Cooperation of GlycoPOST and UniCarb-DR towards a comprehensive glycomics data repository workflow

In glycomics, two data repositories, GlycoPOST and UniCarb-DR, have been developed to accumulate experimental data generated by glycomics and glycoproteomics mass spectrometry experiments. In order to enhance the interrelation between these two data repositories, we have upgraded the framework for both of them;we have unified their respective data submission systems and constructed a mechanism that can automatically cross-reference corresponding entries. In addition to this integration, the metadata registration system was also extended so that liquid chromatography experiments can be reported according to standard reporting guidelines specified by MIRAGE (Minimum Information Required for A Glycomics Experiment). Furthermore, by augmenting the visualization software used in UniCarb-DR, we have been able to introduce new functionality into GlycoPOST to enable the visualization of unpublished experimental identification result files during an embargo period defined by the data provider. As a result, this work introduces a new framework by which glycomics researchers can take advantage of GlycoPOST and UniCarb-DR in an integrated manner.

The Aotearoa Genomic data repository (AGDR) is an initiative to provide a secure within-nation option for the storage, management and sharing of non-human genomic data generated from biological and environmental samples originating in Aotearoa New Zealand. This resource has been developed to follow the principles of Maori data Sovereignty, and to enable the right of kaitiakitanga (guardianship), so that iwi, hapu and whanau (tribes, kinship groups and families) can effectively exercise their responsibilities as guardians over biological entities that they regard as taonga (precious or treasured). While the repository is designed to facilitate the sharing of data-making it findable by researchers and interoperable with data held in other genomic repositories-the decision-making process regarding who can access the data is entirely in the hands of those holding kaitiakitanga over each data set. No data are made available to the requesting researcher until the request has been approved, and the conditions for access (which can vary by data set) have been agreed to. Here we describe the development of the AGDR, from both a cultural perspective, and a technical one, and outline the processes that underpin its operation.

data sharing is increasingly an expectation in health research as part of a general move toward more open sciences. In the United States, in particular, the implementation of the 2023 National Institutes of Health data Management and Sharing Policy has made it clear that qualitative studies are not exempt from this data sharing requirement. Recognizing this trend, the Palliative Care Research Cooperative Group (PCRC) realized the value of creating a de-identified fi ed qualitative data repository to complement its existing de-identified fi ed quantitative data repository. The PCRC data Informatics and Statistics Core leadership partnered with the Qualitative data repository (QDR) to establish the fi rst serious illness and palliative care qualitative data repository in the U.S. We describe the processes used to develop this repository, called the PCRC-QDR, as well as our outreach and education among the palliative care researcher community, which led to the fi rst ten projects to share the data in the new repository. Specifically, fi cally, we discuss how we co-designed the PCRC-QDR and created tailored guidelines for depositing and sharing qualitative data depending on the original research context, establishing uniform expectations for key components of relevant documentation, and the use of suitable access controls for sensitive data. We also describe how PCRC was able to leverage its existing community to recruit and guide early depositors and outline lessons learned in evaluating the experience. BackgroundHealthcare, research, policy, and legislative stakeholders need timely, accurate, and detailed information on the effectiveness and potential harms of suicide prevention approaches. We created the Suicide Prevention Trials database (SPTD) to provide a centralized, publicly accessible, detailed database of harmonized study-level suicide prevention clinical trial *** searched for randomized controlled trials (RCTs) of suicide prevention published from 1980 to 2023. Over 300 data variables were extracted from each *** identified a total of 140 unique RCTs in 180 articles. Most of the included RCTs compared two treatment arms (92%), and the remainder compared three arms (88%). Nearly half of the RCTs reported on Behavioral Interventions (49%), followed by Care Management, Follow-up, or Monitoring (16%). Typically, the comparator condition was Treatment as Usual (53%). Interventions were most often delivered in person (61%) in an individual format (79%).ConclusionsThe SPTD provides efficient, accurate, up-to-date access to a comprehensive suicide prevention trials database, which can be utilized by a range of stakeholders. It can reduce the time required for high-quality systematic reviews and provides researchers, administrators, and funders with current data on the state of the literature.

