This paper introduces a stereoscopic video imaging modality based on a transparent rotating deflector (TRD). Sequential two- dimensional (2D) left and right images were obtained by rotating the TRD on a stepping motor synchronized with a complementary metal-oxide semiconductor camera, and the components of the imaging modality were controlled through general purpose input/output ports using a microcontroller unit. In this research, live stereoscopic videos were visualized on a personal computer by both active shutter 3D and passive polarization 3D methods. The imaging modality was characterized by evaluating the stereoscopic video image generation, rotation characteristics of the TRD. The level of 3D conception was estimated in terms of simplified human stereovision. The results show that single-channel stereoscopic video imaging modality has the potential to become an economical compact stereoscopic device as the system components are amenable to miniaturization;and could be applied in a wide variety of fields.

A cooled or video-rate CCD camera is often used to collect optical slices from many modalities of microscopy including widefield-fluorescence (WF) and transmitted-light brightfield (TLB). Raw optical slices collected from both of these types of cameras are contaminated by imperfect performance of the CCD camera. Optical slice image data must be corrected for the bias level and nonuniformity in the photometric response of CCD elements (flatfield). Fluctuation of the exposure time in a cooled CCD camera needs to be calibrated as well. Bad pixels due to the severely low sensitivity of some of the CCD elements often occur and otherwise impair the conventional schemes of correction and calibration. An adaptive median filter has been introduced by us previously to treat these bad pixels. In this study a Wiener-type regularization scheme is proposed as robust, fast, and practical alternative treatment of these bad pixels. One advantage of using this scheme is that doing so provides a nicely modularized design of the computer algorithm. As such, the correction scheme is software readily integrated as a software component in a three-dimensional (3D) microscopy system and may operate independently without affecting the design of other software components in the system.

We propose the use of saturated excitation to improve the spatial resolution of a laser scanning confocal fluorescence microscope. The saturated excitation induces nonlinear response in fluorescence emission that gives higher-order spatial frequency components in the point spread fuction of the microscope. To extract the nonlinear responses in fluorescence emission, we modulate the excitation intensity temporally at a single frequency (omega) and demodulate the fluorescence signal at the harmonic frequencies (2 omega, 3 omega,...). We found that the fluorescence signal demodulated at nth harmonic frequency is proportional to nth power of the excitation intensity, where n-fold improvement of the spatial resolution can be achieved. We experimentally confirmed that the demodulated signal at the second harmonic frequency was proportional to the square of the excitation intensity. The improvement of spatial resolution was also confirmed by observing a fluorescent sample.

A dual-modal optical projection tomography microscope (OPTM) is presented, which produces three-dimensional images of single cells with isometric high resolution both in fluorescence and absorption mode. Depth of field of a high numerical aperture objective is extended by scanning the focal plane through the sample in order to enable reconstruction by back-projection method. Cells are fixed, stained, and mixed with optical gel and injected into the capillary for imaging. Combining absorption and fluorescence mode allows us to image different aspects of the disease process. images of cells stained with both hematoxylin and fluorescence probes are shown. Registrations between two modes are discussed.

In this paper, we systematically demonstrate two real-time CS SD OCT systems based on a conventional desktop having three GPUs. The first one takes fast Fourier transform (FFT) as the sensing technique and under-sampled linear wavenumber spectral sampling as input data, while the second one uses non-uniform fast Fourier transform (NUFFT) and under-sampled nonlinear wavenumber spectral sampling, respectively. The maximum reconstruction speed of 72k and 33.5k A-line/s were achieved for these two systems, respectively, with A-scan size 2048. It is > 100 times faster than the C++ implementation and > 400 times faster than the MATLAB implementation. Finally, we present real-time dispersion compensated image reconstruction for both systems.

