Lattice Boltzmann method (LBM) is a promising approach to solving Computational Fluid Dynamics (CFD) problems, however, its nature of memory-boundness limits nearly all LBM algorithms' performance on modern computer architectures. this paper introduces novel sequential and parallel 3D memory-aware LBM algorithms to optimize its memory access performance. the introduced new algorithms combine the features of single-copy distribution, single sweep, swap algorithm, prism traversal, and merging two temporal time steps. We also design a parallel methodology to guarantee thread safety and reduce synchronizations in the parallel LBM algorithm. At last, we evaluate their performances on three high-end manycore systems and demonstrate that our new 3D memory-aware LBM algorithms outperform the state-of-the-art Palabos software (which realizes the Fuse Swap Prism LBM solver) by up to 89%.

As the gap between compute and I/O performance tends to grow, modern High-Performance computing (HPC) architectures include a new resource type: an intermediate persistent fast memory layer, called burst buffers. this is just one of many kinds of renewable resources which are orthogonal to the processors themselves, such as network bandwidth or software licenses. Ignoring orthogonal resources while making scheduling decisions just for processors may lead to unplanned delays of jobs of which resource requirements cannot be immediately satisfied. We focus on a classic problem of makespan minimization for parallel-machine scheduling of independent sequential jobs with additional requirements on the amount of a single renewable orthogonal resource. We present an easily-implementable log-linear algorithm that we prove is 25/6-approximation. In simulation experiments, we compare our algorithm to standard greedy list-scheduling heuristics and show that, compared to LPT, resource-based algorithms generate significantly shorter schedules.

In this paper, for the first time, we explore and establish the combined benefits of heterogeneous DVFS (dynamic voltage frequency scaling) control in improving the energy-performance behavior of data-parallel applications on shared-memory multicore systems. We propose to customize the clock frequency individually for the appropriately selected groups of cores corresponding to the diversified time of actual computation. In consequence, the advantage of up to 20% points over the homogeneous frequency scaling is achieved on the ccNUMA server with two 18-core Intel Xeon Gold 6240 containing 72 logical cores in total. the cost and efficiency of the proposed pruning algorithm for selecting heterogeneous DVFS configurations against the brute-force search are verified and compared experimentally.

the transmission of COVID-19 through a population depends on many factors which model, incorporate, and integrate many heterogeneous data sources. the work we describe in this paper focuses on the data management aspect of EpiGraph, a scalable agent-based virus-propagation simulator. We describe the data acquisition and pre-processing tasks that are necessary to map the data to the different models implemented in EpiGraph in a way that is efficient and comprehensible. We also report on post-processing, analysis, and visualization of the outputs, tasks that are fundamental to make the simulation results useful for the final users. Our simulator captures complex interactions between social processes, virus characteristics, travel patterns, climate, vaccination, and non-pharmaceutical interventions. We end by demonstrating the entire pipeline with one evaluation for Spain for the third COVID wave starting on December 27th of 2020.

Although smart devices markets are increasing their sales figures, their computing capabilities are not sufficient to provide good-enough-quality services. this paper proposes a solution to organize the devices within the Cloud-Edge Continuum in such a way that each one, as an autonomous individual -Agent-, processes events/data on its embedded compute resources while offering its computing capacity to the rest of the infrastructure in a Function-as-a-Service manner. Unlike other FaaS solutions, the described approach proposes to transparently convert the logic of such functions into task-based workflows backing on task-based programming models;thus, agents hosting the execution of the method generate the corresponding workflow and offloading part of the workload onto other agents to improve the overall service performance. On our prototype, the function-to-workflow transformation is performed by COMPSs;thus, developers can efficiently code applications of any of the three envisaged computing scenarios - sense-process-actuate, streaming and batch processing - throughout the whole Cloud-Edge Continuum without struggling with different frameworks specifically designed for each of them.

Social media platforms are becoming increasingly popular and essential for next-generation connectivity. However, the emergence of social media also poses critical trust challenges due to the vast amount of created and propagated content. this paper proposes a data-driven tool called SMART for trust and reputation management based on community engagement and rescaled sigmoid model. SMART's integrated design adopts a set of expert systems with a unique inference logic for trust estimation to compute weighted trust ratings of social media content. SMART further utilizes the trust ratings to compute user reputation and represent them using a sigmoid curve that prevents infinite accumulation of reputation ratings by a user. We demonstrate the SMART tool prototype using a pilot social media application and highlight its user-friendly interfaces for trustworthy content exploration.

Preconditioned Conjugate Gradient (PCG) method has been one of the widely used methods for solving linear systems of equations for sparse problems. Pipelined PCG (PIPECG) attempts to eliminate the dependencies in the computations in the PCG algorithm and overlap non-dependent computations by reorganizing the traditional PCG code and using non-blocking allreduces . We have developed a novel pipelined PCG algorithm called PIPECG-OATI (One Allreduce per Two Iterations) which reduces the number of non-blocking allreduces to one per two iterations and provides large overlap of global communication and computations at higher number of cores in distributed memory CPU systems. PIPECG-OATI gives up to 3x speedup over PCG and 1.73x speedup over PIPECG at large number of cores. For GPU accelerated heterogeneous architectures, we have developed three methods for efficient execution of the PIPECG algorithm. these methods achieve task and data parallelism. Our methods give considerable performance improvements over PCG CPU and GPU implementations of paralution and PETSc libraries.

Hierarchical clustering is a common tool for simplification, exploration, and analysis of datasets in many areas of research. For data originating in flow cytometry, a specific variant of agglomerative clustering based Mahalanobis-average linkage has been shown to produce results better than the common linkages. However, the high complexity of computing the distance limits the applicability of the algorithm to datasets obtained from current equipment. We propose an optimized, GPU-accelerated open-source implementation of the Mahalanobis-average hierarchical clustering that improves the algorithm performance by over two orders of magnitude, thus allowing it to scale to the large datasets. We provide a detailed analysis of the optimizations and collected experimental results that are also portable to other hierarchical clustering algorithms;and demonstrate the use on realistic high-dimensional datasets.

Deep neural networks (DNNs) are playing an increasingly important role in our daily life. Since the size of DNNs is continuously growing up, it is highly important to train them effectively by distributing computation on multiple connected devices. the efficiency of training depends on the quality of chosen parallelization strategy. Being able to find a good parallelization strategy for a DNN in a reasonable amount of time is not trivial. Previous research demonstrated the possibility to systematically generate good parallelization strategies. However, systematic partitioning still suffers from either a heavy preprocessing or poor quality of parallelization. In this paper, we take a purely symbolic analysis approach by leveraging the features of DNNs like dense tensor balanced computation. We propose the Flex-Edge Recursive Graph and the Double Recursive Algorithm, successfully limiting our parallelization strategy generation to a linear complexity with a good quality of parallelization strategy. the experiments show that our solution significantly reduces the parallelization strategy generation time from hours to seconds while maintaining the parallelization quality.

the ubiquity of heterogeneous systems facilitates the exploitation of scientific problems, such as molecular dynamics simulators, but their highly optimized codes for multi-core HPC architectures complicates porting. In this work, EngineCL is extended to enable efficient co-execution of molecular dynamics kernels. Contributions include support for a new execution core and a hybrid co-execution mode, solving the problems encountered when running only with OpenCL-based technologies. Experimental evaluation shows improvements in all the kernels studied, obtaining on average speedups of up to 1.38 in performance and 1.60 in energy efficiency over the current optimized version.
