Data stream processing addresses the need for high-throughput near real-time data processing, which can be considered as one part of Big Data or Fast Data. In this paper, we study the local parallelization of stream processing on a single multi-core Central Processing Unit (CPU) computer system, which, in our opinion, was not sufficiently addressed yet. In distributed systems, optimizing the local throughput can help to improve the overall system. In less resource demanding scenarios, it may be beneficial to use more lightweight local parallelization instead of more complex distributed approaches. We present our work-in-progress on locally parallelizing stream processing on multiple CPU cores and on ways for further improving the local data processing. In order to study the fundamental mechanisms and effects, we focused on pleasingly parallel workloads. While pleasingly parallel tasks, by definition, can be easily parallelized, our results show that stream processing adds important aspects and that the outcomes strongly vary depending on use case and parallelization approach. Furthermore, we present early stages of a stream transformation Domain Specific Language and of a self-adaptive mechanism for easing and optimizing the processing. We published our implementations as Open Source Software.

there are several methods for scoring a set of upstream DNA sequences against a given motif. Typically, significance of raw scores are based on p-values, measured by statistical hypothesis testing. As an extension, multiple hypothesis testing is adopted in cases where there are multiple motifs to be evaluated in parallel. In this way significant motifs are identified for a given significance level. However, a set of significantly identified motifs can contain false positives. In this work, we introduce a false discovery rate estimation problem for significantly predicted motifs. An explorative method for this problem is presented. We test the method using TRANSFAC and JASPAR motif libraries on several upstream DNA subsets of ***. the results show the effectiveness of the method.

Speculative multithreading (SpMT) is a thread-level automatic parallelization technique to accelerate sequential programs on multi-core, and it partitions programs into multiple threads to be speculatively executed in the presence of ambiguous data and control dependences while the correctness of the programs is guaranteed by hardware support. thread granularity, number of parallel threads as well as partition postions are crucial to the performance improvement in SpMT, for they determine the amount of resources (CPU, memory, cache, or waiting cycles, etc), and affect the efficiency of every PE (Processing Element). In conventional way, these three parameters are determined by heuristic rules. Although it is simple to partition threads with them, they are a type of one-size-fits-all strategy and can not guarantee to get the optimal solution of thread partitioning. this paper proposes an Artificial Neural Network (ANN) based approach to learn and determine the thread partition strategy. Using the ANN-based thread partition approach, an unseen irregular program can obtain a stable, much higher speedup than the Heuristic Rules (HR) based approach. On Prophet, which is a generic SpMT processor to evaluate the performance of multithreaded programs, the novel thread partitioning policy is evaluated and reaches an average speedup of 1.80 on 4-core processor. Experiments show that our proposed approach can obtain a significant increase in speedup and Olden benchmarks deliver a better performance improvement of 2.36% than the traditional heuristic rules based approach. the results indicate that our approach finds the best partitioning scheme for each program and is more stable across programs.

JiST/SWANS is a wireless network simulator gaining increasing popularity for ad-hoc wireless, wireless sensor network, and vehicular network evaluations. Typical published results using this tool show node counts on the order of hundreds of nodes. However, realistic sensor and vehicular networks may contain many more nodes than that. One reason for this discrepancy is the computational cost of evaluation via simulation. Currently, cluster computers are becoming preferred over expensive multi-processor supercomputers for improving computational output. We present the design and implementation of a parallelization of JiST, the discrete event simulator core of JiST/SWANS. JiST uses unique dynamic byte-code rewriting to simplify the development of applications and has been shown to perform well running small- or medium-scale wireless network simulations on single processor systems. We propose an optimistic cluster-based architecture and apply it to JiST. Simulation entity memory is distributed evenly across all nodes in the cluster, resulting in linear memory growth. Details of the simulation engine including the complex event execution synchronization are hidden entirely from the application, easing development and debug time. Since JiST is the simulation backend of the SWANS wireless network simulator, this result is the first step in simulating large networks using SWANS in reasonable periods of time. Results presented show the performance of our parallelization of JiST is in line with the performance of other existing parallel discrete event simulators.

