Application areas like global sensor networks and data stream processing involve the on-line processing of large amounts of data in an overlay network of operators on top of the Internet infrastructure. Trying to fulfill QoS guarantees in such networks is a challenging task that should be realized under the requirement for optimal usage of common resources in the network. Therefore in this paper, we formalize a constrained optimization problem for the placement of operators in an overlay network which strives for satisfying user QoS constraints subject to latency, while minimizing the network load induced by the deployment of the operators in the network. Since the initial problem is NP-hard, we solve at a first step the problem in an intermediate continuous latency space and then we map the continuous solution to its discrete variant. Our evaluations provide an analysis about the inherent interdepedence between the two metrics, network usage and latency, subject to this paper and furthermore show that our algorithm achieves a good balance between the user requirements and the usage of the network resources. © 2010 IEEE.

gLite is one of the largest distributed computing infrastructures in operation. It provides access to hundreds of different clusters - all installed and maintained in different ways. This paper analyses the difficulties which users typically experience when moving from their own workstation via clusters or supercomputers to the grid. Based on that analysis, this paper presents tools, which helps to overcome this gap and introduces an advanced commandline interface to the grid.

distributed Hash Table (DHT)-based peer-to-peer information discovery systems have emerged as highly scalable systems for information storage and discovery in massively distributed networks. Originally DHTs supported only point queries. However, recently they have been extended to support more complex queries, such as multi-attribute range (MAR) queries. Generally, the support for MAR queries over DHTs has been provided either by creating an individual index for each data attribute or by creating a single index using the combination of all data attributes. In contrast to these approaches, we propose to create and modify indices using the attribute combinations that dynamically appear in MAR queries in the system. In this paper, we present an adaptive information discovery system that adapts the set of indices according to the dynamic set of MAR queries in the system. The main contribution of this paper is a four-phase index adaptation process. Our evaluations show that the adaptive information discovery system continuously optimizes the overall system performance for MAR queries. Moreover, compared to a non-adaptive system, our system achieves several orders of magnitude improved performance.

Markov clustering is becoming a key algorithm within bioinformatics for determining clusters in networks. For instance, clustering protein interaction networks is helping find genes implicated in diseases such as cancer. However, with fast sequencing and other technologies generating vast amounts of data on biological networks, performance and scalability issues are becoming a critical limiting factor in applications. Meanwhile, Graphics Processing (GPU) computing, which uses a massively parallel computing environment in the GPU card, is becoming a very powerful, efficient and low cost option to achieve substantial performance gains over CPU approaches. This paper introduces a very fast Markov clustering algorithm (MCL) based on massive parallel computing in GPU. We use the Compute Unified Device Architecture (CUDA) to allow the GPU to perform parallel sparse matrix-matrix computations and parallel sparse Markov matrix normalizations, which are at the heart of the clustering algorithm. The key to optimizing our CUDA Markov Clustering (CUDAMCL) was utilising ELLACK-R sparse data format to allow the effective and fine-grain massively parallel processing to cope with the sparse nature of interaction networks datasets in bioinformatics applications. CUDA also allows us to use on-chip memory on the GPU efficiently, to lower the latency time thus circumventing a major issue in other parallel computing environments, such as Message Passing Interface (MPI). Here we describe the GPU algorithm and its application to several real world problems as well as to artificial datasets. We find that the principle factor causing variation in performance of the GPU approach is the relative sparseness of networks. Comparing GPU computation times against a modern quad-core CPU on the published (relatively sparse) standard BIOGRID protein interaction networks with 5156 and 23175 nodes, speed factors of 4 times and 9 were obtained, respectively. The past several years have witnessed a significant interest in developing parallel CAD algorithms and implementations that exploit various multi-core and distributed computing hardware. In addition to fundamental parallel algorithm design, the ability in modeling parallel performance and facilitating runtime optimization is indispensable for achieving good efficiency for complex parallel CAD applications. Under the context of a recently developed hierarchical multi-algorithm parallel circuit simulation (HMAPS) framework, we demonstrate a runtime optimization approach that allows for automatic on-the-fly reconfiguration of the parallel simulation code. We show how the runtime information, collected as parallel simulation proceeds, can be combined with static parallel performance models to enable dynamic adaptation of parallel simulation execution for improved performance and robustness. Our results have shown that the proposed approach not only finds the near-optimal code configuration over a large configuration space, it also outperforms multi-algorithm circuit simulation assisted only with static pre-runtime parallel performance modeling.

We present a heterogeneous parallel computing system that combines a traditional computer cluster with a broadband network of embedded set-top box (STB) devices. As multiple service operators (MSO) manage millions of these devices across wide geographic areas, the computational power of such a massively-distributed embedded system could be harnessed to realize a centrally-managed, energy-efficient parallel processing platform that supports a variety of application domains which are of interest to MSOs, consumers, and the high-performance computing research community. We investigate the feasibility of this idea by building a prototype system that includes a complete head-end cable system with a DOCSIS-2.0 network combined with an interoperable implementation of a subset of Open MPI running on the STB embedded operating system. We evaluate the performance and scalability of our system compared to a traditional cluster by solving approximately various instances of the Multiple Sequence Alignment bioinformatics problem, while the STBs continue simultaneously to operate their primary functions: decode MPEG streams for television display and run an interactive user interface. Based on our experimental results and given the technology trends in embedded computing we argue that our approach to leverage a broadband network of embedded devices in a heterogeneous distributed system offers the benefits of both parallel computing clusters and distributed Internet computing.

Trust is a very significant commodity in distributed networks the same as in social network. The dynamic and ephemeral nature of distributed networks environments is especially important to compute the peer trustworthy. So, the decision whether or not to trust a peer can depend on many contextual factors. We outline a context-based dynamics of trust for considering the impact of context information on the trustworthy computing. We show that the contexts of peer and mediating networks can have influence on the degree of trust the trustor assigns to the trustee. ©2010 IEEE.
