A scalable and accurate error correction tool is essential for all next-generation sequencing (NGS) projects as high-throughput sequencing machines have started producing terabytes of data with significantly higher error-rates compared to conventional Sanger sequencing. In this paper, we develop ParSECH, a scalable and fully distributed error correction software based on kappa;-mer spectrum analysis, without the need of a reference genome. To achieve high scalability over terabytes of data and hundreds of cores, ParSECH utilizes two opensource big data frameworks: Hadoop and Hazelcast. To achieve high accuracy, unlike existing error correction tools that use a single kappa;-mer coverage cutoff to detect errors, ParSECH determines the skewness involved in the kappa;-mer coverage of each individual read, followed by correcting the errors in each read separately for low and high coverage regions of the genome. We demonstrate the scalability of ParSECH by correcting the errors of both simulated and real whole human genome data with coverage ranging from 2x to 40x. ParSECH can correct the largest dataset (452GB human genome), which could not be handled by the existing error correction tools, in about 39 hours. For a small *** genome dataset, ParSECH demonstrates 94% accuracy, higher than 90% accuracy of Quake.

We present a new modified dynamic time warping approach for comparing discrete time series that reduces over-warping and maintains the efficiency of global path constraint approaches, without relying on domain-specific heuristics. In a first version, global weighted dynamic time warping, a penalty term for the deviation between the warping path and the path of constant slope is added in a post-processing step, after a standard dynamic time warping computation. A second version, stepwise deviation-based dynamic time warping, incorporates the penalty term into the dynamic programming optimization itself, yielding modified optimal warping paths. Both versions yield modified similarity metrics that we use for time series clustering within the Combined Dynamical Modeling Clustering (CDMC) framework. Additionally, we present a distributed computing implementation of dynamic time warping-based modeling and clustering using CDMC. Experiments over synthetic data, as well as over human sleep data, demonstrate significantly improved accuracy and generative log likelihood as compared with standard dynamic time warping. the distributed computing implementation achieves a reduction in processing time. © Springer international Publishing AG 2017.

Virtualized computing infrastructures are often used to create clusters of resources tailored to solve tasks taking into account particular requirements of these tasks. An important objective is to evaluate such requirements and request optimal amount of resources which becomes challenging for parallel tasks with intercommunication. In previous works we investigated how light-weight container-based virtualization can be used for creating virtual clusters running MPI applications. Such cluster is configured according to the requirements of particular application and allocates only necessary amount of resources from the physical infrastructure leaving space for co-allocated clusters running without conflicts or resource races. In this paper we investigate similar concepts for MapReduce applications based on Hadoop framework that use Cloudply virtualization tool to create and manage light-weight virtual Hadoop clusters on Amazon cloud resources. We investigate performance of several Hadoop benchmarks in different deployment scenarios and evaluate effects of resource sharing and limitation on application performance.

Demanding larger memory footprint and relying heavily on data locality has made last-level cache (LLC) a major contributor to overall energy consumption in modern computer systems. As a result, numerous techniques have been proposed to reduce power dissipation in LLCs via low power interconnects, energy-efficient signaling, and power-aware data encoding. One such technique that has proven successful at lowering dynamic power in cache interconnects is time-based data encoding that represents data with the time elapsed between subsequent pulses on a wire. Regrettably, a time-based data representation induces excessive transmission delay per every block transfer, thereby degrading the energy efficiency of memory intensive applications. this paper presents a novel adaptive mechanism that monitors characteristics of every application at runtime and intelligently uses time-based codes for LLC interconnects, thereby alleviating the diverse impact of longer transmission delay in time-based codes while still saving significant energy. Two adaptation approaches are realized for the proposed mechanism to monitor 1) application phases and 2) memory bursts. Experimental results on a set of 12 memory intensive parallel applications on a quad-core system indicate that the proposed encoding mechanism can improve system performance by an average of 9%, which results in improving the system energy-efficiency by 7% on average. Moreover, the proposed hardware controller consumes less than 1% area of a 4MB LLC. © 2017 Association for computing Machinery.

