The formulation of multiple-time-step integrators can provide substantial computational savings for mechanical systems with multiple time scales. However the scope of these savings may be severely limited by the range of allowable time step choices. In this paper we have performed an exhaustive study of the linear stability of the fully asynchronous methods called AVI (asynchronous variational integrator), with two time steps, for essentially any combination of their values. We have obtained approximate analytical expressions for the time step ratios that may render the scheme unstable in the case of linear equations, and verified them with extensive numerical computations. Synchronous multiple time stepping schemes such as r-RESPA show resonances when the outer step is a multiple of the effective half period of one of the fast oscillators. An elegant generalization is derived in the fully asynchronous case of AVI.

SimBA (Simulator of BOINC Applications) is a discrete event simulator that models the main functions of BOINC, which is a well-known framework used in Volunteer Computing (VC) projects. SimBA simulates the generation and distribution of tasks that are executed in a highly volatile, heterogeneous, and distributed environment as well as the collection and validation of completed tasks. To understand the strengths and weaknesses of BOINC under distinct scenarios, project designers want to study and quantify project performance without negatively affecting people in the VC community. Although this is not possible on production systems, it is possible using SimBA, which is capable of testing a wide range of hypotheses in a short period of time. Our experience to date indicates that SimBA is a reliable tool for performance prediction of VC projects. Preliminary results show that SimBA's predictions of Predictor@Home performance are within approximately 5% of the performance reported by this BOINC project.

We examine a parallel processing method for simulations of large-scale networks with a hybrid traffic representation combining both a time-stepped fluid model and a discrete-event packet-oriented model. This method benefits from the observation that the time it takes to propagate-fluid characteristics along the path taken by the traffic flows has a lower bound equal to the minimum link delay as manifested by the governing ordinary differential equations (ODEs). A better lookahead can thus be used to allow parallel simulation of the hybrid model to run without more synchronization overhead than the corresponding discrete-event packet-oriented model. We derive an analytical model comparing the fluid model and the packet-oriented model both for sequential and parallel simulations. We demonstrate the benefit of the parallel hybrid model through a series of simulation experiments of a large-scale network consisting of over 170,000 hosts and 1.6 million traffic flows on a small parallel cluster.

In this paper, we propose a novel technique in modeling and analysis of biological cells to implement DRAM storage elements in the post-CMOS era. The motivation is based on the known characteristics of biological cells. By applying an electric pulse with a fixed duration, we may calculate the voltage across the cytoplasmic membrane, also called a cell membrane or plasma membrane, and the nuclear membrane within biological cells. The induced voltage across the membranes may function like a capacitor does in a DRAM storage element. The electron charge accumulated on a membrane is also leaky, similar to the traditional DRAM. The electron charge and discharge time constants for cytoplasmic and nuclear membranes can be fine-tuned through careful selection of different sizes and types of biological cells. Experimental results by simulation show that about 75 percents (75%) of the applied voltage is distributed across the cytoplasmic membrane. Hence, cytoplasmic membrane is more suitable in the application of DRAM implementation. This means that when applying 0.9V-1V of voltage across a biological cell, roughly 0.7V-0.75V of the voltage is induced across the cytoplasmic membrane. The electron charge and discharge time can be achieved within 100 ns for certain size and type of biological cells. The required DRAM refresh frequency is therefore approximately 10 MHz for such biological cells.

High-fidelity simulations of mixed wired and wireless network systems are dependent on detailed simulation models, especially in the lower layers of the network stack. However detailed modeling can result in prohibitive computation cost. In recent years, commercial graphics cards (GPUs) have drawn attention from the general computing community due to the superior computation capability. In this paper we present our experience with using commercial graphics cards to speed up execution of network simulation models. First, we propose a general simulation framework supporting GPU-accelerated simulation models. Software abstraction is designed to facilitate the use and development of GPU-based models. Second, we implement and evaluate two simulation models using GPUs. We observed that using the GPUs can yield significant performance improvements for large configurations of the model, as compared with pure CPU-based computations, with no degradation in the accuracy of the results. This benefit is particularly impressive for models that include significant data parallel computations. However we also observed that the overhead introduced by GPUs make them less effective in improving execution time of other net-work models. This study suggests that besides parallel computing and grid computing, network simulations can also be scaled by reaping computation capability of GPUs and, potentially, other external computational hardware.

