Solution of relativistic quantum optics problems using clusters of graphical processing units

Numerical solution of relativistic quantum optics problems requires high performance computing due to the rapid oscillations in a relativistic wavefunction. Clusters of graphical processing units are used to accelerate the computation of a time dependent relativistic wavefunction in an arbitrary external potential. The stationary states in a Coulomb potential and uniform magnetic field are determined analytically and numerically, so that they can used as initial conditions in fully time dependent calculations. Relativistic energy levels in extreme magnetic fields are recovered as a means of validation. The relativistic ionization rate is computed for an ion illuminated by a laser field near the usual barrier suppression threshold, and the ionizing wavefunction is displayed. The combination of emerging concepts, such as Fog Computing, Software Defined Networking and Network Function Virtualization will contribute to transform the network into a flexible and dynamical continuum of resources, on which services can be easily deployed and managed (network programmability). In this scenario, a major topic is the use of ad hoc h/w accelerators, in particular to provide the network with general purpose High Performance Computing capabilities, whose application has been so far limited to few highly specialized contexts, such as graphics or scientific computing. However, the use of h/w acceleration is generally considered in contrast with the main NFV concepts, and a major obstacle towards network programmability. This paper argues that, on the contrary, h/w acceleration and virtualization technologies are fully compatible, and together can greatly enhance the network infrastructure. In particular, the use of Graphic Computing units in Virtual Network Functions is analyzed, and their flexible management is considered, within the innovative NFV architecture designed by the EU FP7 T-Nova project.

Image Segmentations play a heavy role in areas such as computer vision and image processing due to its broad usage and immense applications. Because of the large importance of image segmentation a number of algorithms have been proposed and different approaches have been adopted. In this theme I tried to parallelize the image segmentation using a region growing algorithm. The primary goal behind this theme is to enhance performance or speed up the image segmentation on large volume image data sets, i.e. Very high resolution images (VHR). In parliamentary law to get the full advantage of GPU computing, equally spread the workload among the available threads. Threads assigned to individual pixels iteratively merge with adjacent segments and always ensuring the standards that the heterogeneity of image objects should be belittled. An experimental analysis upon different orbital sensor images has made out in order to assess the quality of results.

During the last decade, portable ultrasound devices have been proven beneficial in a variety of situations (e.g. OB/GYN, point of care and cardiovascular applications). The aim of this work is to investigate the feasibility of implementing standard signal and image processing algorithms on a tablet device, instead of the scanner's backend unit. Furthermore, the additional benefit of using the tablet's graphical processing unit to offload the CPU intensive tasks and balance the battery consumption was tested. A plugin for streaming data over a wired or wireless TCP/IP connection from an ultrasound scanner was implemented and data sent to a tablet device which runs the image and signal processing algorithms. The use of compute shaders for further optimizations was investigated. The prototype was tested by midwives, both experienced and inexperienced in the use of ultrasound, in Norway and South Africa. Afterwards they were asked to fill out standard system usability scale forms. Conclusively, most of the backend components of an ultrasound scanner can be implemented on a tablet's GPU. Compute shaders have a significant impact on battery consumption, which can be reduced by a factor of up to 3 and as such significantly extend the scanning time of a portable system.

Spectral unmixing has been a popular technique for analyzing remotely sensed hyperspectral images. The goal of unmixing is to find a collection of pure spectral signatures (called endmembers) that can explain each (possibly mixed) pixel of the scene as a combination of endmembers, weighted by their coverage fractions in the pixel or abundances. Over the last years, many algorithms have been presented to address the different parts of the spectral unmixing chain. These algorithms can be categorized in estimation of the number of end-members, identification of the endmember signatures, and estimation of the endmember's abundances on each pixel. This work presents a tool that integrates many efficient implementations of different methods in order to build more complex processing graphical chains. Also, the tool offers compatibility with the graphical processing unit (GPU), so that algorithms are automatically executed in parallel by the GPU (if available) in order to improve performance. The tool is available online from http://*** and has been validated with both synthetic and real hyper-spectral scenes providing state-of-the-art unmixing results. © 2015 IEEE.

Elviz - exploration of metagenome assemblies with an interactive visualization tool

Background: Metagenomics, the sequencing of DNA collected from an entire microbial community, enables the study of natural microbial consortia in their native habitats. Metagenomics studies produce huge volumes of data, including both the sequences themselves and metadata describing their abundance, assembly, predicted functional characteristics and environmental parameters. The ability to explore these data visually is critically important to meaningful biological interpretation. Current genomics applications cannot effectively integrate sequence data, assembly metadata, and annotation to support both genome and community-level inquiry. Results: Elviz (Environmental Laboratory Visualization) is an interactive web-based tool for the visual exploration of assembled metagenomes and their complex metadata. Elviz allows scientists to navigate metagenome assemblies across multiple dimensions and scales, plotting parameters such as GC content, relative abundance, phylogenetic affiliation and assembled contig length. Furthermore Elviz enables interactive exploration using real-time plot navigation, search, filters, axis selection, and the ability to drill from a whole-community profile down to individual gene annotations. Thus scientists engage in a rapid feedback loop of visual pattern identification, hypothesis generation, and hypothesis testing. Conclusions: Compared to the current alternative of generating a succession of static figures, Elviz can greatly accelerate the speed of metagenome analysis. Elviz can be used to explore both user-submitted datasets and numerous metagenome studies publicly available at the Joint Genome Institute (JGI). Elviz is freely available at http://***/viz and runs on most current web-browsers.

We explore how the big-three computing paradigms-symmetric multiprocessor, graphical processing units (GPUs), and cluster computing-can together be brought to bear on large-data Gaussian processes (GP) regression problems via a careful implementation of a newly developed local approximation scheme. Our methodological contribution focuses primarily on GPU computation, as this requires the most care and also provides the largest performance boost. However, in our empirical work we study the relative merits of all three paradigms to determine how best to combine them. The paper concludes with two case studies. One is a real data fluid-dynamics computer experiment which benefits from the local nature of our approximation;the second is a synthetic example designed to find the largest data set for which (accurate) GP emulation can be performed on a commensurate predictive set in under an hour.

Accelerated finite element elastodynamic simulations using the GPU

An approach is developed to perform explicit time domain finite element simulations of elastodynamic problems on the graphical processing unit, using Nvidia's CUDA. Of critical importance for this problem is the arrangement of nodes in memory, allowing data to be loaded efficiently and minimising communication between the independently executed blocks of threads. The initial stage of memory arrangement is partitioning the mesh;both a well established 'greedy' partitioner and a new, more efficient 'aligned' partitioner are investigated. A method is then developed to efficiently arrange the memory within each partition. The software is applied to three models from the fields of non-destructive testing, vibrations and geophysics, demonstrating a memory bandwidth of very close to the card's maximum, reflecting the bandwidth-limited nature of the algorithm. Comparison with Abaqus, a widely used commercial CPU equivalent, validated the accuracy of the results and demonstrated a speed improvement of around two orders of magnitude.
