We propose a method for comparing protein structures or, more specifically, protein binding sites in terms of histogram-based representations. These representation are intended to capture important geometrical and physico-chemical properties. In comparison to hitherto existing approaches in structural bioinformatics, especially graph-based methods and methods from computational geometry, our approach is computationally much more efficient. Moreover, despite its simplicity, first experimental studies suggest that it is able to produce useful measures of similarity.

One of the goals of relation extraction is to identify protein-protein interactions (PPIs) in biomedical literature. Current systems are capturing binary relations and also the direction and type of an interaction. Besides assisting in the curation PPIs into databases, there has been little real-world application of these algorithms. We describe UPSITE, a text mining tool for extracting evidence in support of a hypothesized interaction. Given a predicted PPI, UPSITE uses a binary relation detector to check whether a PPI is found in abstracts in PubMed. If it is not found, UPSITE retrieves documents relevant to each of the two proteins separately, and extracts contextual information about biological events surrounding each protein, and calculates semantic similarity of the two proteins to provide evidential support for the predicted PPI. In evaluations, relation extraction achieved an Fscore of 0.88 on the HPRD50 corpus, and semantic similarity measured with angular distance was found to be statistically significant. With the development of PPI prediction algorithms, the burden of interpreting the validity and relevance of novel PPIs is on biologists. We suggest that presenting annotations of the two proteins in a PPI side-by-side and a score that quantifies their similarity lessens this burden to some extent.

Brain computer Interface (BCI) has gained a lot of attention recently, as a means to detect individuals' intents using brain signals such as electroencephalographic (EEG) for control of machines. In order to achieve the possible use of BCI in stroke rehabilitation, computational intelligent algorithms are important for reliable separation of shoulder versus elbow movement intentions. Efforts have been made on developing data processing and classification algorithm for such task Differently, this paper investigates the optimal use of electrodes and signal channels, which is formulated as a data-driven feature selection problem. 163 EEG electrodes are used to collect scalp recordings to predict shoulder abduction and elbow flexion intentions in healthy and stroke subjects. We combine the support vector channel selection with a time-frequency synthesized classification algorithm and examine the performances of using different subsets of channel inputs. Preliminary results show that 1) a reduced number of electrodes can be used to achieve the same or better performance than using the full set of signal channels;2) besides the fact that the accuracy on able-bodied subjects is expectedly higher than the stroke subject, the stroke subject tends to need more electrodes to achieve the best performance;3) visualization of spatial distribution of channel rankings shows reasonable connection with functional motor cortex areas.

biology sequence database search is an important problem for bioinformatics research. The main search software BLAST is based on the BYP algorithm([1]). In BYP, if the length of hit region is set long, it may lose similar appearance. Otherwise, there may he too many r-length regions from Aho-Corasik algorithm. Checking where exists any approximate alignments for the DNA or RNA sequence always spends much time, although the expected running time of BYP is linear. A new algorithm is proposed from the viewpoint of shorting the length and increasing the number of the regions, which can make most of the false r-length regions excluded Thus the algorithm can align the DNA or RNA sequences quickly since the rate of real r-length regions is increased. Experimental results show that the proposed algorithm is computational efficient and achieves good performance.
