This paper proposes an integrated approach to energy harvester (EH) modeling and performance optimization where the complete mixed physical-domain EH (micro generator, voltage booster, storage element and load) can be modeled and optimized. We show that electrical equivalent models of the micro generator are inadequate for accurate prediction of the voltage booster's performance. Through the use of hardware description language (HDL) we demonstrate that modeling the micro generator with analytical equations in the mechanical and magnetic domains provide an accurate model which has been validated in practice. Another key feature of the integrated approach is that it facilitates the incorporation of performance enhanced optimization, which as will be demonstrated is necessary due to the mechanical-electrical interactions of an EH. A case study of a state-of-the-art vibration-based electromagnetic EH has been presented. We show that performance optimization can increase the energy harvesting rate by about 40%.

The performance of distributed simulation depends very much on the partitioning of the simulation model among the participating hosts. Usually, when starting a simulation run, an initial partitioning is determined by taking into account the available computing resources as well as the expected workload and the communication structure of the simulation model. However as hosts can be subject to background load or the model behavior can change in the course of the simulation, a dynamic partitioning mechanism is required to avoid inefficiencies. In this paper we introduce a new dynamic partitioning algorithm for optimistic distributed simulation. The algorithm is generally applicable but can also be configured to meet the requirements of specific scenarios. It is based on performance estimates for both computation and communication workload, the calculation of which is completely platform-independent. Our experiments show that the algorithm has low overhead and reacts reliably to changes of both model behavior and external resources.

Biomolecular simulations play a key role in the study of complex biological processes at microscopic levels in which macromolecules such as proteins are involved. The simulations are usually computationally demanding and no single method can achieve all levels of details. Thus, the simulations at different levels need to be integrated to jointly manifest atomic insights into these processes. This paper presents a Grid-based simulation framework to support the integration of multi-level simulations by means of dynamic coupling, automated workflow management, resource-dependent job distribution, and XML-based data representation. The framework provides an e-Science infrastructure to support biomolecular simulations on Grids. A biomolecular simulation markup language called BioSimML is developed to provide a formatted data representation to the multi-level simulations. Experimental simulations have shown flexible integration and high performance enhancement achieved in molecular simulations based on our framework.

A study is presented in applying optimistic parallel discrete event simulation techniques using reverse execution to perform instruction-level simulations of distributed memory multi-processor systems. A static program analysis approach is described to optimize pre-processed simulated applications in order to remove certain overheads associated with forward event execution and to enable reversible execution. Reverse execution of floating point operations are also considered. Preliminary performance measurements are presented indicating this approach offers promise in speeding up parallel multi-processor simulations.

The efficient integration of ordinary differential equations (ODEs) is an important topic in continuous and hybrid systems research. Current solutions involve variable step size solvers based on synchronous and asynchronous approaches. In this paper we evaluate, by means of simulation, the performance and accuracy of adaptive explicit asynchronous ODE solvers and we compare them with explicit synchronous solvers. simulation results show that explicit synchronous solvers can exhibit better performance than the corresponding asynchronous methods. We consider a family of systems that can be dynamically partitioned into asynchronous clusters of synchronous ODEs. We show that the ability to independently solve each cluster can lead to significant computation gains.

The traditional rollback mechanism deployed in optimistic simulation is state-saving. More recently, the method of reverse computation has been proposed to reduce the amount of memory consumed by state-saving. This method computes the reverse code for the model during rollback execution, rather than recalling saved state memory. In practice, this method has been shown to offer memory-efficiency without sacrificing computational efficiency. In order to support reverse codes in the model, events must continue to be preserved in the system until fossil collection can be performed. In this paper we define a new algorithm to support perfectly reversible model computation that does not depend on storing the full processed event history. This approach improves memory consumption, further supporting large-scale simulation.

The Local Time Warp (LTW) model was one of the novel approaches to distributed simulation presented in early 90s. While several similar schemes had emerged afterwards, no implementation and performance analysis of LTW were offered. This paper provides an implementation and performance analysis of the Local Time Warp model on a Beowulf Cluster using Message Passing Interface (MPI). Cluster computing matches well with the Local Time Warp model due to its partitioning of the simulation entities and assigning them to clusters of processors. This paper presents a distributed simulation engine called BG-LTW which is a clustered-based implementation of the model. Further, the implementation features and its performance are provided. The obtained results suggest that for large-scale simulations local time warp outperforms its global counterpart.

This paper proposes a second order accurate, Adams-Bashforth type, asynchronous integration scheme for numerical v solving systems of ordinary differential equations. The method has three aspects;a local integration rule with third order truncation error a third order accurate model of local influencers, and local time advance limits. The role of these elements in the scheme's operation are discussed and demonstrated. The time advance limit, which distinguishes this method from other discrete event methods for ODEs, is argued to be essential for constructing high order accuracy schemes.

The investigation of neuron structures is an incredibly difficult and complex task that yields relatively low rewards in terms of information from biological forms (either animals or tissue). The structures and connectivity of even the simplest invertebrates are almost impossible to establish with standard laboratory techniques, and even when this is possible it is generally time consuming, complex and expensive. Recent work has shown how a simplified behavioural approach to modelling neurons can allow "virtual" experiments to be carried out that map the behaviour of a simulated structure onto a hypothetical biological one, with correlation of behaviour rather than underlying connectivity. The problems with such approaches are numerous. The first is the difficulty of simulating realistic aggregates efficiently, the second is making sense of the results and finally, it would be helpful to have an implementation that could be synthesised to hardware for acceleration. In this paper we present a VHDL implementation of Neuron models that allow large aggregates to be simulated. The models are demonstrated using a system level VHDL and VHDL-AMS model of the C Elegans locomotory system.

Utilizing desktop grid infrastructures is challenging for parallel discrete event simulation (PDES) codes due to characteristics such as inter-process messaging, restricted execution, and overall lower concurrency than typical volunteer computing projects. The Aurora2 system uses an approach that simultaneously provides both replicated execution support and scalable performance of PDES applications through public resource computing. This is accomplished through a multi-threaded distributed back-end system, low overhead communications middleware, and an efficient client implementation. This paper describes the Aurora2 architecture and issues pertinent to PDES executions in a desktop grid environment that must be addressed when distributing back-end services across multiple machines. We quantify improvement over the first generation Aurora system through a comparative performance study detailing PDES programs with various scalability characteristics for execution over desktop grids.
