the field of bioinformatics and computational biology is experiencing a data revolution - experimental techniques to procure data have increased in throughput, improved in accuracy and reduced in costs. this has spurred an array of high profile sequencing and data generation projects. While the data repositories represent untapped reservoirs of rich information critical for scientific breakthroughs, the analytical software tools that are needed to analyze large volumes of such sequence data have significantly lagged behind in their capacity to scale. In this paper, we address homology detection, which is a fundamental problem in large-scale sequence analysis with numerous applications. We present a scalable framework to conduct large-scale optimal homology detection on massively parallel super-computing platforms. Our approach employs distributed memory work stealing to effectively parallelize optimal pairwise alignment computation tasks. Results on 120,000 cores of the Hopper Cray XE6 supercomputer demonstrate strong scaling and up to 2.42 x 10(7) optimal pairwise sequence alignments computed per second (PSAPS), the highest reported in the literature.

Labour market is expanding rapidly nowadays. therefore, recruitment processes, namely, the processes of job searching and job offer have become more complicated and there is a strong tendency to automate and integrate it in special freelance marketplaces, i.e. web solutions which seek for the best match for a buyer and seller analyzing the services and items they offer. the aim of the current research is to find possible improvements to the existing system via the implementation of the Multi-Agent-System paradigm. We model the whole marketplace as a continuous process with different agents (freelancers) and propose several behavior models of agents. the paper presents a small empirical study into emotion and affect recognition based on auditory and visual features, which was performed in the context of the Audio-Visual Emotion Challenge (AVEC) 2012. the goal of this competition is to predict continuous-valued affect ratings based on the provided auditory and visual features, e.g., local binary pattern (LBP) features extracted from aligned face images, and spectral audio features. Empirically, we found that there are only very weak (linear) relations between the features and the continuous-valued ratings: our best linear regressors employ the off set-feature to exploit the fact that the ratings have a dominant direction (more increasing than decreasing). Much to our surprise, only exploitation of this bias already leads to results that improve over the baseline system presented in [10]. the best performance we obtained on the AVEC 2012 test set (averaged over the test set and over four affective dimensions) is a correlation between predicted and ground-truth ratings of 0.2255 when making continuous predictions, and 0.1921 when making word-level predictions.

An Analysis on the self-assembly process in DNA tile computing is presented using the cellular automata approach. It is known that a cellular automata model can simulate various complex systems by updating the states of calculation cells based on the local interaction rules. Generally DNA computing is operated through the local interaction between complimentary strands. therefore the cellular automata approach is suitable to investigate qualitative features of such systems. Focusing on the cryptosystem using a DNA motif called a triple crossover (TX) tile, we construct a new cellular automata model. Our objective is to find a solution to improve the fragmentation problem in the self-assembly process of a calculation sheet of TX tiles, because the fragmentation prevents the system from realizing the sufficient performance. Our results suggest that such fragmentation occurs when the error correction function is lost due to the strong stability of local interaction. It is expected that these findings using cellular automata simulations provide effective information to solve the problems to develop practical applications of DNA-based computation.

Assessment of trauma patients with multiple injuries can be one of the most clinically challenging situations dealt with by the radiologist. We propose a fully automated method to detect acute vertebral body fractures on trauma CT studies. the spine is first segmented and partitioned into vertebrae. then the cortical shell of the vertebral body is extracted using deformable dual-surface models. the extracted cortical shell is unwrapped onto a 2D map effectively converting a complex 3D fracture detection problem into a patternrecognition problem of fracture lines on a 2D plane. Twenty-eight features are computed for each fracture line and sent to a committee of support vector machines for classification. the system was tested on 18 trauma CT datasets and achieved 95.3% sensitivity and 1.7 false positives per case by leave-one-out cross validation.
