Asymmetric cluster analysis is one of the most useful methods together with asymmetric multidimensional scaling (MDS) to analyze asymmetric (dis)similarity data. In both methods, visualization of the result of the analysis plays an important role in the analysis. Some methods for visualizing the result of the asymmetric clustering and MDS have been proposed (Saito and Yadohisa, data analysis of Asymmetric Structures, Marcel Dekker, New York, 2005). In this paper, we propose a new visualization method for the result of asymmetric agglomerative hierarchical clustering with a digraph and a dendrogram. The visualization can represent asymmetric (dis)similarities between pairs of any clusters, in addition to the information of a traditional dendrogram, which is illustrated by analyzing the symmetric part of asymmetric (dis)similarity data. This visualization enables an intuitive interpretation of the asymmetry in (dis)similarity data. © 2012 Springer-Verlag Berlin Heidelberg.

Over the last 18 months, our team at the Laboratory for Computational Science & Engineering (LCSE) at the University of Minnesota has been moving our data analysis and visualization applications from small clusters of PCs within our lab to a Grid-based approach using multiple PC clusters with dynamically varying availability. Under support from an NSF CISE Research Resources grant, we have outfitted 52 Dell PCs in a student lab in our building that is operated by the University's Academic and Distributed Computing Services (ADCS) organization. This PC cluster supplements another PC cluster of 10 machines in our lab. As the students gradually leave this ADCS lab after 10 PM, the PCs are rebooted into an operating system image that sees the 400 GB disk subsystems we have installed on them and communicates with a central, 32-processor Unisys ES-7000 machine in our lab. The ES-7000 hosts databases that coordinate the work of these 52 PCs along with that of 10 additional Dell PCs in our lab that drive our PowerWall display. This equipment forms a local Grid that we coordinate to analyze and visualize data generated on remote clusters at NCSA. The PCs of the student lab offer a 20 TB pool of disk storage for our simulation data as well as a large movie rendering capability with their Nvidia graphics engines. However, these machines do not become available to us in force until after about I AM. This fact has forced us to automate our visualization process to an unusual degree. It has also forced us to address problems of security and run error diagnosis that we could easily avoid in a more standard environment. In this paper we report our methods of addressing these challenges and describe the software tools that we have developed and made available for this purpose on our Web site, ***. Decision making often depends on the analysis and evaluation of large amounts of data for which information visualization proved to be a valuable approach. The recognition of uncertainty in the data is crucial and it should therefore be appropriately represented. However, suitable methods for its visualization are in many cases not available. This paper provides a general view on uncertainty with respect to a widely accepted information model. Out of this view it explains why the recognition of uncertainty plays an important role for decisions, and it depicts available but especially missing visualization concepts today, e.g. for the display of uncertain relationships. To fill that gap new ideas are derived for an improved visual decision support. © The authors, except as noted.

We present a visual exploration system supporting protein analysis when using gel-free data acquisition methods. The data to be analyzed is obtained by coupling liquid chromatography (LC) with mass spectrometry ( MS). LC-MS data have the properties of being nonequidistantly distributed in the time dimension ( measured by LC) and being scattered in the mass-to-charge ratio dimension ( measured by MS). We describe a hierarchical data representation and visualization method for large LC-MS data. Based on this visualization, we have developed a tool that supports various data analysis steps. Our visual tool provides a global understanding of the data, intuitive detection and classification of experimental errors, and extensions to LC-MS/MS, LC/LC-MS, and LC/LC-MS/MS data analysis. Due to the presence of randomly occurring rare isotopes within the same protein molecule, several intensity peaks may be detected that all refer to the same peptide. We have developed methods to unite such intensity peaks. This deisotoping step is visually documented by our system, such that misclassification can be detected intuitively. For differential protein expression analysis, we compute and visualize the differences in protein amounts between experiments. In order to compute the differential expression, the experimental data need to be registered. For registration, we perform a nonrigid warping step based on landmarks. The landmarks can be assigned automatically using protein identification methods. We evaluate our methods by comparing protein analysis with and without our interactive visualization-based exploration tool.

