LHCb is an experiment for precision measurements of CP-violation and rare decays in B mesons at the LHC collider at CERN. The LHCb software development strategy follows an architecture-centric approach as a way of creating a resilient software framework that can withstand changes in requirements and technology over the expected long lifetime of the experiment. The software architecture, called GAUDI, supports event data processing applications that run in different processing environments ranging from the real-time high-level triggers in the online system to the final physics analysis performed by more than one hundred physicists. The major architectural design choices and the arguments that lead to these choices will be outlined. Object oriented technologies have been used throughout. Initially developed for the LHCb experiment, GAUDI has been adopted and extended by other experiments. Several iterations of the GAUDI software framework have been released and are now being used routinely by the physicists of the LHCb collaboration to facilitate their development of data selection algorithms. The LHCb reconstruction (Brunei), the digitization (Boole) and analysis (DaVinci) applications together with the simulation application (Gauss), also based on Geant4, and event and detector visualization program (Panoramix) are all based on the Gaudi framework. All these applications are now in production.

The clinical and basic science research domains present exciting and difficult data integration issues. Solving these problems is crucial as current research efforts in the field of biomedicine heavily depend upon integrated storage, querying, analysis, and visualization of clinicopathology information, genomic annotation, and large scale functional genomic research data sets. Such large scale experimental analyses are essential to decipher the pathophysiological processes occurring in most human diseases so that they may be effectively treated. In this paper, we discuss the challenges of integration of multiple biomedical data sets not only at the university level but also at the national level and present the data warehousing based solution we have employed at Washington University School of Medicine. We also describe the tools we have developed to store, query, analyze, and visualize these data sets together.

Software functionalities and behavior are accomplished by the cooperation of code artifacts. The understanding of this type of source code collaboration provides an important aid to the maintenance and evolution of legacy systems. However, the original collaboration design information is dispersed at the implementation level. The extraction of code artifacts' collaborations and the roles is therefore an important support in legacy software comprehension and design recovery. In this paper, we present a novel approach to automatically detect and analyze code collaborations and roles based on dynamic program analysis technique. We also demonstrate the tools that we have developed to support our approach and illustrate the viability of our approach in a case study.

In order to evaluate the feasibility of a device scoring classes of hemorrhagic shock, a multivariate analysis of physiological data collected on swine enduring continuous blood loss was conducted. Raw data sampled at up to 500 Hz were first preprocessed and used for features extraction over period of 1 mm. An expert scored all these physiological features, into one of the four classes of hemorrhagic shock: none, compensated, uncompensated and irreversible. A supervised learning of various classifiers was then evaluated over these data. The percentage of misclassification obtained when using a realistic way of estimating error (a leave one -animal- out validation) is about 20% when mean arterial pressure is used, and about 40% when only non invasive features are used. The results are about the same whatever the classifiers used. This evaluation is discussed and a visualization is proposed in order to assess the temporal supervision given by the classifiers.

Many clustering algorithms tend to break down in high-dimensional feature spaces, because the clusters often exist only in specific subspaces (attribute subsets) of the original feature space. Therefore, the task of projected clustering (or subspace clustering) has been defined recently. As a solution to tackle this problem, we propose the concept of local subspace preferences, which captures the main directions of high point density. Using this concept, we adopt density-based clustering to cope with high-dimensional data. In particular, we achieve the following advantages over existing approaches: Our proposed method has a determinate result, does not depend on the order of processing, is robust against noise, performs only one single scan over the database, and is linear in the number of dimensions. A broad experimental evaluation shows that our approach yields results of significantly better quality than recent work on clustering high-dimensional data.

Authentic descriptions of a software architecture are required as a reliable foundation for any but trivial changes to a system. Far too often, architecture descriptions of existing systems are out of sync with the implementation. If they are, they must be reconstructed. There are many existing techniques for reconstructing individual architecture views, but no information about how to select views for reconstruction, or about process aspects of architecture reconstruction in general. In this paper we describe view-driven process for reconstructing software architecture that fills this gap. To describe Symphony, we present and compare different case studies, thus serving a secondary goal of sharing real-life reconstruction experience. The Symphony process incorporates the state of the practice, where reconstruction is problem-driven and uses a rich set of architecture views. Symphony provides a common framework for reporting reconstruction experiences and for comparing reconstruction approaches. Finally, it is a vehicle for exposing and demarcating research problems in software architecture reconstruction.

