In the field of molecular biology, it is important to find gene sequences related to some phenomena, such as disease and chemical reaction. Once a target gene has been sequenced, it must be confirmed whether the sequence is already known or not in the world. If the sequence is not yet revealed on databases, it is a novel and valuable sequence. In general, this comparison process i. s done by comparing exact sequence data with each other by using a homology search program. In this case, the exact sequences of not only genomic databases but also newly sequenced genes must be opened in public. therefore, if we don't like to open the databases and/or the new sequences on public networks, we must purchase them and search in local. In this paper we propose a new method to verify the originality of gene sequences secretly on public networks. At fist, target raw sequences are manipulated to prevent them from being reconstructed. Next, this method hashes all the genomic sequences. Only the processed data are opened on public networks. Finally, the hashed files are compared in parallel to each other by the sorting method that we proposed [4]. the hashed files are stored on genomic databases in a distributedform.

Optimization of a similarity metric is an essential component in most medical image registration approaches based on image intensities. the increasing availability of parallel computers makes parallelizing some registration tasks an attractive option. In this paper, two relatively new, deterministic, direct optimization algorithms are parallelized for distributed memory systems, and adapted for image registration. DIRECT is a global technique, and the multidirectional search is a recent local method. the performance of several variants are compared. Experimental results show that both methods are robust, accurate, and, in parallel implementations, can significantly reduce computation time. © Springer-Verlag Berlin Heidelberg 2004.

Fault Tolerant MPI (FTMPI) enables fault tolerance to the MPICH, an open source GPL licensed implementation of MPI standard by Argonne National Laboratory's Mathematics and Computer Science Division. FTMPI is a transparent fault-tolerant environment, based on synchronous checkpointing and restarting mechanism. FTMPI relies on non-multithreaded single process checkpointing library to synchronously checkpoint an application process. Global replicated System Controller and cluster node specific Node Controller monitors and controls check pointing and recovery activities of all MPI applications within the cluster. this paper details the architecture to provide fault tolerance mechanism for MPI based applications running on clusters and the performance of NAS parallel benchmarks and parallelized medium range weather forecasting models, P-T80 and P-T126. the architecture addresses the following issues also: Replicating System Controller to avoid single point of failure. Ensuring consistency of checkpoint files based on distributed two phase commit protocol, Robust fault detection hierarchy.

the design and evaluation of a parallel-plane interconnection network are presented in this paper. the proposed network can be used in data networks as well as in distributed computing systems. the proposed network is a cyclic, deflection-routing based, and hierarchical network and is constructed recursively using the Manhattan-type topology as the basic building block. this network exhibits substantial improvement in performance over its building block two-dimensional network on characteristics such as throughput and fault tolerance and still preserves the ease of implementation. the simulation and analysis in this paper show that the proposed network performs comparably to the hypercube at a much lower cost, even a larger network is used. Unlike other switching networks that use a higher node degree to maintain a small network diameter as the networks grow, the proposed parallel architecture network takes advantage of the expandability in its basic building blocks. this feature of the parallel-plane network offers a low network diameter, while it maintains a fixed and small node degree.

To provide fault tolerance to computer systems suffering from transient faults, checkpointing and rollback recovery is widely-used. Among other techniques, two primary checkpointing schemes have been proposed: independent and coordinated schemes. However, most existing work addresses only the need to employ a single checkpointing and rollback recovery scheme to a target system. In this paper, issues are discussed and a new algorithm is developed to address the need of integrating independent and coordinated checkpointing schemes for applications running in a hybrid distributed environment containing multiple heterogeneous subsystems. the required changes to the original checkpointing schemes for each subsystem and the overall prevented unnecessary rollbacks for the integrated system are presented. Also described is an algorithm for collecting garbage checkpoints in the combined hybrid system.

Recently, the WK-recursive network has received much attention due to its many favorable properties such as a high degree of regularity, scalability, and symmetry. In this paper, using the recursive construction method, we show that the WK-recursive network is Hamiltonian-connected. A network is Hamiltonian-connected if it contains a Hamiltonian path between every two distinct nodes. In other words, a Hamiltonian-connected network can embed the longest linear array between any two distinct nodes with dilation, congestion, load, and expansion all equal to one.

A graph G = (V, E) is said to be pancyclic if it contains cycles of all lengths from 4 to |V| in G. Let F/sub e/ be the set of faulty edges. In this paper, we show that an n-dimensional Mobius cube, n /spl ges/ 1, contains a fault-free Hamiltonian path when |F/sub e/| /spl les/ n-1. We also show that an n-dimensional Mobius cube, n /spl ges/ 2, is pancyclic when |F/sub e/| /spl les/ n-2. Since an n-dimensional Mobius cube is regular of degree n, both results are optimal in the worst case.

Internet computing and grid technologies promise to change the way we tackle complex problems. they will enable large-scale aggregation and sharing of computational, data and other resources across institutional boundaries. And harnessing these new technologies effectively will transform scientific disciplines ranging from high-energy physics to the life sciences. the computational analysis of biological sequences is a kind of computation driven science. Cause the biology data growing quickly and these databases are heterogeneous. We can use the grid system sharing and integrating the heterogeneous biology database. As we know, bioinformatics tools can speed up analysis the large-scale sequence data, especially about sequence alignment. the FASTA is a tool for aligning multiple protein or nucleotide sequences. FASTA which we used is a distributed and parallel version. the software uses a message-passing library called MPl (Message Passing Interface) and runs on distributed workstation clusters as well as on traditional parallel computers. A grid computing environment is proposed and constructed on multiple Linux PC clusters by using Globus Toolkit (GT) and SUN Grid Engine (SGE). the experimental results and performances of the bioinformatics tool using on grid system are also presented in this paper.

the workload distribution approaches used by software distributed shared memory (DSM) clusters always distribute the working threads of applications according to the computational power of processors. However, in addition to computational cost, the cost of memory accesses is an important factor for determining program performance. Neglecting this cost will result in making wrong decisions in workload distribution and then degrading program performance. To address this problem, we propose a new approach with simultaneously considering the memory capability and the computational power of processors for workload distribution on software DSM clusters in this paper. We have implemented the proposed approach on a test bed. Our experimental results show that the proposed approach can provide more performance improvement for the applications compared to the others with considering only computational powers or memory capabilities.
