In this paper, we propose a two-stage labeling method of large biomedical datasets through a parallel approach in a single GPU. Diagnostic methods, structures volume measurements, and visualization systems are of major importance for surgery planning, intra-operative imaging and image-guided surgery. In all cases, to provide an automatic and interactive method to label or to tag different structures contained into input data becomes imperative. Several approaches to label or segment biomedical datasets has been proposed to discriminate different anatomical structures in an output tagged dataset. Among existing methods, supervised learning methods for segmentation have been devised to easily analyze biomedical datasets by a non-expert user. However, they still have some problems concerning practical application, such as slow learning and testing speeds. In addition, recent technological developments have led to widespread availability of multi-core CPUs and GPUs, as well as new software languages, such as NVIDIA's CUDA and OpenCL, allowing to apply parallel programming paradigms in conventional personal computers. Adaboost classifier is one of the most widely applied methods for labeling in the Machine Learning community. In a first stage, Adaboost trains a binary classifier from a set of pre-labeled samples described by a set of features. This binary classifier is defined as a weighted combination of weak classifiers. Each weak classifier is a simple decision function estimated on a single feature value. Then, at the testing stage, each weak classifier is independently applied on the features of a set of unlabeled samples. In this work, we propose an alternative representation of the Adaboost binary classifier. We use this proposed representation to define a new GPU-based parallelized Adaboost testing stage using OpenCL. We present a robust web server called Phytree of a query gene for phylogenetic analysis from the latest protein database with a user-friendly, interactive graphical user interface. Phytree of a query gene combines a BLAST search with a suite of tools that allows interactive, phylogenetic-oriented exploration of the BLAST results and flexible selection of homologous sequences among the BLAST hits. Once the selection of the BLAST hits is done, the corresponding sequences can be passed to the phylogenetic tree reconstruction pipelines (multiple alignment, data process, phylogenetic reconstruction, tree visualization). As the major technological innovation, selection of a meaningful subset of BLAST hits is implemented using pipeline programming and tree visualization used Java-based recursive method that allows trees to be integrated and viewed seamlessly in standard web browsers with no extra software required. Phytree of a query gene only needs users to copy their amino acid sequence of their query gene to the input box, and the phylogenetic tree will be built once and for all. This function is very practical for non-specialist in phylogeny. Moreover, Phytree of a query gene introduces several new methods in treatment of intermediate results, which makes it much faster, easier and more accurate, robust in phylogenetic tree reconstruction. In this paper, we describe our prototype of an ultrasound guidance system to address the need for an easy-touse, cost-effective, and portable technology to improve ultra-sound-guided procedures. The system consists of a lockable, articulating needle guide that attaches to an ultrasound probe and a user-interface that provides real-time visualization of the predicted needle trajectory overlaid on the ultrasound image. Our needle guide ensures proper needle alignment with the ultrasound imaging plane. Moreover, the calculated needle trajectory is superimposed on the real-time ultrasound image, eliminating the need for the practitioner to estimate the target trajectory, and thereby reducing injuries from needle readjustment. Finally, the guide is lockable to prevent needle deviation from the desired trajectory during insertion. This feature will also allow the practitioner to free one hand to complete simple tasks that usually require a second practitioner to perform. Overall, our system eliminates the experience required to develop the fine hand movement and dexterity needed for traditional ultrasound-guided procedures. The system has the potential to increase efficiency, safety, quality, and reduce costs for a wide range of ultrasound-guided procedures. Furthermore, in combination with portable ultrasound machines, this system will enable these procedures to be more easily performed by unskilled practitioners in non-ideal situations such as the battlefield and other disaster relief areas.

The infrastructure of the German Grid Initiative is mainly used for computational jobs. A visualization infrastructure to process and visualize, among others, medical imaging and genome data, was set up for the German biomedical community. Interactive jobs like these require advance reservations, since they are used in combination with computational jobs. Thus, a reservation management system is needed. An evaluation of the existing scheduling system, and of solutions with other scheduling tools, showed that no existing approach fits all of the requirements. Therefore, a new solution had to be found. Within this work, the prototype of a database-based reservation management system, which uses the MediGRID portal as a user interface, is described. This system allows the advance reservation of time slots for visualization sessions. Challenges of this system, e.g. the combined use of resources with computational jobs and visualization sessions, are discussed.

The development of pressure sores put patients at a high risk for developing infections and cause costly medical bills. It is important for wheelchair bound patients to constantly adjust positions in order to relieve pressure to decrease their chances of developing a pressure sore. The patient needs to adjust themselves at least every two hours in order to relieve the external pressure that is being applied to the capillaries. Pressure sores begin their formation when an external pressure greater than 32 mmHg is applied on the capillaries, leading to tissue ischemia. The proposed design will monitor and alert (through a visual and audible alarm) a wheelchair bound patient when to adjust their current positioning in an effort to restore tissue blood flow. The real-time system will consist of a custom written LabVIEW program and the Tekscan, Inc. CONFORMat pressure mapping system along with the API 2 software package. The system may prevent pressure sores from developing by alerting the patient of the appropriate time to perform a positioning adjustment.

The interest in PET detectors with monolithic block scintillators is growing. In order to obtain high spatial resolutions dedicated positioning algorithms are required. But even an ideal algorithm can only deliver information which is provided by the detector. In this simulation study we investigated the light distribution on one surface of cuboid LSD scintillators of different size. Scintillators with a large aspect ratio (small footprint and large height) showed significant position information only for a minimum interaction depth of the gamma particle. The results allow a quantitative estimate for a useful aspect ratio.

Efforts to date have been devoted to speech analysis and visualization. In this study a new speech visualization method based on auditory characteristics and Fourier Transform is introduced. First, we described the biological Fourier-Based speech analysis; Then, speech visualization application based on these ideas are described. Formant difference plot of Chinese vowels or words is shown. The plot axis is the difference of the first and second formant and the difference of the third and second formant, respectively. The results show that the new plot reflects the acoustic characteristics correctly. This may be a kind way of learning pronunciation for deaf persons by visual.

The complexity of biological systems is enormous, even when considering a single cell where a multitude of highly parallel and intertwined processes take place on the molecular level. This paper focuses on the parallel simulation of signal transduction processes within a cell carried out solely on the graphics processing unit (GPU). Each signaling molecule is represented by an agent performing a discretetime continuous-space random walk to model its diffusion through the cell. Since the interactions and reactions between the agents can be competitive and are interdependent, we propose spatial partitioning for the reaction detection to overcome the data dependencies in the parallel execution of reactions. In addition, we present a simple way to simulate the Michaelis-Menten kinetics in our particle-based method using a per-particle delay. We apply this agent-based simulation to model signal transduction in the MAPK (Mitogen-Activated Protein Kinase) cascade both with and without cytoskeletal filaments. Finally, we compare the speed-up of our GPU simulation with a parallelized CPU version resulting in a twelvefold speedup. © 2011 ACM.

Medical in-situ visualization deals with the display of patient specific imaging data at the location where they actually are. To be effective, it requires high end I/O devices, and computationally expensive and time-consuming algorithms. In this paper, we explore the potential simplifications derived from the use of 3D point cloud sensors in medical augmented reality applications by designing a low-cost system that takes advantage of depth data to apply medical imagery to live video streams of patients.
