After a brief introduction on Cross Motif Search and its OpenMP and Hybrid OpenMP-MPI implementations, this paper compares the scalability, efficiency and speedup of the hybrid implementation on a small cluster and on a real HPC system, explaining which factors make the application more efficient when it runs on the real HPC architecture. Using profiling and tracing tools highlighted that the hybrid implementation cannot exploit the OpenMP parallelism because of different factors (heap contention among the threads, spin time and overhead time introduced by OpenMP and thread-safe external functions), making the pure MPI implementation better than any other hybrid one. By characterizing of the workload, we also discovered that the application gets improved by changing the order with which tasks are processed. This observation leads to the introduction of a new selection policy, named Longest Job First. The new policy represents a winning solution for tasks submission among all running MPI processes.

Modern embedded systems encompass a fast-increasing range of applications, spanning from automotive to multimedia, and industrial automation. To tackle the increasing design complexity, the model-based design paradigm promotes the use of Models of Computation (MoCs) to capture the essential application properties. Existing MoCs are split between the event/time-triggered paradigm and the data-driven paradigm. However, time and data are two inter-related dimensions that are essential for defining the correct application behavior. In this paper we advocate a unified MoC that integrates the notions of time and data while accounting for imperfect clocks. We present the formal properties of our model and show how the Synchronous Data Flow (SDF) MoC can be used to analyze the time performance guarantees.

The introduction of new generation ICT systems into vehicles makes them highly connected with the external World. As drawback, vehicle becomes potentially vulnerable to security attacks. Here, we consider a scenario in which Vehicular networks and a Urban network work together to realize a defence mechanism based on Reputation Systems. In this way, we are able to identify and isolate possible malicious vehicles acting that could send messages with the aim of reducing the availability of the network. We propose Context Aware Reputation Systems, CARS, able to identify insider attackers and isolate them taking into account contextual conditions derived from sensors spread along the entire urban network. Then, we experimentally evaluate CARS on a real data-set of mobility traces of taxis in Rome to compare the proposed systems with existing ones that do not consider contextual conditions. The preliminary results obtained are promising and show the feasibility and potentiality of CARS.

In distributed file systems, distributed metadata management can be considered as a mapping problem, i.e., how to effectively map the metadata namespace tree to multiple metadata servers (MDS's). In general, all traditional distributed metadata management schemes simply presume a rigid mapping function, thus failing to adaptively meet the requirements of different applications. To better take advantage of the current distribution of the metadata, in this exploratory paper, we present the first machine learning based model called DeepHash, which leverages the deep neural network to learn a locality preserving hashing (LPH) mapping. To help learn a good position relationship of metadata nodes in the namespace tree, we first present a metadata representation strategy. Due to the absence of training labels, i.e., the hash values of metadata nodes, we design two kinds of loss functions with distinctive characters to train DeepHash respectively, including a pair loss and a triplet loss, and introduce some sampling strategies for these two approaches. We conduct extensive experiments on Amazon EC2 platform to compare the performance of DeepHash with traditional and state-of-the-art schemes. The results demonstrate that DeepHash can preserve the metadata locality well while maintaining a high load balancing, which denotes the effectiveness and efficiency of DeepHash.

EDDY (Evaluation of Differential DependencY) interrogates transcriptomic data to identify differential genetic dependencies within a biological pathway. Through its probabilistic framework with resampling and permutation, aided by the incorporation of annotated gene sets, EDDY demonstrated superior sensitivity to other methods. However, this statistical rigor incurs considerable computational cost, limiting its application to larger datasets. The ample and independent computation coupled with manageable memory footprint positioned EDDY as a strong candidate for graphical processing unit (GPU) implementation. Custom kernels decompose the independence test loop, network construction, network enumeration, and Bayesian network scoring to accelerate the computation. GPU-accelerated EDDY consistently exhibits two orders of magnitude in performance enhancement, allowing the statistical rigor of the EDDY algorithm to be applied to larger datasets.

We revisit an alternative representation to the compact WY transform for the accumulation (blocking) of Householder reflectors that exhibits the same numerical stability and is composed of efficient computational kernels from Level-3 Basic Linear Algebra Subprograms (BLAS) in contrast with the Level-2 BLAS that are utilized for the construction of the conventional compact WY representation. For the orthogonal reduction to condensed forms on multicore platforms equipped with a fast graphics processing unit (GPU), (or when there is a notable gap in performance between the multicore processors and the graphics accelerator,) our approach removes the assembly of the accumulation from the critical path of the algorithm. This comes as a consequence of accelerating this operation via the use of Level-3 BLAS, moving this computation to the GPU, and allowing the use of larger algorithmic block sizes. Our experiments with the alternative orthogonal representation show considerable speed-ups, which can be in the range 20-40% on recent GPUs when compared with the codes in MAGMA.

The optimization of the relation between performance and energy consumption is a strong requirement mainly in high performance environments. The top 10 Green500 super-computers use accelerators/coprocessors as primary approach to increase the performance while reducing energy consumption. This paper presents a study on the main factors that impact this relationship, evaluating and comparing Intel programming models on an Intel Xeon Phi coprocessor architecture. The methodology applied in this work consists of evaluating performance and energy consumption on execution scenarios using Linpack and HPL 2.1 benchmarks. These scenarios consider various environment parameters and execution on the Intel host, offload and native programming models. Experimental results indicate that the host and offload models are more efficient in the performance per energy consumption relationship with shared memory and distributed memory, whereas the native model demonstrated better efficiency in energy consumption.

Non-Volatile Memory (NVM) is an emerging memory technology aimed to eliminate the gap between main memory and stable storage. Nevertheless, today's programs will not readily benefit from NVM because crash failures may render the program in an unrecoverable and inconsistent state. In this context, durable transactions have been proposed as a mechanism to ease the adoption of NVM by simplifying the task of programming NVM systems. Existing systems employ either hardware (HW) or software (SW) transactions with different performance tradeoffs. Although SW transactions are flexible and unbounded, they may significantly hurt the performance of short-lived transactions. On the other hand, LIW transactional memories provide low-overhead but are resource-constrained. In this paper we present NV-PhTM, a transactional system for NVM that delivers the best out of both LIW and SW transactions by dynamically selecting the best execution mode according to the application's characteristics. NV-PhTM is comprised of a set of heuristics to guide online phase transition while retaining persistency in case of crashes during migration. To the best of our knowledge, NV-PhTM is the first phase-based system to provide durable transactions. Experimental results with the STAMP benchmark show that the proposed heuristics are efficient in guiding phase transitions with low overhead.

Mobile users have got used to getting useful information while they are literally on the move. An implication of this habit is that certain live information, such as that for navigation, for dating and for handling emergencies, should be tailored to the user's current location. While this is technically feasible with the current technology, it raises concerns on the user's location privacy. To address the delicate tradeoff between user's location privacy and appropriateness of the information for that location, this paper discusses three information delivery protocols. One is the widely adopted Android's protocol, the other two are the authors' novel ones, termed AL protocol and LBPP protocol respectively. The former conceals the user's location within a geographical area, the latter employs secure two-party computation. Privacy of all protocols is analysed, motivating the choice to implement the LBPP protocol. It is made available as the "Getmewhere" service for the reader to download.