Popular network simulation tools, such as ns-2, are useful for undertaking experiments with emerging networking technologies. As networked applications become distributed at scales comparable to the Internet, such as peer-to-peer applications, testing and experimentation becomes increasingly difficult and important. With this paper, we are introducing an elaborate extension to existing simulation capabilities by allowing realistic highly distributed application prototypes to be attached to a simulator for transparent testing and experimentation. We enable developers to focus on building their applications rather than detailing simulation scripts. Testing can then be performed in a natural setting. PDNS is a parallel and distributed version of the commonly used ns-2 simulation package. We describe our extensions to the PDNS simulator which allow real application prototypes to be run across a simulated network. We describe our use of virtualisation as a means for sending an application's network traffic through the simulator. Our implementation allows for large scale simulations with thousands of real peers and hundreds of thousands of simulated nodes in a network, thus we can test real peer-to-peer software at large scales.

the computational power and memory bandwidth of graphics processing units (GPUs) have turned them into attractive platforms for general-purpose applications. In this paper, we exploit this power in the context of biomedical image processing by establishing a cooperative environment between the CPU and the GPU. We deal with phenotype and color analysis on a wide variety of microscopic images from studies of cartilage and bone tissue regeneration using stem cells and genetics involving cancer pathology. Both processors are used in parallel to map algorithms for computing color histograms, contour detection using the Canny filter and pattern recognition based on the Hough transform. Task, data and instruction parallelism are exploited in the GPU to accomplish performance gains between 4times and 100times more than the typical CPU code.

Current mailing systems have adopted a server-centric model in handling email traffic over the Internet. Although the traditional mailing providers employ a large number of servers where mail operations are evenly distributed, all the emails are routed to a central gateway, resulting in accessibility issues if the gateway link is severed. Moreover, the necessity of having dedicated buildings and trained personnel for handling large email operations and network traffic is unavoidable. this paper introduces a new mailing architecture design by combining our research activities on developing a hierarchical Peer-to-Peer (P2P) framework and resource evaluation methods of a certain peer in the network. We also group users according to their geographical distribution for assuring a load-balance in network traffic regarding email operations and present a way that helps the traditional mailing architecture rely on certain Peer-to-Peer decision blocks.

As an innovative design for high performance computing, Intel Xeon Phi coprocessor based on Intel Many Integrated Core (Intel MIC) architecture relies heavily on its SIMD (single instruction multiple data) unit. However, performance of non-contiguous memory access has become the memory wall towards efficient utilization of SIMD unit on Intel Xeon Phi coprocessors due to gather/scatter overhead. Existing vectorization techniques in the optimization of gather/scatter overhead have been focusing on extracting data parallelism from inter-loop and intra-loop in a decoupled means. In this paper, we propose a novel inter-intra-hybrid vectorization technique which further exploits SIMD efficiency. In this technique, we generate optimized SIMD code for loops requesting non-contiguous memory. Additional strategies are also presented to improve SIMD unit parallelism through data padding and redundant computation. To evaluate our technique, the two major functions from Sandia's miniMD benchmark, i.e., LJ force calculation and neighbor list build, are taken for experiments which show that our proposed method achieves a performance gain of 25%-40% compared with Intel compiler auto vectorized code and outperforms the existing methods. Our optimization method can be further applied to other highly parallel workloads with frequent non-contiguous memory access, which is very common in real-world scientific applications.

Software testing and metrics are two important approaches to assure the reliability and quality of software. the emergence of concurrent programming in recent years introduces new testing problems and difficulties that cannot be solved by testing techniques for traditional sequential programs. One of the difficult tasks is that concurrent programs can have many instances of execution for the same set of input data. Many concurrent program testing methodologies propose to solve controlled execution and determinism. there are few discussions of concurrent software testing from the inter-task viewpoints. Yet, the common characteristics of concurrent programming are explicit identification of the large grain parallel computation units (tasks), and the explicit inter-task communication via rendezvous-style mechanisms. In this paper, we focus on testing concurrent programs through task decomposition. We propose four testing criteria to test a concurrent program. the programmer can choose an appropriate testing strategy depending on the properties of the concurrent program. Associated with the strategies, four equations are provided to measure the complexity of concurrent programs.
