The behavioural modelling of VHDL-AMS is a key factor in the development of analog and mixed-signal designs for communication devices. This paper presents a framework for the development of programmable mixed-signal devices, which integrates both programmable analog and digital circuits. The framework uses a VHDL-AMS based language, called VHDL-AMS-RTS, to describe the real-time domain and stochastic behaviour to adapt the simulation and performance analysis. The real-time stochastic statements of VHDL-AMS-RTS are added to the VHDL-AMS, which include time ordering and time constraint, probabilistic behaviour and quantitative description of mixed-signal devices. With this behavioural modelling environment it is possible to predict and optimize the analog and digital hardware using simulation but with a lower computational time and cost. To demonstrate the usefulness of the framework, we apply it to the structural performance analysis of Soft Input Soft Output (SISO) module of turbo decoding. © 2004 ieee.

The paper introduces the knowledge engineering (KE) approach for the modeling and the discovery of new knowledge in bioinformatics. This approach extends the machine learning approach with various rule extraction and other knowledge representation procedures. Examples of the KE approach, and especially of one of the recently developed techniques - evolving connectionist systems (ECOS), to challenging problems in bioinformatics are given, that include: DNA sequence analysis, microarray gene expression profiling, protein structure prediction, finding gene regulatory networks, medical prognostic systems, computational neurogenetic modeling.

One of the most important objects in bioinformatics is a gene product (a protein or an RNA). Besides the gene sequence and expression values found following a microarray experiment, for many gene products, additional functional information comes from the set of Gene Ontology (GO) annotations and the set of journal abstracts related to the gene product. For these genes, it is reasonable to include similarity measures based on the terms found in the GO and/or the index term sets of the related documents (MeSH annotations). In this paper we propose a fuzzy measure-based similarity (FMS) for computing the similarity of two gene products annotated with terms from an ontology. The advantage of FMS is that it takes into consideration the context of the whole set when computing the similarity. For the case when the two gene products are not annotated by common ontology terms, we propose a method that avoids a zero similarity result. In dealing with large groups of documents describing the objects under consideration, not only do we determine the similarity between the document pairs, but, by introducing the Choquet integral to the scenario, we can fuse this partial agreement function on pairs of documents into a single value relating the gene products. We present examples of FMS calculation for specific situations where two genes are described by a set of terms from the Gene Ontology, comparing our measures to others from the literature.

This paper describes a novel approach of computing pairwise sequence alignment for guarantee that the generated alignment satisfies some particular blocks should be aligned together. This approach can increase the accuracy of the resulting alignment by incorporating prior knowledge about the sequences. It brings into the alignment the method used by biologists which consists in forcing the alignment of occurrences certain biological structures or the function. In the first part, the problem of this algorithm is outlined. Later, a general introduction of related work is described. Finally, a modified Needleman-Wunsch algorithm and experimental results are presented. The importance of this process lies on its effect of keeping common blocks in sequences to be aligned accurately.

Functional characterization of a protein sequence is one of the most frequent problems in biology. Secondary structure prediction is a useful first step in understanding how the amino acid sequence of a protein determines the native state. There are many previous famous prediction methods available now, although most of them allow users to submit their queries to dedicated servers, bulk protein sequence prediction service such as the whole database sequence prediction is still not widely available or requires tedious waiting time. The author proposed a parallelized protein secondary structure prediction method namely mpiPSSP, using Message Passing Interface (MPI) on a multi-node compute cluster. A preprocess mpiSEQ processes and converts the fasta-like database to the format preferred by mpiPSSP, and a post process mpiRES collects and reports the result as well. mpiPSSP can self-determine the appropriate number of processors according to the size of the querying database or also run using the user-desired number of processors. As the tasks are made independent of each other, a highly scalable solution is achieved.
