Regulation of caspase pathways by protein kinase CK2: identification of proteins with overlapping CK2 and caspase consensus motifs

Apoptosis, or programmed cell death, is a vital cellular process often impaired in diseases such as cancer. Aspartic acid-directed proteases known as caspases cleave a broad spectrum of cellular proteins and are central constituents of the apoptotic machinery. Caspases are regulated by a variety of mechanisms including protein phosphorylation. One intriguing mechanism by which protein kinases can modulate caspase pathways is by blocking substrate cleavage through phosphorylation of residues adjacent to caspase cleavage sites. To explore this mechanism in detail, we recently undertook a systematic investigation using a combination of bioinformatics, peptide arrays, and peptide cleavage assays to identify proteins with overlapping protein kinase and caspase recognition motifs (Duncan et al., Sci Signal 4:ra30, 2011). these studies implicated protein kinase CK2 as a global regulator of apoptotic pathways. In this article, we extend the analysis of proteins with overlapping CK2 and caspase consensus motifs to examine the convergence of CK2 with specific caspases and to identify CK2/caspase substrates known to be phosphorylated or cleaved in cells. Given its constitutive activity and elevated expression in cancer, these observations suggest that the ability of CK2 to modulate caspase pathways may contribute to a role in promoting cancer cell survival and raise interesting prospects for therapeutic targeting of CK2.

In this paper we develop two methods that are able to analyze and recognize patterns in time series. the first model is based on analytic programming (AP), which belongs to softcomputing. AP is based as well as genetic programming on the set of functions, operators and so-called terminals, which are usually constants or independent variables. the second one uses an artificial neural network that is adapted by backpropagation. Artificial neural networks are suitable for pattern recognition in time series mainly because of learning only from examples. there is no need to add additional information that could bring more confusion than recognition effect. Neural networks are able to generalize and are resistant to noise. On the other hand, it is generally not possible to determine exactly what a neural network learned and it is also hard to estimate possible recognition error. they are ideal especially when we do not have any other description of the observed series. this paper also includes experimental results of time series pattern recognition carried out with both mentioned methods, which have proven their suitability for this type of problem solving. © 2011 IEEE.

the role of bioinformatics workflows to support the Life Sciences has become fundamental for the comprehensive analysis of large amount of biological data concerning different bioinformatics tools and databases. In this paper, we design and develop a web service giving a case-based instruction of bioinformatics workflow running on high performance computer for engineers and educators. the service is designed for interactive usage and the possibility to learn from the case in a straightforward way. It will help to integrate bioinformatics software tools to address questions in life science by providing the designer, student, or educator specific questions in bioinformatics workflow design and hands-on experience. this paper presents the results of our research in automatic recognition of the Mexican Sign Language (MSL) alphabet as control element for a service robot. the technique of active contours was used for image segmentation in order to recognize de signs. Once segmented, we proceeded to obtain the signature of the corresponding sign and trained a neural network for its recognition. Every symbol of the MSL was assigned to a task that the robotic system had to perform;we defined eight different tasks. the system was validated using a simulation environment and a real system. For the real case, we used a mobile platform (Powerbot) equipped with a manipulator with 6 degrees of freedom (PowerCube). For simulation of the mobile platforms, RoboWorks was used as the simulation environment. In both, simulated and real platforms, tests were performed with different images to those learned by the system, obtaining in both cases a recognition rate of 95.8%. © 2011 Springer-Verlag.

In this paper we present a methodology based on combining sequence learning and case-based reasoning. this methodology has been applied in the analysis, mining and recognition of sequential data provided by complex systems with the aim of anticipating failures. Our objective is to extract valuable sequences from log data and integrate them on a case-based reasoning system in order to make predictions based on past experiences. We have used an Apriori-style algorithm (CloSpan) to extract patterns from original data. Afterwards, we have extended our own tool (eXiT*CBR) to deal with sequences in a case-based reasoning environment. the results have shown that our methodology anticipated correctly the failures in most of the cases. © 2011 Springer-Verlag.

Behavior analysis across multi-cameras becomes more and more popular with the rapid development of camera network in video surveillance. In this paper, we propose a novel unsupervised graph matching framework to associate trajectories across partially overlapping cameras. Firstly, trajectory extraction is based on object extraction and tracking and is followed by a homographic projection to a mosaic-plane. and we extract appearance and spatio-temporal features for trajectory description. then a robust graph matching algorithm based on reweighted random walk is adopted for trajectory association. the association is formulated as node ranking and selection on an association graph whose nodes represent candidate correspondences of trajectories. Finally, the pairs of corresponding trajectories in overlapping regions are fused by an adaptive averaging scheme, in which trajectories with more observations and longer length is given higher weight. Experiments and comparison on real scenarios demonstrate the effectiveness of the proposed approach. © 2011 IEEE.