The compute power required in the simulation of mutually cooperating systems in the physical sciences is huge. Therefore, it is common to simulate one system and treat others as parameters or environmental conditions to the simulated system. Macro-Micro Interlocked (MM) simulation framework has been proposed to simulate such cooperating systems. In this paper, we study the feasibility of applying this framework on the simulation of macro-micro economic model. This simulation allows us to observe the system's behaviour at the macro and micro levels concurrently. Policy changes at the macroeconomic level may affect the behaviour of the entities at the microeconomic level. Similarly, the behaviour changes at the microeconomic level may affect the macroeconomic system. We implement an MW simulation library suitable for execution on a cluster of PCs. At this early stage, the experiment shows a promising result which provides us with a foundation to experiment with a larger model.

Today's large-scale scientific research often relies on the collaborative use of a Grid or e-Science infrastructure (e.g. DEISA, EGEE, TeraGrid, OSG) with computational, storage, or other types of physical resources. One of the goals of these emerging infrastructures is to support the work of scientists with advanced problem-solving tools. Many e-Science applications within these infrastructures aim at simulations of a scientific problem on powerful parallel computing resources. Typically, a researcher first performs a simulation for some fixed amount of time and then analyses results in a separate post-processing step, for instance, by viewing results in visualizations. In earlier work we have described early prototypes of a Collaborative Online Visualization and Steering (COVS) Framework in Grids that performs both - simulation and visualization - at the same time (online) to increase the efficiency of e-Scientists. This paper evaluates the evolved mature reference implementation of the COVS framework design that is ready for production usage within Web service-based Grid and e-Science infrastructures.

Hybrid computing systems consisting of multiple platform types (e.g., general purpose processors, FPGAs etc.) are increasingly being used to achieve higher performance and lower costs than can be obtained with homogeneous systems (e.g., processor clusters). Different platforms have different languages and simulators associated with them. Auto-Pipe has been developed as a toolset to reduce the complexity inherent in deploying an application to a diverse resource set. In Auto-Pipe, applications are expressed using the data flow coordination language X, which describes the application in terms of interactions between functional blocks. As part of the Auto-Pipe system, X-Sim has been developed as a federated distributed simulator that can be used to conveniently and efficiently simulate applications. After a short introduction to Auto-Pipe and the X Language, this paper considers issues involved with total system simulation of an application mapped to a hybrid resource set. The paper then demonstrates the use of X-Sim with a realtime signal processing application employed in the VERITAS gamma-ray astronomy project.

A joint project between the California and New Mexico branches of Sandia National Laboratories has demonstrated the formation of joint real-time federations of both distributed simulations and distributed simulation users under a common scenario. Two software integration frameworks were used to achieve the realtime federations. The IDSim framework, developed by Georgia Tech University and Sandia National Laboratories, was used to create the real-time federation of distributed simulations, in this case the BioDA C WMD simulation and the N-ABLE (TM) agent-based microeconomic simulation (more properly, because of the impact of hurricanes Katrina and Rita, an N-ABLE (TM) emulator). The GroupMeld (TM) multimedia synchronous collaboration ftamework, developed by Sandia, was used to create the real-time federation of simulation users and simulation analysis communities. The common scenario was the release of smallpox over San Diego, California, and the operating hypothesis was that the economy itself dampens the spread of a pathogen. In addition, a small pilot experiment using the joint federations allowed a greater range of crisis management options to be performed and evaluated than would have been possible without the use of the integration frameworks.
