A chronic obstructive pulmonary disease related signature in squamous cell lung cancer

The epidemiological relationship between squamous cell lung cancer (SCC) and chronic obstructive pulmonary disease (COPD), both smoking-related diseases, suggests that they have also a genetic basis. We compared 35 SCC patients with and without COPD with whole-genome gene expression profiles of laser microdissected tissue. Validation of differential expression was performed for 25 genes using quantitative (q)RT-PCR. Subsequently, we performed array-based CGH on the same tumor samples. We found that 374 probes were differentially expressed in SCC from patients with and without COPD. Forty-four probes were derived from genes with mitochondrial functions and 34 probes were located on 5q. All these probes showed a lower expression level in SCC from non-COPD patients. For a random selection of 25 mitochondrial and 5q genes, we confirmed the differential expression by qRT-PCR. Loss of 3p, 5q and 9p was observed, via array-CGH, to be more frequent in SCC from non-COPD patients as compared to SCC from COPD patients. Combination of chromosomal aberrations and the location of the differentially expressed genes showed significant association for loss of the 5q31.2-31.3 region and reduced expression of the 5q genes. In conclusion, a more frequent loss of 5q and a low expression of genes located on 5q in SCC tumors of non-COPD patients compared to tumors from COPD patients was identified suggesting that different oncogenetic pathways are operational in patients with and without COPD. Patients with head and neck squamous cell carcinoma (HNSCC) have a poor prognosis due to the development of locoregional recurrences, distant metastases, and second primary tumors. There is an urgent need for biomarkers that enable detection and monitoring of the disease to provide adequate therapeutic strategies. In this study, we have investigated markers in peripheral blood cells (PBC) of 28 HNSCC patients who underwent surgery by means of expression profiling. Our hypothesis is that nucleated blood cells circulate continuously, also pass the tumor, and change their expression profile in response to tumor cell factors. For comparison, we enrolled a control group of 11 patients who underwent surgery in the head and neck region for non-HNSCC reasons. A set of 2949 genes was found to be statistically different between the groups (P < 0.05, false discovery rate-corrected) and the most prominently different pathways were EIF2, EIF4, and mTOR signaling. These preliminary results are promising and warrant further studies on the definitive role of PBC gene expression as a biomarker for HNSCC detection and monitoring.

Whole-genome expression analysis: challenges beyond clustering

Measuring the expression of most or all of the genes in a biological system raises major analytic challenges. A wealth of recent reports uses microarray expression data to examine diverse biological phenomena - from basic processes in model organisms to complex aspects of human disease. After an initial flurry of methods for clustering the data on the basis of similarity, the field has recognized some longer-term challenges. Firstly, there are efforts to understand the sources of noise and variation in microarray experiments in order to increase the biological signal. Secondly, there are efforts to combine expression data with other sources of information to improve the range and quality of conclusions that can be drawn. Finally, techniques are now emerging to reconstruct networks of genetic interactions in order to create integrated and systematic models of biological systems.

Characterization of the Bex gene family in humans, mice, and rats

To better understand the development of ventral mesencephalic dopamine neurons, we performed subtractive hybridization screens to find ventral mesencephalic genes expressed at rat embryonic day 10 when these neurons begin to differentiate. The most commonly identified genes in these screens were members of the Bex (Brain expressed X-linked) gene family, rat Bex1 (Rex3), and a novel gene, rat Bex4. After identifying these genes, we then sought to characterize the Bex gene family. Two additional novel Bex genes (human Bex5 and mouse Bex6) were discovered through genomic databases. Bex5 is present in humans and monkeys, but not rodents, while Bex6 exists in mice, but not humans. Bex4 and Bex5 are localized to the X chromosome, are expressed in brain, and are similar in sequence. Bex4 and Bex5 are 54% and 56% identical to human Bex3 (pHGR74, NADE). Mouse Bex6 is on chromosome 16 and is 67% identical to mouse Bex4. Human Bex gene expression was studied with tissue expression arrays probed with specific oligonucleotides. Human Bex1 and Bex2 have similar expression patterns in the central nervous system with high levels in pituitary, cerebellum, and temporal lobe, and Bex1 is widely expressed outside of the central nervous system with high expression in the liver. Human Bex4 is highly expressed in heart, skeletal muscle, and liver, while Bex3 and Bex5 are more widely expressed. The subcellular localization of the Bex proteins varies from nuclear (rat Bex1) to cytoplasmic (rat Bex3, human Bex5, and mouse Bex6) and to both nuclear and cytoplasmic (rat Bex2 and rat Bex4). Rat Bex3, rat Bex4, human Bex5, and mouse Bex6 are degraded by the proteasome, while rat Bex1 or Bex2 are not. Rat Bex3 protein can likely bind transition metals through a histidine-rich domain. Because this gene family was originally named Bex and because these genes are unified by sequence similarity and gene structure, we believe the Bex nomenclature should prevail over nomenclature based on function (NAD

Leukemia inhibitory factor receptor (LIFR) is detected as a novel suppressor gene of hepatocellular carcinoma using double-combination array

Hepatocellular carcinoma (HCC) is one of the world's top five causes of cancer-related deaths and treatment options are limited in this type of cancer. In the present study, we attempt to identify the novel suppressor genes of HCC using a double-combination array we designed. Leukemia inhibitory factor receptor (LIFR) is one of suppressor genes using this method. We found that 23 of 48 (47.9%) tumor tissues showed promoter hypermethylation of LIFR gene, and the expression level was clearly reduced in tumor tissues (P < 0.0001). The present study suggests that our method is a meaning technique able to detect novel genes and that LIFR gene is a new suppressor gene of HCC. (C) 2009 Elsevier Ireland Ltd. All rights reserved.

