Unconventional multi- and many-core processors (e.g., IBM® Cell B.E. ™ and NVIDIA® GPU) have emerged as effective accelerators in trial climate and weather simulations. Yet these climate and weather models typically run on parallel computers with conventional processors (e.g., Intel®, AMD®, and IBM) using Message Passing Interface (MPI). To address challenges involved in efficiently and easily connecting accelerators to parallel computers, we investigated using IBM's Dynamic Application Virtualization (DAV) software in a prototype hybrid computing system with representative climate and weather model components. The hybrid system comprises 2 Intel blades and 2 IBM QS22 Cell B.E. blades, connected with both InfiniBand® (IB) and 1-Gigabit Ethernet. The system significantly accelerates a solar radiation model component by offloading compute-intensive calculations to the Cell blades. Systematic tests show that DAV can seamlessly offload computeintensive calculations from Intel blades to Cell B.E. blades in a scalable, load-balanced manner. However, noticeable communication overhead was observed, mainly due to IP over IB protocol. Full utilization of IB Sockets Direct Protocol (SDP) and the lower latency production version of DAV will reduce this overhead. © 2010 IEEE.

Skyline queries, which retrieve the points that are not dominated by any other points in a given dataset, are well recognized as a powerful tool in multi-criteria decision making. Most of the previous works focus on computing skylines on centralized environments typically with one CPU. In this paper, to scale up skyline computation on large datasets, we propose a load balancing parallel skyline query algorithm for multi-processor clusters or high-speed network environments. Our algorithm utilizes the monotonic ordering and clustering properties of Z-order to reduce dominance tests and significantly shortens the response time by performing parallel processing over multiple processors. Our algorithm is progressive, fast convergent and scalable. Extensive experiments were conducted to demonstrate the feasibility and effectiveness of the proposed algorithm. ©2010 IEEE.

In the age of Grid, Cloud, volunteer computing, massively parallel applications are deployed over tens or hundreds of thousands of resources over short periods of times to complete immense computations. In this work, we consider the problem of deploying such applications with stringent real-time requirements. One major challenge is the server-side management of these tasks, which often number in tens or hundreds of thousands on a centralized server. In this work, we design and implement a real-time task management system for many-task computing, called RT-BOINC. The system gives low O(1) worst-case execution time for task management operations, such as task scheduling, state transitioning, and validation. We implement this system on top of BOINC, a common middleware for volunteer computing. Using micro and macro-benchmarks executed in emulation experiments, we show that RT-BOINC provides significantly lower worst-case execution time, and lessens the gap between the average and the worst-case performance compared with the original BOINC implementation.

Agent Swarm Optimization (ASO) is a newly introduced abstract term to refer to a class of extensible algorithms devoted to solve complex optimization problems where classical techniques and most recent evolutionary algorithms get stranded. ASO stands for Agents Swarms Optimization. ASO is based on a multi-agent philosophy that crystallizes on a platform where different kinds of agents may interact and co-operate in the solution of a given optimization problem. In ASO such different evolutionary algorithms as PSO, ACO, GA, etc. may coexist contributing with their own agents, which are endowed with their specific characteristics, to the collective solution of the same problem. Taking advantage of parallel and distributed computation, allowing real-time enrolment of new agents, and raising the possibility for a human (the user) to become an active agent in the solution process make ASO a first-rate option to solve important decision-making problems in engineering, including the consideration of either one or multiple objectives. In this paper we present an ASO application developed for the optimal design of water distribution systems. In this specific problem, where the main objective is the sizing of the network elements, it can be seen that the introduction of a set of problem-specific rules regarding the agents' behaviours, considerably favours the search of solutions. The work includes solutions for two real-world water distribution networks where the role of ASO clearly improves the quality of the performed multiobjective optimization. The synergic co-operation between agents of different species and the use of general search algorithms based on parallel and distributed computation open up new possibilities to face complex engineering problems, as shown in this work.

To obtain the efficiency of DBMS, HadoopDB combines Hadoop and DBMS, and claims the superiority over Hadoop in terms of performance. However, the approach of HadoopDB is simply putting MapReduce onto unmodified single-machined DBMSs which has several obvious weaknesses. In essence, HadoopDB is a parallel DBMS with fault tolerance, which incurs unnecessary overhead due to the DBMS legacy. Instead of augmenting DBMS with Hadoop techniques, we propose a new system architecture integrating modified DBMS engines as a read-only execution layer into Hadoop, where DBMS plays a role of providing efficient readonly operators rather than managing the data. Besides the obtained efficiency from DBMS engine, there are other advantages. The modified DBMS engine is able to directly process data from the HDFS (Hadoop distributed File System) files at the block level, which means that the data replication can be handled by HDFS naturally, and the blocklevel parallelism is easily achieved. The global index access mechanism is added according to the MapReduce paradigm. The data loading speed is also guaranteed by directly writing the data into HDFS with simplified logic. Experiments show that our system outperforms both original Hadoop and HadoopDB styled system. © 2010 IEEE.

