Fast light-field 3D microscopy with out-of-distribution detection and adaptation through conditional normalizing flows

Real-time 3D fluorescence microscopy is crucial for the spatiotemporal analysis of live organisms, such as neural activity monitoring. The extended field -of -view light field microscope (xLFM), also known as Fourier light field microscope, is a straightforward, single snapshot solution to achieve this. The xLFM acquires spatial -angular information in a single camera exposure. In a subsequent step, a 3D volume can be algorithmically reconstructed, making it exceptionally well -suited for real-time 3D acquisition and potential analysis. Unfortunately, traditional reconstruction methods (like deconvolution) require lengthy processing times (0.0220 Hz), hampering the speed advantages of the xLFM. Neural network architectures can overcome the speed constraints but do not automatically provide a way to certify the realism of their reconstructions, which is essential in the biomedical realm. To address these shortcomings, this work proposes a novel architecture to perform fast 3D reconstructions of live immobilized zebrafish neural activity based on a conditional normalizing flow. It reconstructs volumes at 8 Hz spanning 512x512x96 voxels, and it can be trained in under two hours due to the small dataset requirements (50 image -volume pairs). Furthermore, normalizing flows provides a way to compute the exact likelihood of a sample. This allows us to certify whether the predicted output is in- or ood, and retrain the system when a novel sample is detected. We evaluate the proposed method on a cross -validation approach involving multiple in -distribution samples (genetically identical zebrafish) and various out -of -distribution ones.

Due to their rapid reproduction, development, and similar genetic structure to humans, zebrafish are popular animals in various biological research. Their small size and body transparency make them convenient to examine under a bright-field light microscope. However, these provide 2-dimensional projected images, which makes 3D measurements difficult. Usual approaches try to reconstruct 3D structures from series of projected images, that is not always an option. In our paper we propose an approach to model the images acquisition process including the 3D parametric deformable model of the zebrafish and the light conditions in the microscopy environment. Our goal is to simulate images that look similar to the real ones using only a few parameters. © 2024 Interfaces and Human Computer Interaction. All Rights Reserved.

The triple-negative breast cancer (tnbc) is an aggressive subtype linked to a poor outcome of established breast cancer therapy. Increasing evidence points to the role of the tumor's extracellular matrix (ECM) as a determinant of its aggressiveness as well as the effectiveness of chemical therapeutics. Three-dimensional imaging techniques can be used to unravel ECM architecture. Label-free contrast mechanisms such as second harmonic generation (SHG) avoid falsification and artifacts introduced by the labeling process. Here, we present the complementary use of two-photon excitation microscopy (TPEF) and Scanning Laser Optical Tomography (SLOT) for the investigation and quantification of tumor ECM. Both methods were used to capture fluorescence from antibody-labeled samples as well as the SHG signal from collagen strands in the ECM. SLOT generally allows for the investigation of larger samples of several mm up to a few cm in size. This work shows the capabilities of the tomographic setup compared to established TPEF, and demonstrates their combined use to maximize the information content of the acquired data. The obtained images served as a basis for ECM quantification. 3D-analysis allowed for determination of length, straightness and orientation of the collagen fibers based on fluorescence imaging as well as SHG imaging. The resulting coordinates might be used for synthetic reconstruction of a patient-specific tumor matrix, serving as a scaffold for pre-clinical therapeutic testing. Collagen imaging and quantification as presented here can therefore be employed for both basic and clinical research, paving the way for patient-specific cancer therapy.

Hyperspectral imaging technologies (HSI) have undergone rapid development since their beginning stages. While original applications were in remote sensing, other uses include agriculture, food safety and medicine. HSI has shown great utility in fluorescence microscopy for detecting signatures from many fluorescent molecules;however, acquisitions speeds have been slow due to light losses associated with spectral filtering. Therefore, we designed a novel light emitting diode (LED)-based rapid excitation scanning hyperspectral imaging platform allowing users to obtain simultaneous measurements of fluorescent labels without compromising acquisition speeds. Previously, we reported our results of the optical ray trace simulations and the geometrical capability of designing a multifaceted mirror imaging system as an initial approach to combine light at many wavelengths. The design utilized LEDs and a multifaceted mirror array to combine light sources into a liquid light guide. The computational model was constructed using Monte Carlo optical ray software (TracePro, Lambda Research Corp.). Recent prototype validation results show that when compared to a commercial emission scanning spectral confocal microscope (Zeiss-LSM-980), the novel LED-based excitation scanning HSI prototype successfully detected and separated six fluorescent labels from a custom 6-label African green monkey kidney epithelial cells. We report on the prototype's ability to overcome limitations of acquisition speeds, sensitivity, and specificity present in conventional systems. Future work will evaluate prototype's light losses to determine latent design modifications needed to demonstrate the system's feasibility as a promising solution for overcoming HSI acquisition speeds. Cyclic AMP (cAMP) is a second messenger that regulates a wide variety of cellular functions. There is increasing evidence suggesting that signaling specificity is due in part to cAMP compartmentalization. In the last 15 years, development of cAMP-specific Forster resonance energy transfer (FRET) probes have allowed us to visualize spatial distributions of intracellular cAMP signals. The use of FRET-based sensors is not without its limitations, as FRET probes display low signal to noise ratio (SNR). Hyperspectral imaging and analysis approaches have, in part, allowed us to overcome these limitations by improving the SNR of FRET measurements. Here we demonstrate that the combination of hyperspectral imaging approaches, linear unmixing, and adaptive thresholding allow us to visualize regions of elevated cAMP (regions of interest - ROIs) in an unbiased manner. We transfected cDNA encoding the H188 FRET-based cAMP probe into pulmonary microvascular endothelial cells. Application of isoproterenol and prostaglandin E1 (PGE(1)) triggered complex cAMP responses. Spatial and temporal aspects of cAMP responses were quantified using an adaptive thresholding approach and compared between agonist treatment groups. Our data indicate that both the origination sites and spatial/temporal distributions of cAMP signals are agonist dependent in PMVECs. We are currently analyzing the data in order to better quantify the distribution of cAMP signals triggered by different agonists.

