerland AG 2020.

We introduce scadnano (short for "scriptable cadnano"), a computational tool for designing synthetic dna structures. Its design is based heavily on cadnano [24], the most widely-used software for designing dna origami [33], with three main differences: 1. scadnano runs entirely in the browser, with no software installation required. 2. scadnano designs, while they can be edited manually, can also be created and edited by a well-documented Python scripting library, to help automate tedious tasks. 3. the scadnano file format is easily human-readable. this goal is closely aligned with the scripting library, intended to be helpful when debugging scripts or interfacing with other software. the format is also somewhat more expressive than that of cadnano, able to describe a broader range of dna structures than just dna origami. © David Doty, Benjamin L Lee, and Tristan Stérin;licensed under Creative Commons License CC-BY.

storage as the cost of high-throughput dna synthesis and dna sequencing drops rapidly. In previous dna data storage methods, the overall storage density is compromised as a specific portion of dna bases are used as index segments to facilitate data recovery. In this work, a novel dna storage strategy termed as Index-Free High-Density Convolutional Codes (IFHDCC) is introduced. Due to the serial coding nature of the convolutional code in the IFHDCC strategy, the correlation of data segment information between groups is fully exploited, the same organisational efficiency as index segment method is achived without sacrificing storage density. IFHDCC strategy generates dna sequences compatible with current synthesis and sequencing technologies by superimposing pseudo-random sequences and employing row and column interleaving methods. To evaluate IFHDCC, we have constructed a dataset containing videos, images, audios, and documents. the computer simulation experiments conducted on the dataset show that the information density of our strategy is 1.75 bits/nt, which is a great improvement over the dna Fountain strategy (1.57 bits/nt). Furthermore, the convolution matrix used in IFHDCC adds an additional layer of security, dna sequences can only be decoded accurately with the correct convolution matrix, enhancing the security of information transmission.

Toward the intelligent control of internal and external environments, we present an idea of the sequence design for the network formation of dna-based nanorobots. We already developed a dna nanomachine that has the potential ability of producing a functional molecule called aptamer when bacterial two-component signal transduction systems are detected. Here we have succeeded in demonstrating the network formation based on the sticky-end programming of dna modules. By combining the aptamer transcription function with the network formation ability, we can implement various missions in dna nanomacines. the network design is essential to keep the appropriate density, configurations and functions to carry out target missions. We expect that the network of dna nanorobots make a contribution to realize the effective regulation of microorganisms to promote environmental preservation and health maintenance. © 2011 IEEE.

Polynomial time dynamic programming algorithms play a crucial role in the design, analysis and engineering of nucleic acid systems including dna computers and dna/RNA nanostructures. However, in complex multistranded or pseudoknotted systems, computing the minimum free energy (MFE), and partition function of nucleic acid systems is NP-hard. Despite this, multistranded and/or pseudoknotted systems represent some of the most utilised and successful systems in the field. this leaves open the tempting possibility that many of the kinds of multistranded and/or pseudoknotted systems we wish to engineer actually fall into restricted classes, that do in fact have polynomial time algorithms, but we've just not found them yet. Here, we give polynomial time algorithms for MFE and partition function calculation for a restricted kind of multistranded system called the 1D scaffolded dna computer. this model of computation thermodynamically favours correct outputs over erroneous states, simulates finite state machines in 1D and Boolean circuits in 2D, and is amenable to dna storage applications. In an effort to begin to ask the question of whether we can naturally compare the expressivity of nucleic acid systems based on the computational complexity of prediction of their preferred energetic states, we show our MFE problem is in logspace (the complexity class L), making it perhaps one of the simplest known, natural, nucleic acid MFE problems. Finally, we provide a stochastic kinetic simulator for the 1D scaffolded dna computer and evaluate strategies for efficiently speeding up this thermodynamically favourable system in a constant-temperature kinetic regime. © Ahmed Shalaby, Chris thachuk, and Damien Woods;licensed under Creative Commons License CC-BY 4.0.

A statistical method for the detection of variants from next-generation resequencing of dna pools

Motivation: Next-generation sequencing technologies have enabled the sequencing of several human genomes in their entirety. However, the routine resequencing of complete genomes remains infeasible. the massive capacity of next-generation sequencers can be harnessed for sequencing specific genomic regions in hundreds to thousands of individuals. Sequencing-based association studies are currently limited by the low level of multiplexing offered by sequencing platforms. Pooled sequencing represents a cost-effective approach for studying rare variants in large populations. To utilize the power of dna pooling, it is important to accurately identify sequence variants from pooled sequencing data. Detection of rare variants from pooled sequencing represents a different challenge than detection of variants from individual sequencing. Results: We describe a novel statistical approach, CRISP [Comprehensive Read analysis for Identification of Single Nucleotide Polymorphisms (SNPs) from Pooled sequencing] that is able to identify both rare and common variants by using two approaches: (i) comparing the distribution of allele counts across multiple pools using contingency tables and (ii) evaluating the probability of observing multiple non-reference base calls due to sequencing errors alone. Information about the distribution of reads between the forward and reverse strands and the size of the pools is also incorporated within this framework to filter out false variants. Validation of CRISP on two separate pooled sequencing datasets generated using the Illumina Genome Analyzer demonstrates that it can detect 80-85% of SNPs identified using individual sequencing while achieving a low false discovery rate (3-5%). Comparison with previous methods for pooled SNP detection demonstrates the significantly lower false positive and false negative rates for CRISP. Enhancers are small segments of dna that bind to proteins (transcription factors) and the transcription of a gene is strengthened after binding to the protein, thus playing an essential role in gene expression. Recently, machine learning-based methods have become a trend in identifying enhancers and their strength. In this study, we propose iEnhancer-BERT, a novel transfer learning method based on pre-trained dna language model using the whole human genome. More specifically, iEnhancer-BERT consists of a BERT layer for feature extraction and a CNN layer for classification. We initialize our parameters of the BERT layer using a pre-trained dna language model, and fine-tune it with transfer learning on the enhancer identification tasks. Unlike common fine-tuning strategies, we extract the output of all Transformer Encoder layers to form the feature vector. Experiments show that our method achieves state-of-the-art results in both enhancer identification tasks and strong enhancer identification tasks. the code and data are publicly available at https://***/lhy0322/iEnhancer-BERT.

Recently, efforts are exerted on cancer treatment prediction based on the biomarkers related to the tumor. Many biomarkers are used to discriminate cancer but there is no accurate evidence which is more accurate. To save resources and due to the enormous computational power, the analysis of huge sequences such as dna (DesoxyriboNucleic Acid) becomes a valid process. Machine learning and deep learning algorithms have been used to predict drug response. the indicators show that the performance of deep learning models is better than the performance of machine learning based one. In this paper, we introduce the use of Convolutional Neural Network (CNN) to predict the response of 265 different drugs using the gene expression profile and mutation profile of 19702 genes. DeepInsight algorithm used to convert the input data to images to be more suitable as input to the CNN. We proposed eight CNNs with different architectures. At first, the whole data input passes through the DeepInsight model which converts the gene expression data and mutation data to images. Dimension reduction is then applied using the helper technique inside the DeepInsignt. the CNN are trained with different settings such as image size, no of nodes in layers...etc. Comparative analysis shows that the proposed architectures improve the prediction accuracy in a range between 16% and 24% as a reduction in mean squared error (MSE). © 2022 IEEE.
