Mass spectrometry has become a major tool in the study of proteomes. The analysis of proteolytic peptides and their fragment ions by this technique enables the identification and quantitation of the precursor proteins in a mixture. However, deducing chemical structures and then protein sequences from mass-to-charge ratios is a challenging computational task. Software tools incorporating powerful algorithms and statistical methods improved our ability to process the large quantities of proteomics data. Repositories of spectral data make both data analysis and experimental design more efficient. New approaches in quantitative and statistical proteomics make possible a greater coverage of the proteome, the identification of more post-translational modifications, and a greater sensitivity in the quantitation of targeted proteins. © 2013 by John Wiley & Sons, Inc.

With the continuously growing amount of proteomics data being produced, it has become increasingly important to make these data publicly available so that they can be audited, reanalyzed, and reused. More and more journals are also starting to request the deposition of MS data in publicly available repositories for submitted proteomics manuscripts. In this chapter we focus on one of the most commonly used proteomics data repositories, PRIDE (the PRoteomics IDEntifications database, http://***/pride), and demonstrate how a new graphical user interface tool called PRIDE Converter (http://***) greatly simplifies the submission of data to PRIDE. less

Angelman syndrome (AS) and duplication 15q (dup15q) syndrome are rare neurogenetic conditions arising from a common locus on the long arm of chromosome 15. Individuals with both conditions share some clinical features (e.g. intellectual disability, epilepsy) and often require lifelong care. Disease-modifying therapies for both conditions are emerging, resulting in a significant need for a better understanding of the natural history of both AS and dup15q. Patient advocacy groups for both conditions recognized a need for a data repository that would link data on individuals from multiple sources to expand research, increase understanding of natural history, and accelerate the development of treatments, resulting in the Linking Angelman and Dup15q data for Expanded Research (LADDER) database. This paper describes the development and functionality of the LADDER database – including challenges, lessons learned, and preliminary feasibility – and how it can be used as a model for other rare conditions. © The Author(s), 2024.

Opening research data contributes to the citations of related research articles: Evidence from data in Brief

This paper explores the effect of publishing a data paper in the Open Access journal data in Brief (DIB) on the citation counts of the related research paper. Using regression analysis, citation content analysis and a survey method, we investigate whether research papers with a related data paper have higher citation counts and the potential reasons. After controlling variables that correlate with the citation counts, research papers with a related data paper were found to have higher citation counts than those published in the same issue of the same journal. Next, we explored the causal relationship between the two variables by surveying the corresponding authors of 618 papers who shared datasets in DIB from 2014 to 2021. The results show that the authors acknowledge the benefits of sharing data in DIB, including citation increase and career reputation enhancement. We further explored how the data papers in DIB increase the citations of the related research papers by using citation content analysis. We found that scientists co-cite the data papers and their related research papers for the purpose of reusing the underlying data or portraying a better understanding of the underlying data and related research articles.

Benchmarking Mental Health Status Using Passive Sensor data: Protocol for a Prospective Observational Study

Background: Computational psychiatry has the potential to advance the diagnosis, mechanistic understanding, and treatment of mental health conditions. Promising results from clinical samples have led to calls to extend these methods to mental health risk assessment in the general public;however, data typically used with clinical samples are neither available nor scalable for research in the general population. Digital phenotyping addresses this by capitalizing on the multimodal and widely available data created by sensors embedded in personal digital devices (eg, smartphones) and is a promising approach to extending computational psychiatry methods to improve mental health risk assessment in the general population. Objective: Building on recommendations from existing computational psychiatry and digital phenotyping work, we aim to create the first computational psychiatry data set that is tailored to studying mental health risk in the general population;includes multimodal, sensor-based behavioral features;and is designed to be widely shared across academia, industry, and government using gold standard methods for privacy, confidentiality, and data integrity. Methods: We are using a stratified, random sampling design with 2 crossed factors (difficulties with emotion regulation and perceived life stress) to recruit a sample of 400 community-dwelling adults balanced across high- and low-risk for episodic mental health conditions. Participants first complete self-report questionnaires assessing current and lifetime psychiatric and medical diagnoses and treatment, and current psychosocial functioning. Participants then complete a 7-day in situ data collection phase that includes providing daily audio recordings, passive sensor data collected from smartphones, self-reports of daily mood and significant events, and a verbal description of the significant daily events during a nightly phone call. Představené budou služby, datové typy a způsob zápisu dat uvedeného standardu. Postupně jsou prezentované prostředky potřebné na realizaci řešení na platformě .NET. Zároveň je přiblížený CMS systém datového skladu, nad kterým bude standard CMIS implementovaný. V druhé polovině práce jsou popsané implementační detaily řešení.