National fundamental geo-entity construction has been vigorously promoted by the Ministry of Natural Resources of the People's Republic of China. As one of the core products, it is a digital abstract expression of the real world in the form of 2 dimensions, which is difficult to fully meet the actual needs of analysis, calculation and use in the 3-dimensional digital space. This paper designs the process and key technologies for collecting elevation and height information of fundamental geo-entities to upgrade them from 2D to 3D form. This paper elaborates on the implementation process of key technologies such as elevation information acquisition based on DEM, stereo measurement of elevation information, height information acquisition. A practical and feasible process for elevation and height acquisition method of fundamental geo-entity has been formed, which effectively utilizes the advantages of geo-entities in information carrying, expression, sharing, and association. The experimental results show that the production process described in this paper can quickly and effectively obtain elevation and height information of geo-entities and result in 3D fundamental geo-entities, providing technical support and important references for upgrading fundamental geo-entities from 2D to 3D form. © 2025 SPIE.

Spectral images include rich spatio-spectral information of target scene, which can accurately identify and distinguish the features of ground objects. Therefore, spectral image classification is widely used in remote sensing. However, traditional spectral imaging techniques need to scan the region of interest along the spatial dimension or spectral dimension, which takes a long acquisition time and increases the burden of data transmission and storage. To overcome these shortcomings, coded aperture snapshot spectral imaging (CASSI) system based on compressive sensing theory appeared. In this paper, we build a testbed of dual-disperser CASSI (DD-CASSI) system, which can reconstruct the three-dimensional (3D) spectral image datacube of target object from a few two-dimensional compressive measurements. Then, a 3D convolutional neural network is applied to accomplish the spectral image classification based on the reconstructed datacube. Different classification methods are compared based on the experimental data. It shows that the proposed compressive spectral image classification method achieves pretty close results compared to the classification methods based on the original datacube. But, the proposed method is beneficial to improve the acquisition efficiency of the spectral image data. © 2023 SPIE.

Mitigating image defocus blur induced by the limited depth of field in imaging systems and reconstructing the three-dimensional depth of scenes represents a significant hurdle. In this paper, a method for enhancing defocus blur in three-dimensional scenes via high-speed optical axial scanning and deep learning was proposed. The optical axial scanning system functions by synchronizing a liquid electronically tunable lens and a CCD camera to capture multi-focus image sequences. The system efficiently captures real-world images with a fast acquisition time of ~50 ms per image. The multi-focus image sequences are then fused to all-in-focus images. The multi-focus images and all-in-focus images (ground truth) serve as the dataset for the deep learning neural network. Defocused images can be reconstructed using the trained deep learning network. Furthermore, by establishing a direct relationship between the focal depth and the driving current applied to the liquid electronically tunable lens, the three-dimensional depth of the scene can be rapidly determined. Experimental results validate the feasibility and effectiveness of this method. It is expected to expand the applications of image defocus enhancement in fields such as medical imaging, 3D shape measurement, and augmented reality. © 2025 SPIE.

Live-cell imaging reveals the phenotypes and mechanisms of cellular function and their dysfunction that underscore cell physiology, development, and pathology. Here, we report a 3D super-resolution live-cell microscopy method by integrating radiality analysis and Fourier light-field microscopy (rad-FLFM). We demonstrated the method using various live-cell specimens, including actins in Hela cells, microtubules in mammary organoid cells, and peroxisomes in COS-7 cells. Compared with conventional wide-field microscopy, rad-FLFM realizes scanning-free, volumetric 3D live-cell imaging with sub-diffraction-limited resolution of similar to 150 nm (x-y) and 300 nm (z), milliseconds volume acquisition time, six-fold extended depth of focus of similar to 6 mu m, and low photodamage. The method provides a promising avenue to explore spatiotemporal-challenging subcellular processes in a wide range of cell biological research.