MicroRNAs were identified as molecules that participate in gene regulation;alterations in their expression characterize central nervous system (CNS). Information in pediatrics is scarce, so the objective of this work was to determine and then compare the patterns of expression of microRNAs in astrocytomas, ependymomas, and medulloblastomas, as well as in non-neoplastic brain. Low-density arrays were utilized to evaluate 756 microRNAs in three samples of each type of tumor and non-neoplastic brain. The relative expression was calculated in order to identify the three microRNAs whose expression was modified notably. This was verified using RT-qPCR in more number of tumor samples. The microRNAs selected for testing were miR-100-5p, miR-195-5p, and miR-770-5p. A higher expression of miR-100-5p was observed in the astrocytomas and ependymomas compared to the medulloblastomas: on average 3.8 times (p < 0.05). MiR-770-5p was expressed less in medulloblastomas compared to astrocytomas four times (p = 0.0162). MiR-195-5p had a low expression in medulloblastomas compared to non-neoplastic cerebellum (p = 0.049). In all three tumor types, expression of miR-770-5p was lower than in non-neoplastic brain (p < 0.001). These microRNAs may represent potential markers in these tumors.

Promises and challenges of predictive tissue biomarkers

Personalized medicine relies upon individualized diagnosis that provides molecular information delineating optimal therapeutic strategies. For many diseases, but especially cancer, the development of predictive biomarkers requires performing assays directly on the diseased tissue or tumor. The last decade has seen the explosion of both prognostic and predictive biomarkers in the research setting, but few of these biomarkers have entered widespread clinical use. This article examines issues concerning tissue-biomarker development and the hurdles faced in reaching the goal of truly personalized medicine. Targeted therapy guided by predictive biomarkers is possible;however, for significant progress, researchers need to focus on three key issues: robust assays for the clinic, validation in clinically relevant environments and assuring appropriate analytes are available for these new assays.

Signaling by urea, although incompletely understood, is relevant both to cells of the mammalian kidney inner medulla and to all cells of the organism in the setting of advanced renal failure with its attendant accumulation of urea in the systemic circulation. The molecular events initiated by urea stress are distinct from those occurring in response to hypertonic stress;urea. activates a characteristic subset of signaling events, which are in large part specific to cultured renal tubular epithelial cells. Interestingly, urea is protective of hypertonic NaCl-inducible apoptosis in this model. Details of this phenomenon are reviewed. The effect of urea has been likened to that of either hypertonicity or of a peptide mitogen. In preliminary expression array analyses, the profile of genes activated by urea stress in renal medullary cells, however, was found to be unique. (C) 2001 Elsevier Science Inc. All rights reserved.

A "DropChip" cell array for DNA and siRNA transfection combined with drug screening

We have developed a "DropChip" microarray for multiplexed cell-based assays to perform information-rich high-throughput screening. This microarray features cell culture nanoliter droplets on a glass slide;the culture's size, shape, and location are accurately controlled by surface tension. We report parallel gene expression and gene silencing analyses on the same array, combining nucleic acid transfection, anti-cancer drug screening, and cell cultures. In particular, we analyzed the synergic effects of siRNA and cisplatin on cancerous cells. With up to 100 cells per drop, we could carry out the detection and analysis of cell behavior at the individual cell level, using high-resolution fluorescence microscopy and automated image analysis. Nucleic and chemical compounds require early multiplexed testing using nanomolar quantities. The NanoDrop technology is a unique solution to perform cell-based assay in nanoliter drops, providing a major decrease of cost and time, as well as a precise description of the behavior of several cell types in a single test at the single cell level. The molecular genetic profile of neuroblastoma

Neuroblastoma is the most common extracranial solid tumour of childhood and is characterized by a remarkable heterogeneity in histology and molecular biology that is reflected in its clinical outcome. Unlike many paediatric malignancies, molecular genetic results are used for prognosis rather than diagnosis. The molecular genetic changes in neuroblastoma are reviewed and summarized. Some genetic changes (ploidy, MYCN copy number, 11q deletion) are used for risk stratification that determines patient treatment. Other genetic changes (e.g 1p deletion, 17q gain) are strong prognostic indicators for an unfavourable outcome. Mutations in individual genes (e.g ALK) are becoming important in personalizing therapy as more agents become available for 'druggable' targets. Newer genetic data related to miRNA expression and genome-wide association screening offer the promise of new avenues to pursue to improve the dismal outcome in high risk patients with neuroblastoma. © 2014 Elsevier Ltd.