analysis of phenomena that simultaneously occur on different spatial and temporal scales requires adaptive, hierarchical schemes to reduce computational and storage demands. Adaptive Mesh Refinement (AMR) schemes support both refinement in space that results in a time-dependent grid topology, as well as refinement in time that results in updates at higher rates for refined levels. visualization of AMR data requires generating data for absent refinement levels at specific time steps. We describe a solution starting from a given set of "key frames" with potentially different grid topologies. The presented work was developed in a project involving several research institutes that collaborate in the field of cosmology and numerical relativity. AMR data results from simulations that are run on dedicated compute machines and is thus stored centrally, whereas the analysis of the data is performed on the local computers of the scientists. We built a distributed solution using remote procedure calls (RPC). To keep the application responsive, we split the bulk data transfer from the RPC response and deliver it asynchronously as a binary stream. The number of network round-trips is minimized by using high level operations. In summary, we provide an application for exploratory visualization of remotely stored AMR data. © 2005 IEEE.

Density differences are one of the main features users perceive in 2D scatter plots. However, because of pixels' collisions, some areas become saturated and such differences are lost. To solve this problem, several proposals rely on sampling the dataset before visualizing it. Some of these introduce precise measures to understand the image degradation and use numerical differences in pixels to estimate density differences. It is our opinion that this issue deserves a deeper analysis, taking into account perceptual issues. In this paper we describe a study we conducted to understand the relationship between numerical pixel density and the perceived density. The results obtained were used to refine a sampling technique we developed to preserve relative densities in the context of 2D scatter plots.

Subsurface problem solving relies heavily on acquiring and interpreting data derived from wells or boreholes. The software which currently exists on the market is mostly geared toward large-scale industry, especially in mining, petroleum and groundwater, with stringent data management requirements. This may not be appropriate in smaller organizations or research groups, and may interfere with other research and analysis needs. Either the data must be managed in a way that does not suit part of the project, or a series of modify-insert cycles arises. Since each project may have a different structure for storing data, BoreIS (Borehole Information System) was designed to accommodate the user by prompting them for details about the structure of the database and then supplements that structure for further visualization and analysis. BoreIS integrates with ESRI's ArcScene to provide management and 3D visualization of borehole data stored in Excel spreadsheets. Using interactive tools, BoreIS allows for querying and visualization of borehole properties over three-dimensional space. Since some users may not be GIS experts the structuring and management procedures are automated. This reduces the chance for data corruption and potentially incorrect results. By matching table elements to geologically significant terms through the interactive setup, users can work with the data more closely matched to the geological problem domain. This allows the novice user to use powerful GIS functions to discover spatial patterns in their data. BoreIS is demonstrated with examples from the Coeur-Rochester mineral deposit.

The paper presents an approach based on visualization and ontology techniques to analyze large repository of geographic metadata: the aim of the metadata analysis is to support the search for expressive geographic resources. The approach is characterized by a visual reasoning to facilitate the navigation in an unfamiliar space of geographic metadata and a semantic reasoning to support the seeker in the definition of the search criteria. In particular, the analysis of categorical attributes of metadata is considered. Techniques and concepts of information visualization, graphic interaction and ontology are analyzed and exploited: the main principle of the approach is to integrate some of these techniques and concepts to facilitate data searching activity. Construction projects are associated with voluminous and often unstructured data sets that are generated in support of a large array of management functions. Those involved with effecting project delivery face the challenge of making meaningful deductions from this data as part of their decision making processes. visualization techniques hold significant potential for coping with very large data sets and presenting subsets of the data in a number of forms that provide valuable insights for management personnel. This paper presents a brief overview of current visualization techniques, and makes reference to previous work directed at construction management data visualization. A central theme of the paper is that data visualization can assist with a broad range of management functions and provides a means of associating data from various dimensions of a project to aid decision making and help explain reasons for performance to date. To this end, the use of visualization techniques is explored in the context of environmental risk analysis during a project's procurement mode decision making phase, and change order management during the construction phase. The paper concludes with a discussion of challenges that should be addressed when implementing visualization techniques for representing construction data.

The paper elaborates on the previous research on the analysis of temporal and spatio-temporal data done in statistical graphics and geo-visualization. We focus on the exploration of spatially distributed time-series data, i.e. values of numeric attributes referring to different moments in time and locations in space. After considering appropriate interactive visualization techniques, we propose several methods of exploration based on user-controlled data transformation and aggregation, easy-to-understand calculations, and dynamic linking of data displays. The proposed methods are potentially scalable, i.e. they can be applied to large data sets without overcrowding the displays and loosing interactivity.