the widespread use of pull-requests boosts the development and evolution for many open source software projects. However, due to the parallel and uncoordinated nature of development process in Github, duplicate pull-requests may be submitted by different contributors to solve the same problem. Duplicate pull-requests increase the maintenance cost of Github, result in the waste of time spent on the redundant effort of code review, and even frustrate developers' willing to offer continuous contribution. In this paper, we investigate using text information to automatically detect duplicate pull-requests in Github. For a new-arriving pull-request, we compare the textual similarity between it and other existing pull-requests, and then return a candidate list of the most similar *** evaluate our approach on three popular projects hosted in Github, namely Rails, Elasticsearch and ***. the evaluation shows that about 55.3% - 71.0% of the duplicates can be found when we use the combination of title similarity and description similarity. © 2017 Association for computing Machinery.

Despite a steep increase in the use of the Internet and handheld computing devices for media consumption, television is still of critical importance for democratic citizenship. Television continues to be the leading source of political information and its relevance has been recognised at policy level. In addition, television keeps evolving technologically and in how it is experienced by viewers. Nonetheless, the ways researchers have measured audience engagement with televised political events in real-time is often limited to small samples of viewers and is based upon a narrow range of responses. In this paper we look at the audience of televised election debates, and propose a new method to gauge the richness and variety of citizens' real-time responses at scale by capturing nuanced, nonintrusive, simple and measurable audience feedback. We report on a paper prototype experiment, in which we used a set of flashcards to test the method in an actual televised election debate scenario. We demonstrate how the method can improve our understanding of viewer responses to the debaters' performances, to the contents in their arguments, and to the debate as media event. We conclude with design guidelines to implement the method on a mass scale in order to measure audience engagement with televised election debates in distributed contexts through audience feedback web and mobile applications.

Co-authorship analysis in science and technology partnerships provides a vision of cooperation patterns between individuals and organizations and is still widely used to understand and assess scientific collaboration patterns. this analysis is conducted by means of bibliometry, which is the quantitative study of scientific production. However, with the evolution of database management systems, there was a significant increase in the volume of stored data, which could difficult the analysis. In this context, the developed work presents an efficient parallel optimization of bibliometric information, in order to allow this scientific analysis in a Big Data environment. Our results show that the time taken to calculate the transitivity value using the sequential approach grows 4.08 times faster than the parallel proposed approach when the number of nodes tends to infinity; the time taken to calculate the average distance and diameter values using the sequential approach grows 5.27 times faster than the parallel proposed approach when the number of nodes tends to infinity. Also, the results found present good values of speed up and efficiency.

Nowadays, the rapid growth of data across the Internet has provided sufficient labeled data to train deep structured artificial neural networks. While deeper structured networks bring about significant precision gains in many applications, they also pose an urgent demand for higher computation capacity at the expense of power consumption. To this end, various FPGA based deep neural network accelerators are proposed for higher performance and lower energy consumption. However, as a dilemma, the development cycle of FPGA application is much longer than that of CPU and GPU. Although FPGA vendors such as Altera and Xilinx have released OpenCL framework to ease the programming, tuning the OpenCL codes for desirable performance on FPGAs is still challenging. In this paper, we look into the OpenCL implementation of Convolutional Neural Network (CNN) on FPGA. By analysing the execution manners of a CPU/GPU oriented verision on FPGA, we find out the causes of performance difference between FPGA and CPU/GPU and locate the performance bottlenecks. According to our analysis, we put forward a corresponding optimization method focusing on external memory transfers. We implement a prototype system on an Altera Stratix V A7 FPGA, which brings a considerable 4.76x speed up to the original version. To the best of our knowledge, this implementation outperforms most of the previous OpenCL implementations on FPGA by a large margin.

Labelled splicing P systems are distributed parallel computing models, where sets of strings that evolve by splicing rules are labelled. In this work, we consider labelled splicing systems with the following modifications: (i) the strings in the membranes are present in arbitrary number of copies;(ii) the rules in the regions are finite in number. Results on the language family generated by the labelled splicing system in comparison with the language families of the Chomsky hierarchy, including recursively enumerable languages, are obtained, by involving only either one or two membranes in the P systems considered. © Springer Nature Singapore Pte Ltd 2017.