Documentation analysis and organisation are vital to the researcher when trying to understand the evolution of patrimonial edifices and sites. But the documentation that serves as source of evidences is far from being exhaustive or nonambiguous. Its very uncertainty is what really matters for researchers, and is therefore what we really need to represent inside 2D or 3D graphics. What solutions can one base on when trying to generate representations what would not say more about an edifice than what is really known? We present experiences in which, at various scales, we investigate the usability and graphical language of 2D/3D representations. We derive from these experiences remarks on how representations in the field of the architectural heritage can adhere to the notion of uncertainty and in the end really mean something for the researcher or practitioner. In conclusion to the paper we underline lessons we have learnt from these experiences on how to produce and exploit sustainable graphics in the field of the architectural heritage

A complete four channels acquisition system for high-resolution spectroscopy has been designed and realized. The analogue section is composed of four semi-Gaussian shaping amplifiers with two software-selectable shaping times. The shaping times (150 ns and 450 ns) were chosen to perform either high rate or best resolution XRF measurements with state-of-the-art multi-element silicon drift detectors. The pulse amplitudes are caught by four large-bandwidth peak-stretchers whose outputs are multiplexed into a single 10 MHz 12 bit ADC. An FPGA operating at 24 MHz (or 48 MHz) clock frequency controls the whole process and stores the four spectra in the on-chip RAM, thus guaranteeing a maximum counting rate per bin of 332 kcps and an overall counting rate in excess of 4 Mcps. The system interfaces the host PC by means of the enhanced parallel port with a custom made control software for data visualization and analysis as in a conventional MCA system. If more than four channels have to be managed, various boards can be operated in parallel on the same EPP bus.

Terrorism information awareness (TIA) was initiated by the Information Awareness Office (IAO) of the Defense Advanced Research Projects Agency (DARPA) (Snowden and Kurtz, 2002; 2003; Snowden, 2000). TIA capabilities enable the detection, classification, identification, and tracking of terrorist activities in order to provide early warning of plans and to identify options to prevent them from being executed. TIA operated as a research program in an environment with real data, real users, and real missions. This environment presented many challenges to the collection and analysis of metrics. Like most large things, the TIA program was a mixture of the "complicated" and the "complex". At a high level, the program could be considered as both a "system" and a human "network". The "system" is complicated, able to be analyzed from its constituent components. On the other hand, the "network" is a complex composite of the activities of small groups engaged in problem solving. To analyze TIA experiments, we adopted multiple interwoven sets of "perspectives" encompassing both the system and the net. All perspectives were engaged simultaneously. The first set of three, which defined the make up of the Metrics Team, were a cognitive perspective, an operational perspective, and a technical perspective. We also established five "threads" of functional capability to study the technologies: structured discovery, link and group understanding, decision-making with corporate memory, collaborative problem solving, and context-aware visualization. Finally, we established models of the operational context (mission, goals, and resources) for each of the collaboration groups, called "scenarios". The metrics for these analyses were derived using an explicit model based on a UML metrics meta-model. Independent component analysis (ICA) methods are being increasingly applied to the analysis of electromagnetic (EM) brain signals. However, these powerful techniques still generally require subjective a posteriori analysis in order to visualise neurophysiologically meaningful components in the outputs. Standard implementations of ICA are restrictive mainly due to the square mixing assumption (i.e., as many sources as measurement channels) - this is especially so with large multichannel recordings. There are many instances in neurophysiological analysis where there is strong a priori information about the signals being sought; as in tracking the changing scalp topographies of rhythmic activities. Through constraining the ICA solution it is possible to extract signals that are statistically independent, yet which are similar to some reference signal which incorporates the a priori information. We demonstrate this method on a multichannel recording of an epileptiform electroencephalogram (EEG), where we automate the repeated simultaneous extraction of both rhythmic seizure activity, as well as alpha-band activity, over an epoch of EEG. Subjective analysis of the results shows scalp topographies with realistic spatial distributions which conform to our neurophysiologic expectations. This work shows that constraining ICA can be a very useful technique, especially in automated systems and we demonstrate that this can be successfully applied to EM brain signal analysis.
