The relocalization of plasma membrane proteins is critical for establishing cellular polarity and regulating cell signaling. Three-dimensional fluorescence video microscopy allows the dynamic visualization of proteins in living cells. We have developed a robust and automated method to employ fluorescence data acquired in this manner for quantitative analysis of membrane protein movements across the cell surface. Our method utilizes level-set-based surface reconstruction followed by a maximum likelihood surface registration algorithm for rigid-body alignment of noisy images. A surface-walking technique yields distance maps for the cell surface, which are then used to measure changes in protein surface distribution over time. Applying this method to signaling in T lymphocytes, we have used it to monitor receptor movements and have validated these results against previously reported single-particle tracking data.

Since in practical data mining problems high-dimensional data are clustered, the resulting clusters are high-dimensional geometrical objects, which are difficult to analyze and interpret. Cluster validity measures try to solve this problem by providing a single numerical value. As a low dimensional graphical representation of the clusters could be much more informative than such a single value, this paper proposes a new tool for the visualization of fuzzy clustering results. By using the basic properties of fuzzy clustering algorithms, this new tool maps the cluster centers and the data such that the distances between the clusters and the data-points are preserved. During the iterative mapping process, the algorithm uses the membership values of the data and minimizes an objective function similar to the original clustering algorithm. Comparing to the original Sammon mapping not only reliable cluster shapes are obtained but the numerical complexity of the algorithm is also drastically reduced. The algorithm has been applied to several data sets and the numerical results show performance superior to principal component analysis and the classical Sammon mapping based projection. The examples demonstrate that proposed FUZZSAMM algorithm is a useful tool in user-guided clustering.

The virtual mission operation framework (VMOF) is one of the project lifecycle engineering process improvement efforts initiated by the Institutional Technology Infrastructure program at JPL. The VMOF is composed of three frameworks: a model integration framework, a simulation framework, and a visualization framework. The model integration framework interfaces with spacecraft system design, mission design, and structure design. The simulation framework interfaces with the operation scenario design, environmental phenomena science, and science payload system design. The visualization framework interfaces with the flight system testbed, the ground system, and the science analysis. The three frameworks of the VMOF collaborate to create a comprehensive virtual mission operation that enables a "validation-in-the-loop" system design process and lifecycle-continuous science-return validation. This paper discusses the technical approaches for each framework implementation, challenges and approaches involved in streamlining mission information access, and on-going activities toward enabling model-based engineering design in a collaborative distributed environment.

Performance tuning of parallel applications usually involves multiple experiments to compare the effects of different optimization strategies. This article describes an algebra that can be used to compare, integrate, and summarize performance data from multiple sources. The algebra consists of a data model to represent the data in a platform-independent fashion plus arithmetic operations to merge, subtract, and average the data from different experiments. A distinctive feature of this approach is its closure property, which allows processing and viewing all instances of the data model in the same way - regardless of whether they represent original or derived data - in addition to an arbitrary and easy composition of operations.

In this paper we focus on providing coordinated visual strategies to assist users in performing tasks driven by the presence of temporal and spatial attributes. We introduce temporal visualization techniques targeted at such tasks, and illustrate their use with an application involving a climate classification process. The climate classification requires extensive processing of a database containing daily rain precipitation values collected along over fifty years at several spatial locations in the Sao Paulo state, Brazil. We identify user exploration tasks typically conducted as part of the data preparation required in this process, and then describe how such tasks may be assisted by the multiple visual techniques provided. Issues related to the use of the multiple techniques by an end-user are also discussed.

A Euclidean polytope is defined as a finite region of n-dimensional space enclosed by a finite number of (n-1)-dimensional hyperplanes. We present a set of formulations that describe some properties of the configurations that can represent n-dimensional orthogonal pseudo-polytopes (nD-OPP). Moreover, we develop a useful representation for these configurations from which it is possible to obtain and to manage some specific geometric information: the application of geometric transformations and the comparison of configurations. Through such developments, we have a better performance, in terms of memory and time complexity, compared with traditional procedures. The proposed formulations and binary representation for the configurations in the nD-OPPs have been successfully applied in the following applications: representation and management of multimedia content, specifically color 2D and 3D animations through 4D and 5D orthogonal polytopes, respectively; visualization and analysis of geographical data through the extrusions to the 5D color space of 2D color images.

The motivation for this research stemmed from a desire to create visual aids to help researchers/managers interpret ensembles of decision tree outputs generated by various algorithms. The method employed a simulation experiment (using only bagging) followed by application of the new visualization tools on actual survey data. Simulated data, with a prespecified structure, were "bagged" with the results presented using five graphical tools that recreated (and/or portrayed) the known data structures captured by the bagging algorithm. Then the same methodology was generalized to a structurally unknown, virgin (survey) data set. Results of the research are that five visual aids tools were examined (two of which are new approaches) and found to be useful for making action oriented interpretations from e.g., Web-survey data

The approach of modern archaeology to the study of the evolution of ancient human societies is based on the acquisition and analysis of many types of data. It is well known that in archaeology large use is done of digital technologies and computer applications for data acquisition, storage, analysis and visualization. The amount of information coming from remote sensing, from acquisition of 3D artifacts images by scanners laser, from GPS precise reference of geographical points and from other sciences are increasing at a large extent the amount of data that it need to be stored and made available for analysis. Such data must, however, be analyzed if they are to become valuable information and knowledge. The data analysis use advanced methods developed in mathematics, informatics, and physics and in other natural and human sciences. Moreover the use of virtual archaeology as a new approach to the narration and visualization in archaeology, is expanding rapidly, not only in the museum and archaeology professions, but also in the broadcast media, tourism and heritage industries. The inevitable result of this is an exponential increase of the amount and complexity of information that must be acquired, transferred, stored, processed and analyzed. From another side natural disasters, wars and terrorism created enormous damages to the archaeological heritage and in many case destroyed definitively all information about ancient civilizations. It is urgent a long term project for acquiring at least the archaeological information.

A key scientific Web intelligence goal is to produce visualizations of academic Web spaces in order to reveal subject structures and identify relationships between different fields. We introduce an exploratory technique, vocabulary spectral analysis, designed to build intuition to help design effective procedures for clustering. We apply VSA to New Zealand University Web sites. The results suggest that subject-based academic Web site clustering is possible but requires extensive data filtering to give effective subject-based clusters.

EGOMiner, stands for enhanced gene ontology mining system, is a CORBA based tool developed for genomic and proteomic data analysis. One key function of EGOMiner is to provide biological data interpretation based on gene ontology with quantitative and statistical analysis and visualization by direct acyclic graph. Cross comparison of multiple experimental studies is supported. The other function is quality analysis of microarray chip images. The input is raw chip data and output is visualization of the data quality of the chip image. This is system significantly improves the GoMiner system that was designed and developed by the authors.
