With the introduction of the TI-09 platforms at the dod Supercomputing Resource Centers (DSRCs), users now have access to significantly faster and larger systems for their computations, including the first systems with greater than 10,000 cores. We wanted to benchmark these latest systems and compare to the older platforms while assessing their computational environments.

This paper describes the interfaces to a high performance computing (HPC)-based high-fidelity radar simulation including task partitioning, parametric control, and visualization. This capability approximates realistic airborne surveillance radar platforms, and performs near-real-time flight test simulations through the integration of a Department of Defense (dod)-developed radar simulation application, and the Maui high performance computing Center, dod Supercomputing Resource Center's (MHPCC DSRC) 9,216 core "Mana" HPC.

Computational science and engineering (CSE) and high performance computing (HPC) have now become an integral part of several engineering and science disciplines. Still, the number of students from under-represented universities and minority institutions, who are involved in and exposed to these fields, is very minimal. Several high-performance computing programs, as well as other programs funded by the National Science Foundation, the Department of the Army, etc., have traditionally focused on summer training in HPC for minority students. In spite of the demand, the number of minorities and the prospective graduates in these fields are significantly less. An early introduction of these technology areas to faculty advisors, teachers and educators will facilitate the transformational change needed. This way, the students would also get the momentum and continuation after the completion of the summer programs, with local faculty expertise and interest that is currently lacking in CSE and HPC at several of the M nority Serving Institutions/Historically Black Colleges and Universities (MSI/HBCU). Thus, it is imperative that faculty members at these institutions be exposed to and trained in CSE, HPC, and the core technologies that enable computational modeling and simulation. We have followed a complementary approach of educating and training faculty members at HBCU/MSI for the past four years. An annual workshop is sponsored by the high performance computing modernization program (hpcmp) through the Joint Educational Opportunities for Minorities (JEOM) program. This workshop has evolved over the last four years, and follow-on activities, including mini-workshops on selected core CSE- and HPC-enabling topic areas of interest, were conducted for the first time at two HBCU/MSI institutions (Polytechnic University of Puerto Rico and Xavier University of Louisiana) in April 2010. Simulations of gas lasers are performed to examine high power gas laser components. These simulations are performed in a manner that illustrates the application of high performance computing to achieve an increased understanding of the physics underlying gas lasers, and improve their operation. Computational fluid dynamic (CFD) simulations coupled to a geometric optics resonator model for the chemical oxygen-iodine laser (COIL) are executed to provide this information.

The study of mobile networking modeling for ad hoc networks is still in its infancy, a full analysis environment of common utilities does not exist. While some very important capability currently exists, a means of integrating them together into a production quality environment does not. The Network Interdisciplinary computing Environment (NiCE) is designed to accomplish this task. NiCE is built around a new common data model and format for mobile networking experiments and codes. NiCE provides network researchers a cross-platform setup, runtime, analysis and visualization environment. Since this computational discipline is not as mature as some other physics based modeling efforts, it is difficult to exchange models and results between experimental and computational resources to develop high-fidelity, accurate predictions of how various networks will perform under realistic military conditions.

The Weather Research and Forecasting (WRF) model has been used extensively in research and operational theaters on a broad range of computer architectures. There is a need for a standard suite of case studies by which to benchmark a computational platform's potential to efficiently support WRF and, concurrently, a need to push WRF into increasingly larger problem sizes in order to test the capability of WRF and its supporting software and hardware on the truly grand scale domains. The Arctic Region Supercomputing Center is implementing a suite of WRF case studies intended to support benchmarking and testing on all architectures, ranging from small, single CPU systems, to those with hundreds of thousands of cores. The benchmark cases are all based on a single weather event over a 6,075×6,075km domain centered at Fairbanks, Alaska, ranging from horizontal grid resolutions of 81km with 150,000 grid points, to 1km with over one-billion grid points. Each case is available to users in the form of a restart, boundary condition, and parameters file, so that once WRF has been installed on a system the case may be readily-tested. Implementation of the one billion grid point case has been particularly problematic, revealing issues that prevent WRF from operating on large-scale problems unless specialized software and procedures are considered. With the help of WRF and Cray experts, the giga-gridpoint barrier has been conquered, and the pursuit of even bigger computational challenges for WRF continues, with the realization that modelers will always have an insatiable appetite for higher resolution, more complicated physics and bigger domain sizes.

In the past few years, parallel processing has been the driving force behind improving performance. Instead of faster clocked processors, new generations of Intel or AMD processors provide more parallelism. Likewise, graphics processors also rely on a network of multiple cores or parallelism to accelerate computations involved in rendering graphics. This research examines the application of general purpose processing on graphics processors. The development process and programming effort of translating a side lobe minimization imaging algorithm to a graphics processing units (GPU) are considered for analysis. The purpose is to acquire a sufficient amount of experience and data to determine the feasibility of deploying a graphics card-complemented system for tactical and high performance computations.

We present the numerical performance of orthogonal and biorthogonal wavelet-based parameterization schemes for solving parameter estimation problems for finding a global solution using the Simultaneous Perturbation Stochastic Approximation (SPSA) algorithm. The two schemes are tested on a two-phase flow problem using the Integrated Parallel Accurate Reservoir Simulators (IPARS) simulator in MATLAB. This work is an extension of the research described in (Velazquez et al., 2008) where wavelet parameterization was limited to the orthogonal Haar wavelet. We extend this work by considering the orthogonal Daubechies, Coiflet, and Symlet families of wavelets, and the biorthogonal Spline family of wavelets. In addition to a comparison of the various wavelet families, an analysis of the performance of each at different levels of decomposition will also be discussed.

Knowledge of the three-dimensional (3D) structures of protein complexes provides a fundamental understanding of biological systems, as well as novel insights for antimicrobial drug and vaccine design. Protein-protein docking is used to predict the 3D structures of protein complexes from their components in silico. In this study, we developed a protein-protein docking pipeline (PPDP) that integrates a variety of state-of-the-art protein docking and structure prediction techniques, providing a systematic platform to predict large-scale protein-protein interactions (PPIs). The PPDP is deployed on high performance computing (HPC) clusters, thus enabling Department of Defense scientists to harness HPC resources to investigate the PPIs of biowarfare agents for the development of countermeasures. We applied the PPDP to investigate the binding interactions of Yersinia effector proteins with their chaperone and the underlying specificity of chaperone/effector interactions.

The Hawaiian Islands consist of dramatic terrain changes over short distances, resulting in a variety of microclimates in close proximity. To handle these challenging conditions, weather models must be run at very fine vertical and horizontal resolutions to produce accurate forecasts. Computational demands require Weather Research and Forecasting (WRF) to be executed in parallel on the Maui high performance computing Center's Mana system, a Power Edge M610 Linux cluster. This machine has 1,152 compute nodes, each with two 2.8GHz quad-core Intel ® Nehalem processors and 24GB RAM. Realizing maximum performance on Mana relied on the determination of an optimal number of cores to use per socket, the efficiency of an Message Passing Interface (MPI)-only implementation, an optimal set of parameters for adaptive time-stepping, a way to meet the strict stability requirements necessary for Hawaii, effective choices for processor and memory affinity, and parallel automation techniques for producing forecast imagery.