Microlenses have been implemented in confocal systems successfully as components of aperture arrays and as arrays of objective lenses. The use of the novel technology of variable focal length (VFL) microlenses in the confocal system is investigated. The use of VFL microlenses as an aperture array in conjunction with an optical fiber as a pinhole array is examined. Axial responses of the system where measured and the Full-Width Half Maximum (FWHM) found to be similar to 16 mu m. VFL microlenses as an array of objective lenses is investigated with a novel method for scanning in the axial direction presented. By variation of the focal length of the lenses the focal plane can be scanned through the sample without the mechanical movement of the sample or the objective lens, we have named this 'focal scanning'. It is shown that the limiting factor with this type of scanning is the low numerical aperture (NA) of the microlenses available. Both focal scanning and conventional scanning are examined for this experimental set-up.

The ability to track single fluorescent particles within a three dimensional (3D) cellular environment can provide valuable insights into cellular processes. In this paper, we present a modified nonlinear image decomposition technique called K-factor that reshapes the 3D point spread function (PSF) of an XYZ image stack into a narrow Gaussian profile. The method increases localization accuracy by similar to 60% with compare to regular Gaussian fitting, and improves minimal resolvable distance between overlapping PSFs by similar to 50%. The algorithm was tested both on simulated data and experimentally. This work presets a novel use of the nonlinear image decomposition technique called K-factor that reshapes the three dimensional (3D) point spread function (PSF) of an XYZ image stack into a narrow Gaussian profile. The experimentally obtained PSF of a Z-stack raw data that is acquired by a widefield microscope has a more elaborate shape that is given by the Gibson and Lanni model. This shape increases the computational complexity associated with the localization routine, when used in localization microscopy techniques. Furthermore, due to its nature, this PSF spreads over a larger volume, making the problem of overlapping emitters detection more pronounced. The ability to use Gaussian fitting with high accuracy on 3D data can facilitate the computational complexity, hence reduce the processing time required for the generation of the 3D superresolved image. In addition it allows the detection of overlapping PSFs and reduces the effects of the penetration of out of focus PSFs into in focused PSFs, therefore enables the increase in the activated fluorophore density by similar to 50%. In confocal microscopy the polarization of the illumination beam plays an important role in determining the orientation of the fluorescent molecules being illuminated. The efficiency of the excitation depends on the angle between the excitation electric field and the direction of the molecular dipole. In order to determine the orientation of the fluorescent molecules in the focal plane the molecules are to be excited using two mutually orthogonal electric fields. In this paper we show how a computer generated holography technique can be implemented using a ferroelectric liquid crystal spatial light modulator to conveniently obtain two images of the same target once with an X polarized illumination beam and another with a Y polarized illumination beam.

Recently, stimulated emission depletion microscopy has achieved high resolution in fluorescent imaging. In this paper, we present effects of a pupil filter on the performances of stimulated emission depletion microscopy. In stimulated emission depletion microscopy, a saturated zero-centered spot is usually used to achieve a high lateral resolution. Using a half-coated phase plate, a zero-centered spot was made with a narrow and steep gap at the center. Numerical and experimental results show that by simply inserting a central obstacle as a pupil filter, it is possible to reduce the central gap of the zero-centered spot. However in order to compensate inevitable loss of light, which is blocked by the obstacle, increased laser power is required.

Dynamic imaging of cardiomyocytes was performed with a simultaneous detection second harmonic generation (SHG), third harmonic generation (THG) and multiphoton excitation fluorescence (MPF) microscope. The fast scanning system of similar to 12 frames/second synchronized with multichannel detection provided the possibility of imaging three dimensional static and two dimensional dynamic structures of cardiomyocytes. The SHG images highlighted the myofibrils of the cardiomyocytes while THG images revealed the locations of mitochondria. Dynamic data showed that during imaging, chaotic nanocontractions took place inside the cardiomyocytes. The time series of THG images reveled large intensity fluctuations i flickeringi in the regions of mitochondria. The flickering in THG correlated with the flickering in MPF. Addition of the uncoupler FCCP inhibited flickering in THG and MPF, and also inhibited nanocontractions. The simultaneous imaging with SHG, THG and MPF proved to be a very powerful microscopy tool for investigation of interactions of different organelles inside a cell.
