Dyana is a molecular biology code used in the study of infectious prion proteins. Like many, other scientific codes, Dyana was migrated successfully from vector supercomputers to some more cost-effective cluster of commodity PCs. A further migration to a widely distributed grid computing platform looks very tempting because many of these platforms promise the use of nearly free compute-cycles on the Internet. Not all codes are equally suited for all platforms. Even embarrassingly parallel codes might require a significant re-engineering effort for a migration from one platform to another A better understanding of the performance characteristics of a code is required before a migration is attempted. To address this problem, we present a systematic method to study the viability of a code migration from one platform to another, before it is actually undertaken. We construct an analytic performance model of the application. We use the previous migration from SMPs to commodity clusters of PCs to validate and calibrate the model. Finally, we extrapolate the performance of Dyana widely distributed computing on the grid and we suggest optimizations in the process of migration. Our general model predicts that Dyana can efficiently use up to 42000 processors with its current workload and is therefore well suited for grid computing on the Internet.

Some experiences on writing a parallel finite element code on a Beowulf cluster are shown. This cluster is made up of seven Pentium III processors connected by Fast Ethernet. The code was written in C++ making use of MPI as message passing library and parallel extensible toolkit for scientific computations. The code presented here is a general framework where specific applications may be written. In particular CFD applications regarding Laplace equations, Navier-Stokes and shallow water flows have been implemented. The parallel performance of this application code is assessed and several numerical results are presented. (C) 2002 Civil-Comp Ltd and Elsevier Science Ltd. All rights reserved.

The development of complex software systems satisfying performance requirements is achievable only spending careful attention to performance goals throughout the lifecycle, and especially from its very beginning. Unified modeling language (UML) is quickly becoming a standard notation for specification and design of software systems. UML offers several diagrams for separating concerns of different system views, and this feature is helpful to derive early performance models that take into account combined data from these diagrams. In this paper, we introduce a methodology Performance Incremental Validation in UML (PRIMA-UML) aimed at generating a queueing network based performance model from UML diagrams that are usually available early in the software lifecycle. PRIMA-UML is incremental in that it combines information extracted from (and annotated into) different UML diagrams to piecewise build the performance model. Besides, this is not a "black box" approach, as the methodology is open to embed information coming from other UML diagrams (possibly in late lifecycle phases) for detailing, refining or domain tailoring the performance model. This work is a contribute to encompass the performance validation task as an integrated activity within the development process of complex systems. We apply the methodology to a quite simple example to show how effective it can be to get early performance insights. (C) 2002 Elsevier Science B.V. All rights reserved.

A key issue in managing distributed agents is the provision of effective policy-based frameworks. To help realise such frameworks we have developed a new policy language that features dynamic fine-grained access controls and event-triggered condition-action rules, with abstractions for grouping objects/agents (domains), and grouping policies (roles, relationships and management structures). In our language policies apply to domains of objects. By changing a policy we change the behaviour of a system. By adding an object or agent to a domain we cause the domain’s policies to be applied to the newly added object. The language is declarative, strongly typed and object oriented, which makes the language flexible, extensible and adaptable to a wide range of management requirements. © Springer-Verlag Berlin Heidelberg 2002.

This paper addresses the potential benefit of sharing jobs between independent sites in a grid computing environment. Also the aspect of parallel multi-site job execution on different sites is discussed. To this end, various scheduling algorithms have been simulated for several machine configurations with different workloads which have been derived from real traces. The results showed that a significant improvement in terms of a smaller average response time is achievable. The usage of multi-site applications can additionally improve the results as long as the increase of the execution time due to communication overhead is limited to about 25%.

Porting large applications to distributed computing platforms is a challenging task from a software engineering perspective. The Computational Grid has gained tremendous popularity as it aggregates unprecedented amounts of compute and storage resources by means of increasingly high performance network technology. The primary aim of this paper is to demonstrate how the development time to port very large applications to this environment can be significantly reduced. TOP-C and AMPIC are software packages that have each seen successful application in their respective domains of parallel computing and process creation/communication. We combine them to implement and deploy a master-worker model of parallel computing over the Computational Grid. To demonstrate the benefit of our approach, we ported the 1,000,000 line Geant4 sequential code in three man-weeks by using our TOP-C/AMPIC integration. This paper evaluates the benefits of our approach from a software engineering perspective, and presents experimental results obtained with the new implementation of Geant4 on a Grid testbed.

A simple method is proposed for peer-to-peer description and discovery of resource-sharing communities as well as the resources themselves. An XML Schema document describes a shared resource. By applying transformations, specified in XSL, the schema is used to generate an application with the ability to publish and search for the defined object. Meta-data is indexed and searchable allowing complex objects to be discovered. We propose to solve the problem of discovery for resource-sharing communities by treating a community as a shared resource. An XML Schema description of resource-sharing communities is used to generate a P2P system for community discovery.

More and more parallel applications are running in a distributed environment to take advantage of easily available and inexpensive commodity resources. For data intensive applications, employing multiple distributed storage resources has many advantages. In this paper, we present a Multi-Storage I/O System (MS-I/O) that can not only effectively manage various distributed storage resources in the system, but also provide novel high performance storage access schemes. MS-I/O employs many state-of-the-art I/O optimizations such as collective I/O, asynchronous I/O etc. and a number of new techniques such as data location, data replication, subfile, superfile and data access history. In addition, many MS-I/O optimization schemes can work simultaneously within a single data access session, greatly improving the performance. Although I/O optimization techniques can help improve performance, it also complicates I/O system. In addition, most optimization techniques have their limitations. Therefore, selecting accurate optimization policies requires ex-pert knowledge which is not suitable for end users who may have little knowledge of I/O techniques. So the task of I/O optimization decision should be left to the I/O system itself, that is, automatic from user's point of view. We present a User Access Pattern data structure which is associated With each dataset that can help MS-I/O easily make accurate I/O optimization decisions.