In light of its powerful computing capacity and high energy efficiency, GPU (graphics processing unit) has become a focus in the research field of HPC (High Performance computing). CPU-GPU heterogeneous parallel systems have become a new development trend of super-computer. However, the inherent unreliability of the GPU hardware deteriorates the reliability of super-computer. We have researched on the fault-tolerance(FT) technique for CPU-GPU heterogeneous parallel systems, and introduced a new checkpointing mechanism, i.e., the hierarchical application-level checkpointing, for such systems. The basic idea of this new checkpointing mechanism is checkpointing at two independent levels, i.e., CPU level and GPU level, to tolerate CPU and GPU faults respectively. Based on the idea, we have also designed and implemented a hierarchical application-level checkpointing tool "HiAL-Ckpt". Using this tool, programmers can insert two kinds of directives, i.e., CPU directives and GPU directives into a program, and the compiler will transform the directives into CPU or GPU checkpointing codes according to their nature. From the case study of SWIM, a test bench from spec2000 benchmark suite, we have demonstrated the validity of the hierarchical application-level checkpointing technique. The experimental results show that the falut-tolerance temporal cost of HiAL-Ckpt for SWIM is only 2.25%, compared with the executing time of SWIM without any FT work. ©2010 IEEE.

This paper examines the feasibility of dynamic rescheduling techniques for effectively utilizing compute resources within a data center. Our work is motivated by practical concerns of Intel distributed computing Platform (IDCP), an Internet-scale data center based distributed computing platform developed by Intel Corporation for massively parallel chip simulations within the company. IDCP has been operational for many years, and currently is deployed live on tens of thousands of machines that are globally distributed at various data centers. We perform an analysis of job execution traces obtained over a one year period collected from tens of thousands of IDCP machines from 20 different pools. Our analysis shows that the IDCP currently does not make full use of all the resources. Specifically, the job completion time can be severely impacted due to job suspension when high priority jobs preempt low priority jobs. We then develop dynamic job rescheduling strategies that adaptively restart jobs to available resources elsewhere, which better utilize system resources and improve completion times. Our trace-driven evaluation results show that dynamic rescheduling enables IDCP to significantly reduce system waste and completion time of suspended jobs. © 2010 ACM.

It is very risky to improve the performance of network protocols without the assurance of its functional correctness, especially for protocols that with complicated and concurrent behaviors. However, in most of current model based protocol engineering projects, two independent models are adopted for individual functional verification and performance analysis, which could not guarantee the performance model satisfying the functionality correctness, and usually cost more in protocol design and maintenance. In this paper, we propose a colored Petri nets (CP-nets) based method to integrate functional verification and performance analysis procedures, and focus on the BitTorrent protocol as a representative example to illustrate the practical effectiveness of our proposed methodology. That is, the functional CP-nets models of BitTorrent protocol are constructed and validated firstly, and then performance related temporal constrains are added into above models to form its performance CP-nets models for corresponding simulation based performance analysis. Because such closely related CP-nets models are utilized where every occurrence sequence in the performance model corresponds to an occurrence sequence in its functional model, it is guaranteed that both models satisfy the functionality requirements of protocol systems. Besides, model maintenance becomes more convenient. © 2010 IEEE.

Large high dimension datasets are of growing importance in many fields and it is important to be able to visualize them for understanding the results of data mining approaches or just for browsing them in a way that distance between points in visualization (2D or 3D) space tracks that in original high dimensional space. Dimension reduction is a well understood approach but can be very time and memory intensive for large problems. Here we report on parallel algorithms for Scaling by MAjorizing a COmplicated Function (SMACOF) to solve Multidimensional Scaling problem and Generative Topographic Mapping (GTM). The former is particularly time consuming with complexity that grows as square of data set size but has advantage that it does not require explicit vectors for dataset points but just measurement of inter-point dissimilarities. We compare SMACOF and GTM on a subset of the NIH PubChem database which has binary vectors of length 166 bits. We find good parallel performance for both GTM and SMACOF and strong correlation between the dimension-reduced PubChem data from these two methods. © 2010 IEEE.
