4d Bioinformatics: A new look at the ribosome as an example

We have adapted the java Molecular Viewer (JMV) to virtual reality display environments, through a number of extensions to the java 3d code. Phylogenetic information derived from multiple alignments (temporal information) can be overlaid onto molecule structures (spatial information). The number of sequences included in the underlying multiple alignment can be changed instantaneously, resulting in dynamical updates of the displayed information. JMV was also extended to handle an infinite number of objects (molecules) in the same display. The objects can be manipulated in six degrees of freedom simultaneously or independently. We have used the small subunit ribosomal RNA to demonstrate the system (http://***), which can be used for any molecule with a resolved structure.

The Virtual Boutique is made out of three modules: the decor, the market and the search engine. The decor is the physical space occupied by The Virtual Boutique. It can reproduce any existing boutique. For this purpose, photogrammery is used. A set of pictures of a real boutique or space is taken and a virtual three-dimensional representation of this space is calculated from them. Calculations are performed with software developed at NRC. This representation consists of meshes and texture maps. The camera used in the acquisition process determines the resolution of the texture maps. decorative elements are added like painting, computer generated objects and scanned objects. The objects are scanned with a laser scanner developed at NRC. This scanner allows simultaneous acquisition of range and colour information based on white laser beam triangulation. The second module, the market, is made out of all the merchandises and the manipulators, which are used to manipulate and compare the objects. The third module, the search engine, can search the inventory based on an object shown by the customer in order to retrieve similar objects based on shape and colour. The items of interest are displayed in the boutique by reconfiguring the market space, which mean that the boutique can be continuously customised according to the customer's needs. The Virtual Boutique is entirely written in java 3d and can run in mono and stereo mode and has been optimised in order to allow high quality rendering.

The main objective of this research is to give a cognitive support to a person for understanding Hindi language text using automatic text visualization (ATV). ATV is especially useful for the persons with learning disabilities (Ld). This paper focuses on the background and complexity of the problem. The impact on comprehension through visualized text over reading the text is discussed. The architecture of Preksha - a Hindi text visulizer - is given and several illustrative examples of scenes generated using it are given.

In order to improve the production efficiency while facing today's manufacturing uncertainty, responsive and adaptive capabilities for rapid production changes are essential. This paper presents how dynamic control and real-time monitoring (embedded in a web-based Wise-ShopFloor framework) can integrate virtual models with real shop floors. Wise-ShopFloor (Web-based integrated sensor-driven e-ShopFloor) uses java technologies (e.g., java Servlet and java3d) for implementing the system. It allows the operators, both remote and on-site, to monitor and control machines, devices and operations on a shop floor, based on run-time information from the connected machines, devices and their sensors. Two case studies are presented to demonstrate the approach towards web-based adaptive manufacturing. The first demonstrating how OPC-technology is used to improve the monitoring and control capabilities of the production and the second one focusing on remote control of a robot eliminating the need of motion planning and tedious robot programming.

The paper presents a concept and implementation of a toolbox for the design and application of the tripod-based parallel kinematic machines (PKMs). The toolbox is a suite of design tools to support the users from the conceptual design to the actual application of the tripod-based PKMs. These design tools have been individually developed in different languages and they are integrated seamlessly using a java-based platform. Users can access all of the design tools through a user-friendly graphical interface. It is the first computer-aided design system specially developed for tripod-based PKMs. The toolbox includes some implementations of our innovative methodologies, such as a forward kinematics solver, the concept of joint workspace analysis, on-line monitoring based on forward kinematics, and the concept of motion purity analysis. The paper gives an overview on the toolbox architecture, GUI, and some key technologies.

The need of city 3d data is rising more and more with the development of the Internet, and the emphasis shifts from analysis to the sharing of city 3d data and information over the Internet. In internet, we lack uniform 3d data standard and 3d data cannot be shared and exchanged availably. The city Geography Mark-Up Language (CityGML) was developed as the standard language for exchanging and sharing city 3d data in Internet, which permits us to represent 3d city models. However, it is just a standard, we need to parse the main content and obtain 3d information by constructing certain classes considering of regular and irregular objects. So In this paper, we propose a kind of algorithm used for City 3d modeling based on CityGML, which contains a set of data structures to obtain city 3d information rapidly from the GML file, after analyzing CityGML files structure and parsing by the document Object Model (dOM). The experiment takes a regular and irregular objects for examples, the result shows that 3d data are extracted effectively, and visualized in web application using java 3d, and the data structures defined in the paper are very validated.

The visualization of pipe network has become one of the essential characteristics of urban pipe network management system. But for the distribution of related resources (e.g., data storage, modeling platform, etc.) and complex structure, the design and implementation of a pipe network visualization application is always a challenge. This contribution presents a service view in design and deployment phase to cope with the questions mentioned above, which takes separate resources as individual services and then make an integration to present Pipe network 3d visualization service architecture with those services. With this architecture, service providers will be able to assemble a pipe network 3d visualization service that serves the needs of a company (or authority) responsible for some particular underground pipe network systems. This paper presents the pipe network visualization service architecture and a developed pipe network visualization service prototype.

With the rapid development of computer graphics, distributed-computing and Internet, it is possible to achieve Internet-based virtual city. This paper dwells on the method of the terrain and its feature modeling and complex entity modeling in the virtual city. Then, discusses the method for Internet-based virtual city 3d visualization and the design of the Browser/Server architecture of the system of virtual city in the network environment. Finally, java and java 3d are used to show an experiment example, and the related conclusion about Internet-based virtual city 3d displaying and the client-side interactive operation is given.

Today's machining shop floors, characterized by large variety of products in small batch sizes, require dynamic control and real-time monitoring capabilities that are responsive and adaptive to the rapid changes of production capability and functionality. It is especially true when the shop floors are combined with the e-manufacturing concept. However, a highly efficient infrastructure that can integrate the pieces of automated equipment together and link them to the e-manufacturing is still missing. The objective of this research is to develop an appropriate methodology with open architecture for real-time monitoring and remote control of networked CNC machines. A framework named Wise-ShopFloor (Web-based-integrated sensor-driven e-ShopFloor) is designed for this purpose. Within the context, this paper presents a new enabling technology to bring traditional CNC machine tools on-line with combined monitoring and control capability. Issues such as architecture design, methodology development, and prototype implementation are addressed through a milling machine case study. It is expected that the developed technology can be readily applied to real shop floor environments with increased productivity, flexibility, and responsiveness.
