EGOMiner, stands for enhanced gene ontology mining system, is a CORBA based tool developed for genomic and proteomic data analysis. One key function of EGOMiner is to provide biological data interpretation based on gene ontology with quantitative and statistical analysis and visualization by direct acyclic graph. Cross comparison of multiple experimental studies is supported. The other function is quality analysis of microarray chip images. The input is raw chip data and output is visualization of the data quality of the chip image. This is system significantly improves the GoMiner system that was designed and developed by the authors.

The existing web-based medical training systems and surgical simulators can provide affordable and accessible medical training curriculum, but they seldom offer the trainee realistic and affordable haptic feedback. Therefore, they cannot offer the trainee a suitable practicing environment. In this paper, a haptic solution for interventional radiology (IR) procedures is proposed. System architecture of a web-based training system for IR procedures is briefly presented first. Then. the mechanical structure, the working principle and the application of a haptic device are discussed in detail. The haptic device works as an interface between the training environment and the trainees and is placed at the end user side. With the system, the user can be trained on the interventional radiology procedures - navigating catheters, inflating balloons. deploying coils and placing stents;on the web and get surgical haptic feedback in real time.

This paper reports an interactive software interface for visualization, planning, and monitoring of intra-prostatic needle placement procedures performed with a robotic assistant device inside standard cylindrical high-field magnetic resonance imaging (MRI) scanner. We use anatomical visualization and image processing techniques to plan the process and apply active tracking coils to localize the robot in realtime to monitor its motion relative to the anatomy. The interventional system is in Phase-I clinical trials for prostate biopsy and marker seed placement. The system concept, mechanical design, and in-vivo canine studies have been presented earlier [6,10,14]. The software architecture and three-dimensional application software interface discussed in this paper are new additions. This software was tested on pre-recorded patient data. © Springer-Verlag Berlin Heidelberg 2004.

This work presents some image processing methods of virtual Chinese human (VCH) dataset, including the multislice registration, reduction of noise and artifacts and segmentation techniques. A new hybrid volume render method based on parallel computing is also introduced for high resolution visualization of the large dataset of VCH. The results of visualization show that the methods work well and can be used for high resolution visualization of VCH dataset.

This paper discusses the development of a data modeling and handling methodology to display results from a large-scale Finite Element Analysis in real-time from any geographic location in the world to aid in complex decision-making. The developed methodology enables real-time collaboration before, during, and after a complex engineering analysis. The collaborative capabilities include a three dimensional, interactive representation of the analysis data available through the Internet on any computing platform without the need of installed software or specialized hardware. A scientist has the ability to change data resolutions on-the-fly as well as view animated representations of the analysis results. In this paper, the developed methodology was applied to a geophysical situation. However, the benefits could be realized in a range of application areas from mechanical design to biomedical imaging. The details of the development are presented in this paper. The full paper will present additional descriptions as well as example problems.

The National Library of Medicine's (NLM) IRVIS project has been evaluating "similarity ranking" algorithms that reorder search results according to their similarity to a target result. Several variations of known ranking algorithms were tested, as well as one (we believe) new one which weights terms based on word length. When the algorithms were evaluated using the OHSUMED test collection, the new word length based algorithm was found to outperform the others.

This paper gives an overview of real-time visualisation algorithms developed under the EC-funded project Multimod to support a novel paradigm for the virtual representation of musculo-skeletal structures. These algorithms are fully integrated into the Multimod Application Framework (MAF), an open-source freely-available software framework for the rapid development of medical visualisation applications. MAF is based on the Visualisation Toolkit (VTK) and other specialised toolkits, e.g. for image registration and segmentation, collision detection or numerical computation. MAF provides a range of high-level components that can be easily combined for rapid construction of visualisation applications that support synchronised views. The majority of algorithms available within the standard underlying MAF toolkits were frequently either too slow or too general for our purposes. We have thus implemented computationally efficient versions of existing algorithms, e.g. for surface and volume rendering, and more importantly, developed new techniques, e.g. for X-ray rendering and designing volume rendering transfer functions. To achieve interactive rendering we have employed a scheme for space partitioning. The emphasis is on exploiting the characteristics of medical datasets (e.g. density value homogeneity) but further utilising the hardware-accelerated capabilities of modern graphics cards. In this context, calculations are moved into hardware as appropriate while avoiding dependency on specialised features of particular manufacturers so as to ensure real code portability.

The DataManager presented in this paper allows the multimodal visualisation of heterogeneous data originating from the biomedical field and, more particularly, biomechanics. In the latter, the aim is to increase our understanding of the musculo-skeletal system, and to achieve this, numerous disparate data must be collected and combined. Previously, no software tool fully allowed such integration, but the DataManager and its development environment (the MAF) now provide an answer to that problem. This paper presents the current visualisation and data processing tools available from the DataManager. Its usefulness for research, educational and clinical activities will be demonstrated. The system developers hope that the data management mechanisms available within the software will stimulate data sharing between scientists and will encourage them to participate in enhancing the system by integrating their own software tools.

Computer supported protocol-based care aims to aid physicians in the treatment process. The main focus of current research is directed towards the formal methods and representations used "behind the scenes" of such systems. This work on the contrary, is situated at the human end of the human-machine chain. We describe the development of interactive visualization methods to support protocol-based care. We provide multiple simultaneous views to cover different aspects of a complex underlying data structure of treatment plans and patient data. The tightly coupled views use visualization methods well-known to domain experts and are designed to facilitate users' tasks. The views are based on the concepts of clinical algorithm maps and Lifelines which have been extended in order to cope with the powerful and expressive plan representation language Asbru. The user-centered development approach applied for these interactive visualization methods has been guided by user input gathered via a user study, design reviews, and prototype evaluations.

During cryotherapy, it is extremely useful for the interventionalists to have available intra-operatively a 3D iceball visualization, to ensure the effectiveness and safety of the procedure. Additionally, it highly beneficial to provide the interventionalists with a best estimate of how the iceball will grow in the future, and an estimate of the extent to which the target region and the tissues around it will be ablated. In this study, we introduce a newly developed control system for cryotherapy using a novel approach for the real-time/future-predicted assessments of the treatment. The system has been validated using results from cryotherapy experiments. © Springer-Verlag Berlin Heidelberg 2004.
