We have developed FDPS (Framework for Developing Particle Simulator), which enables researchers and programmers to develop high-performance particle simulation codes easily. The basic idea of FDPS is to separate the program code for complex parallelization including domain decomposition, redistribution of particles, and exchange of particle information for interaction calculation between nodes, from actual interaction calculation and orbital integration. FDPS pro- vides the former part and the users write the latter. Thus, a user can implement, for example, a high-performance N- body code, only in 120 lines. In this paper, we present the structure and implementation of FDPS, and describe its performance on two sample applications: gravitational N-body simulation and Smoothed Particle Hydrodynamics simulation. Both codes show very good parallel efficiency and scalability on the K computer. FDPS lets the researchers concentrate on the implementation of physics and mathematical schemes, without wasting their time on the development and performance tuning of their codes. © 2015 ACM.

Using software for large-scale simulations has become an important research method in many disciplines. With increasingly complex simulations, simulation software becomes a valuable assest. Yet, the quality of many simulation codes is worrying. In this paper, we want to collect and structure the challenges for a systematic simulation software engineering as a reference and the basis for further research. We describe our own experiences with developing simulation software and collaborating with non-computer-scientists. We complement our experienced challenges with a brief literature review. We structured the challenges for simulation software engineering into six areas: motivation and recognition;education and training;developer turnover;software length of life;verification, validation and debugging;and efficiency vs. maintainability. Overcoming these challenges needs efforts from research agencies, scientific computing researchers as well as software engineering researchers. © 2015 ACM.

Genetic algorithms are metaheuristic search methods, based on the principles of biological evolution and genetics. Through a heuristic search they are able to find good solutions in acceptable time. However, with the increase of the complexity of the fitness landscape and the size of the search space their runtime increases rapidly. Using parallel implementations of genetic algorithms in order to harness the power of modern computational platforms, is a powerful approach to mitigating this issue. In this paper several parallel implementations ranging from MPI to hybrid MPI/OpenMP and MPI/OmpSs are made. These implementations are optimized for execution on tightly coupled distributed memory systems. We address issues that arise when running a distributed genetic algorithm and present an adaptive migration scheme. Comparison of their efficiency is also made.

The high intensity of research and modeling in fields of mathematics, physics, biology and chemistry requires new computing resources. For the big computational complexity of such tasks computing time is large and costly. The most efficient way to increase efficiency is to adopt parallel principles. Purpose of this paper is to present the issue of parallel computing with emphasis on the analysis of parallel systems, the impact of communication delays on their efficiency and on overall execution time. Paper focuses is on finite algorithms for solving systems of linear equations, namely the matrix manipulation (Gauss elimination method GEM). Algorithms are designed for architectures with shared memory (openMP), distributed-memory (MPI) and for their combination (MPI+openMP). The properties of the algorithms were analytically determined and they were experimentally verified. The conclusions are drawn for theory and practice. © 2014 ieee.

distributed signal processing algorithms suitable for their implementation over wireless sensor networks (WSNs) and ad hoc networks with communications and computing capabilities have become a hot topic during the past years. One class of algorithms that have received special attention are particles filters. However, most distributed versions of this type of methods involve various heuristic or simplifying approximations and, as a consequence, classical convergence theorems for standard particle filters do not hold for their distributed counterparts. In this paper, we look into a distributed particle filter scheme that has been proposed for implementation in both parallel computing systems and WSNs, and prove that, under certain stability assumptions regarding the physical system of interest, its asymptotic convergence is guaranteed. Moreover, we show that convergence is attained uniformly over time. This means that approximation errors can be kept bounded for an arbitrarily long period of time without having to progressively increase the computational effort.

Persistent homology is a popular and powerful tool for capturing topological features of data. advances in algorithms for computing persistent homology have reduced the computation time drastically - as long as the algorithm does not exhaust the available memory. Following up on a recently presented parallel method for persistence computation on shared memory systems [1], we demonstrate that a simple adaption of the standard reduction algorithm leads to a variant for distributed systems. Our algorithmic design ensures that the data is distributed over the nodes without redundancy;this permits the computation of much larger instances than on a single machine. Moreover, we observe that the parallelism at least compensates for the overhead caused by communication between nodes, and often even speeds up the computation compared to sequential and even parallel shared memory algorithms. In our experiments, we were able to compute the persistent homology of filtrations with more than a billion (109) elements within seconds on a cluster with 32 nodes using less than 6GB of memory per node. The MR (MapReduce) framework, a programming model for parallel computation over data stored in a cluster of commodity computers, established itself as one of the leading solutions for Big Data processing. This framework is also being used like a query language in many database systems, because it can process data stored in various unstructured, semi-structured, and structured formats. Nevertheless, the MR framework can be used for XML data processing too, it does not allow to write queries in a declarative manner, like XPath or XQuery. To overcome this problem, we propose a system that enables to query XML data with XPath, but it evaluates the queries in parallel using the MR framework. First, we introduce a persistent storage that maps XML data into a wide-column store. The proposed mapping enables efficient and distributed data processing. Secondly, we describe a query processor translating an XPath language subset to MR jobs. Finally, we present tests and their results showing the scalability of our system. © 2014 ieee.

The purpose of this research was the parallelization of the Wilms' Oncosimulator, an integrated cancer treatment support system modeling the growth of nephroblastoma tumors and their in vivo response to chemotherapeutic modalities. In this concept, the Oncosimulator has been optimized in order to perform efficient computations on the newest heterogeneous parallel architectures: the CPU and GPU based computing architectures. The simulator has been implemented using a novel solution for distributed computing on heterogeneous architectures - the Cactus computational toolkit with CaKernel as the module for the computations performed on computing accelerators. In this pUblication the challenges faced during the process of porting the Oncosimulator onto the aforementioned architectures (within CaKernel framework) are addressed, and the performance benefits of such approaches are analyzed. The successful parallelization of the Oncosimulator advances its computational efficiency and enhances its reusability as well as its eventual translation into clinical practice. The research was performed in the context of the p-medicine project*.
