An exponential increase in the speed of DNA sequencing over the past decade has driven demand for fast, space-efficient algorithms to process the resultant data. The first step in processing is alignment of many short DNA sequences, or reads, against a large reference sequence. This work presents WOODSTOCC, an implementation of short-read alignment designed for Graphics Processing Unit (GPU) architectures. WOODSTOCC translates a novel CPU implementation of gapped short-read alignment, which has guaranteed optimal and complete results, to the GPU. Our implementation combines an irregular trie search with dynamic programming to expose regularly structured parallelism. We first describe this implementation, then discuss its port to the GPU. WOODSTOCC's GPU port exploits three generally useful techniques for extracting regular parallelism from irregular computations: dynamic thread mapping with a worklist, kernel stage decoupling, and kernel slicing. We discuss the performance impact of these techniques and suggest further opportunities for improvement.

As one of the most potential solution to parallel programming on the future many-core platforms, Transactional Memory (TM) systems have attracted a great deal of attention from both the industry and academic since the first TM was proposed in 1993. Various design and implementation proposals have been proposed to improve the performance while reducing the overheads. Recent investigations of the high-contention and coarse-grained transactional workloads on TMs reveal various pathologies that will offset the performance benefits. In this paper, we analysis the advantages and disadvantages of the existing conflict management and version management schemes, make a case study in the interplay between conflict management and version management in hardware transactional memory systems, to learn its impact on performance and find some interesting appearance that can guide the future design. In particular, apply software runtime environment to support recognize application's dynamic behaviors and resolve transactional conflicts can obtain an average speedup of 11.7% across the 8 applications selected from the STAMP benchmark suite on DynTM, which is regarded as one of the most latest progress in hardware transactional memory systems. © 2011 IEEE.

Due to fundamental physical limitations and power constraints, we are witnessing a radical change in commodity microprocessor architectures to multicore designs. Continued performance on multicore processors now requires the exploitation of concurrency at the algorithmic level. In this paper, we identify key issues in algorithm design for multicore processors and propose a computational, model for these systems. We introduce SWARM (Software and algorithms for Running on Multi-core), a portable open-source parallel library of basic primitives that fully exploit multicore processors. Using this framework, we have implemented efficient parallel algorithms for important primitive operations such as prefixsums, pointer-jumping, symmetry breaking, and list ranking;for combinatorial problems such as sorting and selection;for parallel graph theoretic algorithms such as spanning tree, minimum spanning tree, graph decomposition, and tree contraction;and for computational genomics applications such as maximum parsimony. The main contributions of this paper are the design of the SWARM multicore framework, the presentation of a multicore algorithmic model, and validation results for this model. As XML is playing a crucial role in web services, databases, and document processing, efficient processing of XML queries has become an important issue. On the other hand, due to the increasing number of users, high throughput of XML queries is also required to execute tens of thousands of queries in a short time. Given the great success of GPGPU (General-Purpose computations on the Graphics Processors), we propose a parallel XML query model based on GPU, which mainly consists of two efficient task distribution strategies, to improve the efficiency and throughput of XML queries. We have developed a parallel simplified XPath language using Compute Unified Device Architecture (CUDA) on GPU, and evaluate our model on a recent NVIDIA GPU in comparison with its counterpart on eight-core CPU. The experiment results show that our model achieves both higher throughput and efficiency than CPU-based XML query. © 2011 IEEE.

The activity of research group of massively parallel programming language is introduced. This group is developing two types of languages. The first one is the SIMD type language called NCX which is oriented toward data parallel execution, and the second is the MIMD type highly asynchronous language called V, which is oriented toward data parallel and concurrent object oriented language. The NCX is designed as a data parallel extension of the language C in order to support practical massively parallel computations especially in the application area of scientific computations. The language V on the other hand is designed as an experimental language for exploring a new massively parallel programming paradigm.

Software generation in the OORHS (object-oriented reciprocative hypercomputing system) is user-transparent. It addresses the issue of ease of use by minimizing the number of steps leading to a programming solution. The OORHS requires from the user only a highlevel APPL program, which is, in effect, a specification. For every APPL program, the system automatically performs all the necessary distributed computing steps. The precompiler, based on the object-oriented paradigm, instantiates the encapsulated program objects embedded in an APPL program. These program objects are distributed at the source level. They are compiled and then executed at the allocated sites. This unique approach, known as local compilation, eliminates the need to store the compilers used by other machines locally. It enhances the compatibility between the compiled program and the host processor. The precompiler generates a program objects dictionary for every APPL program. The contents in the dictionary facilitates program visualization.

The existing solutions to program parallel architectures range from parallelizing compilers to distributed concurrent programming Intermediate approaches propose a more structured parallelism. Algorithmic skeletons are higher-order functions that capture the patterns of parallel algorithms. The user of the library has just to compose some of the skeletons to write her parallel application. When one is designing a parallel program, the parallel performance is important. It is thus very interesting for the programmer to rely on a simple yet realistic parallel performance model such as the Bulk Synchronous parallel (BSP) model. We present OSL, the Orleans Skeleton Library of BSP algorithmic skeletons in C++. It offers data-parallel skeletons on arrays as well as communication oriented skeletons. The performance of OSL is demonstrated with two applications;heat equation and FFT.

The MULTIPLUS project aims at the development of a modular parallel architecture suitable for the study of several aspects of parallelism in both true shared memory and virtual shared memory environments. The MULTIPLUS architecture is able to support up to 1024 Processing Elements based on SPARC microprocessors. The MULPLIX Unix-like operating system offers a suitable parallel programming environment for the MULTIPLUS architecture by providing facilities for the creation of threads, the allocation of private and shared memory space and the efficient use of synchronization primitives. After presenting the main features of the MULTIPLUS architecture and of the MULPLIX operating system, the paper describes in detail the design and the implementation of the three MULTIPLUS architecture basic hardware modules: the Processing Element, the Multistage Interconnection Network and the I/O Processor. In addition, the definition of the MULPLIX parallel programming primitives is discussed and their use is illustrated through an example. Finally, future directions in the development of the MULTIPLUS research project are commented.

Nondeterminacy is an important issue of testing and debugging parallel programs. For a message passing program the inter-process communication is the main cause of nondeterminacy. From a event-based view, the execution of a message passing parallel program can be modeled as partially ordered set of events. The nondeterminacy is reflected in the partially ordered set. In this paper, we present a method to analyze the messagewise nondeterminacy of a message passing program based on the execution trace which preserves the partial order relations.