The sharing of open-access neuroimaging data has increased significantly during the last few years. Sharing neuroimaging data is crucial to accelerating scientific advancement, particularly in the field of neuroscience. A number of big initiatives that will increase the amount of available neuroimaging data are currently in development. The Big Brain data Initiative project was started by Universiti Sains Malaysia as the first neuroimaging data repository platform in Malaysia for the purpose of data sharing. In order to ensure that the neuroimaging data in this project is accessible, usable, and secure, as well as to offer users high-quality data that can be consistently accessed, we first came up with good data stewardship practices. Then, we developed MyneuroDB, an online repository database system for data sharing purposes. Here, we describe the Big Brain data Initiative and MyneuroDB, a data repository that provides the ability to openly share neuroimaging data, currently including magnetic resonance imaging (MRI), electroencephalography (EEG), and magnetoencephalography (MEG), following the FAIR principles for data sharing.

Research data management (RDM) has become an important service for research support in higher education. data repository is a prevailing and emerging tool in implementing RDM services. This study performed a bibliometric analysis on literature related to data repository for research data management services, using the bibliometric visualization tool of VOS Viewer to reveal the research trends and emerging themes of this area. The bibliometric data was identified and exported from the Web of Science Core Collection database, comprising 199 journal articles published from 2013 to 2023. This study covers two parts of analysis: firstly, by analyzing the keyword clusters and keyword frequency, leading research trends of data repository for RDM services were identified with the analysis of each cluster. Secondly, the yearly distribution of keywords with the evolution over time was analyzed to determine the emerging themes. The results identified four research trends of data repository for RDM services: 1) library as a key role of the data repository services provider;2) Findability, Accessibility, Interoperability, and Reusability (FAIR) principles;3) open data & data sharing;and 4) disciplinary data repository;and two emerging themes: 1) data repository services in the medical discipline;and 2) the publicity and visibility of data repository by the registry. Based on the "FAIR" which is the core principle of this field, this study summarized the framework for the reasons and requirements of data repository for research data management services.

This paper provides an overview of the development of the Signature Matching Tool (SMT) for the Grid Event Signature Library (GESL), a publicly available repository of disturbance event signatures observed in electric power systems. The GESL contains signatures that contain multiple labels, e.g., phase, status, equipment, in nature, where the labels of each signature are assigned and arranged in a hierarchical, treelike structure by subject matter experts (SMEs). The SMT thus adopts a local classifier per node (LCN) approach, which is a type of hierarchical classification method, in order to help GESL users identify the natures of unlabeled signatures. The SMT achieved an average accuracy of 83%, with up to 100% accuracy for certain labels, across five root (Primary) labels using a Random Forest binary classifier as the local node classifier. Hierarchical validation metrics, such as precision, recall, and F-1 score, are also calculated to validate the performance of the SMT.

CMB-S4 is a large-scale scientific experiment jointly funded by NSF and DOE to measure with exquisite detail radiation emitted just after the Big Bang, accessing Physics at energy scales way above what is achievable with collider experiments. CMB-S4 data will need to be made available first internally to the Collaboration involving more than 500 scientists and then to the wider Astrophysics scientific community. In this paper we present a prototype data repository that combines Globus for authentication, authorization, and data access with a static web interface for browsing the available datasets and their metadata. This infrastructure brings together the power of the Globus platform with the simplicity and low-maintenance of a static website generation software.

We report preliminary results from an ongoing study investigating the feasibility of creating a disciplinary repository for scholars working in technical and professional communication (TPC). More specifically, we investigated the kinds of empirical research scholars working in TPC conduct, whether they would contribute to and potentially use de-identified data in a repository designed specifically for scholars in the field, and their views on the pros and cons of establishing such a resource.
