Proteins and the networks they determine, called interactome networks, have received attention at an important degree during the last years, because they have been discovered to have an influence on some complex biological phenomena, such as problematic disorders like cancer. This paper presents a contribution that aims to optimize the Newman-Girvan community detection algorithm through a parallel implementation that is based on the MPI C programming environment. The optimization involves a double improvement of the original Newman-Girvan algorithm, which is accomplished both at the algorithmic and programming level. The resulting parallel implementation's performance was carefully tested on real biological data and the results acknowledge the relevant speedup that the optimization determines. Moreover, the results are in line with the previous findings that our current research produced, as it reveals and confirms the existence of some important properties of those proteins that participate in the carcinogenesis process. Apart from being particularly useful for research purposes, the novel technique also speeds up the proteomic databases analysis process, as compared to some of the sequential community detection approaches, and also to the original sequential Newman-Girvan algorithm.

On chip multiprocessors (CMPs) platforms, multiple co-scheduled applications can severely degrade performance and quality of service (QoS) when they contend for last-level cache (LLC) resources. Whether an application will impose destructive interference on co-scheduled applications is largely dependent on its own inherent cache access behavior characteristics. In this work, we first present case studies that show how inter-application interferences result in undesirable performance in both shared and private cache based LLC designs. We then propose a new online approach for application cache behavior identification on the basis of detailed simulation and analysis with SPEC CPU2006 benchmarks. We demonstrate that our approach can more concisely identify application cache behaviors. Moreover, the proposed approach can be implemented directly in hardware to dynamically identify the application cache behaviors at runtime. Finally, we show with two case studies that how the proposed approach can be adopted by both shared and private based cache sharing mechanisms, i.e. cache partitioning algorithms (CPAs) and cache spilling techniques, for more concise cache resource management.

Real-time 3D content distribution over a network requires facing several challenges, most notably the handling of the large amount of data usually associated with 3D meshes. The scope of the present paper falls within the well-established context of real-time capture and streaming of OpenGL command sequences, focusing in particular on data compression schemes. However, we advance beyond the state-of-the-art improving over previous attempts of ¿in-frame¿ geometric compression on 3D structures inferred from generic OpenGL command sequences and adding ¿inter-frame¿ redundancy exploitation of the traffic generated by the typical architecture of interactive applications.

Encryption technology has become an important mechanism of securing data stored in the outsourced database. However, it is a difficulty to query efficiently the encrypted data and many researchers take it into consideration. To solve the problem, an encrypted schema, based on the Postgresql DBMS, is proposed. Through the security dictionary and the extended SQL, the approach implements the encrypted storage and efficiently query over the encrypted data in the outsourced databases. Results of experiments validate the efficiency and feasibility of our approach.

Media streaming is an important Internet application and has received more and more attention in recent years. Traditional media streaming systems are deployed in a server-client mode which scales poorly with the increasing population of the clients. Peer-to-peer media streaming can greatly enhance the scalability of the system by employing the clients to help forward the media content. In this paper, we consider optimizing the overlay construction for peer-to-peer streaming systems with heterogeneous access link bandwidths. Our goal is to maximize the total downloading rate and satisfy the heterogeneous downloading requirements when the uplink bandwidth is limited. We first formalize it into a problem of finding maximum number of edge disjoint trees in a graph which models the peers and their access link bandwidths. Then we give a centralized heuristic algorithm to solve the problem. Based on the centralized algorithm, we further propose a distributed algorithm which constructs an adaptive overlay topology that can adapt itself to the changing peers such that the end-to-end delay and link stress are minimized. We compare our scheme with another recently proposed scheme called MDM through simulations. Our simulation results show that the proposed scheme outperforms MDM by about 30% with respect to the average peer satisfaction. In addition, the proposed scheme achieves less link stress than MDM.

Performance improvements for computational sciences such as biology, physics, and chemistry are critically dependent on advances in multicore and manycore hardware. However, these emerging systems require substantial investment in software development time to migrate, optimize, and validate existing science models. The focus of our study is to examine the step-by-step process of adapting new and existing computational biology models to multicore and distributed memory architectures. We analyze different strategies that may be more efficient in multicore vs. manycore environments. Our target application, Kingen, was developed to simulate AMPAR ion channel activity and to optimize kinetic model rate constants to biological data. Kingen uses a genetic algorithm to stochastically search parameter space to find global optima. As each individual in the population describes a rate constant parameter set in the kinetic model and the model is evaluated for each individual, there is significant computational complexity and parallelism in even a simple model run.

This paper describes a new policy to schedule parallel jobs on Clusters that may be part of a Computational Grid. This algorithm proposed 3 Job Queues. In each Cluster, some number of resources is assigned to each of the Queue. The 1 st Queue has some jobs which has low expected execution time(EET). The 2 nd Queue has some jobs which has high expected execution time. The 3 rd Queue has jobs which are part of Meta-Job from Computational Grid. In 1 st there is no chance of starvation. But in 2 nd Queue there is a chance of starvation. So this algorithm applied Aging technique to preempt the jobs which has low priority. And the 3 rd Queue is fully dedicated to execute a part of Meta-Jobs only. So here we maintain multiple job Queues which are effectively separate jobs according to their projected execution time for Local Jobs and for part of Meta-Job. Here we preempt jobs by applying Aging Technique. Here we can avoid unnecessary traffic congestion in networks by comparing Expected Execution Time with Total Time for submitting job(s) and receiving result(s) from node(s).

Modern scientific collaborations require large-scale data mining and integration processes. Their investigations involve multi-disciplinary expertise and large-scale computational experiments on top of large amounts of data that are located in distributed data repositories running various software systems, and managed by different organizations. Higher-level dataflow languages are used on top of parallel dataflow systems to enable faster program development and more maintainable code. Logical and physical optimization should be applied prior to its execution to improve performance. In this paper we present the rationale, theory, design and application of logical optimization of data flows for data mining and integration processes. A dataflow model is defined and several optimization algorithms, namely dead elements elimination, process re-ordering, parallelization, and data by-passing are developed. The first research prototype of the framework has been implemented in the context of the ADMIRE Data Mining and Integration Process Designer for logical optimization of specifications expressed in the DISPEL language developed in the ADMIRE project.

The grid technology has been used to solve complicated scientific problems for a long *** the heterogeneity of gird,we need an effective method to dispatch the tasks to computational units with different process *** this paper,we first propose a new measurement standard for workload,and then three load-balancing strategies,namely RANDOM,shortest processing time first(SPTF) and longest processing time first(LPTF),are compared in order to find out a relatively optional *** LPTF rule shows better performance when the number of workflow instances increases beyond a specific threshold value.

The main objective of this paper is to provide a global decision-reaction architectural built on the requirements for a reaction after alert detection mechanisms in the frame of information systems security and more particularly applied to telecom infrastructures security. These infrastructures are distributed in nature, therefore the architecture is elaborated using the multi-agents system that provides the advantages of autonomous and interaction facilities, and has been associated to the ontoBayes model for decision support mechanism. This model helps agents to make decisions according to preference values and is built upon ontology based knowledge sharing, bayesian networks based uncertainty management and influence diagram based decision support. The Multi-Agent System decision-reaction architecture is developed in a distributed perspective and is composed of three basic layers: low level, intermediate level and high level. The proposed approach has been illustrated based on the network architecture for heterogeneous mobile computing developed by the BARWAN project. Accordingly: the Building Area constitutes the low level and aims to be the interface between the main architecture and the targeted infrastructure. The Campus-Area is the intermediate level responsible of correlating the alerts coming from different domains of the infrastructure and to smartly deploy the reaction actions.