A enchente de dados científicos nos últimos anos apresenta desafios e novas oportunidades. Os desafios incluem a otimização no uso e reuso de dados e as oportunidades, no desenvolvimento de infraestrutura com implementação de repositórios de dados e todas as atividades inerentes a eles como gerenciamento, descrição, disseminação, integração, direitos autorais, privacidade, quando devida, qualidade e preservação de conjunto de dados. O Plano de Gerenciamento de Dados é um documento composto por diretrizes que orientam os pesquisadores na articulação para liberarem seus conjuntos de dados que ficarão depositados nos repositórios. As diretrizes descritas no Plano de Gerenciamento de Dados precisam ser explícitas em relação às questões sobre direito autoral. O licenciamento de dados estabelece claramente os termos de uso evitando problemas jurídico futuros. As licenças Creative Commons e as Open data Commons são usadas para licenciar dados e justificam o objetivo dessa pesquisa que consistem em investigar como os repositórios de dados das cem melhores universidades do mundo explicitam em seus Planos de Gerenciamento de Dados as recomendações relacionadas aos direitos autorais dos dados. A metodologia utilizada foi baseada na pesquisa quantitativa e qualitativa, incluindo estudo exploratório-descritivo. A coleta de dados foi realizada nos Planos de Gerenciamento de Dados dos repositórios implementados nas 100 melhores universidades do mundo. Revisit the implementation status of research data management in Chinese academia

The paper examines the current literature of RDM implementation status, then follows a three-level model to revisit the implementation status of RDM in Chinese academia by reviewing the governmental documents, funding agencies? policies, and institutional efforts. The findings suggest that the macro-environment of RDM in China is interrupted at the agency level caused by the inactions of strategies and lack of policies. The results also suggest that national universities varied in RDM services and repositories, and the macro-environment of RDM in China is problematic. The paper then identifies the problems, discusses the fundamental issues, and proposes solutions from three principles.

The rapid development of nutrition science is embracing digital transformation to generate large amounts of data. Precision nutrition and "Big data" place increasing demand for data repositories and visualization, which enhances the digital transformation. We defined the need for an integrated nutrition data platform as a web-based platform that can collect, store, track, analyze, monitor, and visually display key metrics in nutrition and health while allowing users to interact with visuals and download data provided in the platform. Interactive dashboards create new opportunities for scholars and practitioners to generate and test hypotheses. We present the development and implementation of the Global Nutrition and Health Atlas (GNHA;https://***/gnha/), an open-access online platform covering nutrition and health data with 26 themes and 500+ indicators from 190+ countries up to 30 y. We view GNHA as an interactive tool aiming to share information and perspectives and foster collaborations and innovations.

Qualitative study of descriptive nature, aimed to analyze the scientific authorship from the data sharing. For this purpose, we used the Actor-Network Theory (ANT), which seeks, from an idea of symmetry between human and non-human, do not assume a division between those entities, allowing to view the establishment and dissolution of a network from the relationships that are created at different levels. These actors-network, actants, are mobilized for structuring temporary networks from an action program, through the transformation and modification of the meaning or the elements they provide. The data collected, which were the basis for description and analysis from the literature that also emerged from what ware collected by observation, interviews and bibliographic materials. The study was carried out by the Repositório de Dados de Estudos Ecológicos do Programa de Pesquisa em Biodiversidade (PPBio). Concludes that conceptual and pragmatic objects can not be seen in isolate way, but as actors directly affected by the technology, should be considered important actants in the process of production, sharing and use of digital research data. The construction of a scientific and social fact as authorship, is coordinated by a number of elements that were raised with the help of ANT, such as data collection, curation, scientific data and its metadata, funding sources, data policy, repository and its management software for data and metadata, licensing, ownership and responsibility, acting as a kind of exploitation of a phenomena arrangement, ie, a tool that can be seen as concept and/or as a process, allows it to be consolidated a set of actions established from explicit and implicit rules. ...
