Concurrent Programs are hard to analyze or debug due to the complex program logic and unpredictable execution environment. In practice, ordinary programmers often adopt existing well-designed concurrency related api (e.g., those in ***) so as to avoid dealing with these issues. These api can however often be used incorrectly, which results in hard-to-debug concurrent bugs. In this work, we propose an approach for enforcing the correct usage of concurrency-related java api. Our idea is to annotate concurrency-related java classes with annotations related to misuse of these api and develop lightweight type checker to detect concurrent api misuse based on the annotations. To automate this process, we need to solve two problems: (1) how do we obtain annotations of the relevant api;and (2) how do we systematically detect concurrent api misuse based on the annotations? We solve the first problem by extracting annotations from the api documentation using natural language processing techniques. We solve the second problem by implementing our type checkers in the Checker Framework to detect concurrent api misuse. We apply our approach to extract annotations for all classes in the java standard library and use them to detect concurrent api misuse in open source projects on GitHub. We confirm that concurrent api misuse is common and often results in bugs or inefficiency.

The purpose of this paper is to present how EPG events coming from a DTV transport stream can be searched by system wide search application on a embedded DTV device that is running Android OS. Our proposal for this integration relies on a Quick Search Box as main search GUI application on Android OS. This implementation will be based on extension of DTV java api for getting and searching of the EPG information.

We here present jmzML, a java api for the Proteomics Standards Initiative mzML data standard. Based on the java Architecture for XML Binding and XPath-based XML indexer random-access XML parser, jmzML can handle arbitrarily large files in minimal memory, allowing easy and efficient processing of mzML files using the java programming language. jmzML also automatically resolves internal XML references on-the-fly. jmzIdentML api: A java interface to the mzIdentML standard for peptide and protein identification data

We present a java application programming interface (api), jmzIdentML, for the Human Proteome Organisation (HUPO) Proteomics Standards Initiative (PSI) mzIdentML standard for peptide and protein identification data. The api combines the power of java Architecture of XML Binding (JAXB) and an XPath-based random-access indexer to allow a fast and efficient mapping of extensible markup language (XML) elements to java objects. The internal references in the mzIdentML files are resolved in an on-demand manner, where the whole file is accessed as a random-access swap file, and only the relevant piece of XMLis selected for mapping to its corresponding java object. The apiis highly efficient in its memory usage and can handle files of arbitrary sizes. The apifollows the official release of the mzIdentML (version 1.1) specifications and is available in the public domain under a permissive licence at .

The use of Single Instruction Multiple Data (SIMD) operations can be instrumental in meeting the needs of high performance computations. Most languages, including C/C++, give a user the power to directly exploit this hardware and inherent parallelism. We have created are targetable native SIMD library which java programmers are now able to use to directly access SIMD intrinsics including MMX, SSE1, SSE2 and SSE3 through prescribed java methods in an api. This api gives users direct control over their high-performance computations instead of solely relying on the SIMD optimizations of the java Virtual Machine (JVM), or relying on a GPU which must send and receive the data from the CPU. Through the use of this java api and the included backing library, substantial performance gains can be achieved on large and complex vector operations. We show an example for which the api obtains a 2x to 3x speed up for both small and large data sets as compared to solely relying on the SIMD optimizations in the JVM.

We have designed, developed and implemented a hierarchical web service using java as programming language, apache tomcat as web server, MySQL as database server to study the performance of the web service. The web service has been tested by deploying it on Mercury Load Runner to study various attributes like load and performance of the service, scalability and reliability. In this paper, we will present in details the architecture of the service, its testing procedure and the result of different testing, performed on the service.

e!DAL - a framework to store, share and publish research data

Background: The life-science community faces a major challenge in handling "big data", highlighting the need for high quality infrastructures capable of sharing and publishing research data. Data preservation, analysis, and publication are the three pillars in the "big data life cycle". The infrastructures currently available for managing and publishing data are often designed to meet domain-specific or project-specific requirements, resulting in the repeated development of proprietary solutions and lower quality data publication and preservation overall. Results: e!DAL is a lightweight software framework for publishing and sharing research data. Its main features are version tracking, metadata management, information retrieval, registration of persistent identifiers (DOI), an embedded HTTP(S) server for public data access, access as a network file system, and a scalable storage backend. e!DAL is available as an api for local non-shared storage and as a remote api featuring distributed applications. It can be deployed "out-of-the-box" as an on-site repository. Conclusions: e!DAL was developed based on experiences coming from decades of research data management at the Leibniz Institute of Plant Genetics and Crop Plant Research (IPK). Initially developed as a data publication and documentation infrastructure for the IPK's role as a data center in the DataCite consortium, e! DAL has grown towards being a general data archiving and publication infrastructure. The e!DAL software has been deployed into the Maven Central Repository.

Mass-spectrometry-based proteomics has evolved into a high-throughput technology in which numerous large-scale data sets are generated from diverse analytical platforms. Furthermore, several scientific journals and funding agencies have emphasized the storage of proteomics data in public repositories to facilitate its evaluation, inspection, and reanalysis.(1) As a consequence, public proteomics data repositories are growing rapidly. However, tools are needed to integrate multiple proteomics data sets to compare different experimental features or to perform quality control analysis. Here, we present a new java stand-alone tool, Proteomics Assay COMparator (PACOM), that is able to import, combine, and simultaneously compare numerous proteomics experiments to check the integrity of the proteomic data as well as verify data quality. With PACOM, the user can detect source of errors that may have been introduced in any step of a proteomics workflow and that influence the final results. Data sets can be easily compared and integrated, and data quality and reproducibility can be visually assessed through a rich set of graphical representations of proteomics data features as well as a wide variety of data filters. Its flexibility and easy-to-use interface make PACOM a unique tool for daily use in a proteomics laboratory. PACOM is available at https://***/smdb21/pacom.

The jmzQuantML programming interface and validator for the mzQuantML data standard

The mzQuantML standard from the HUPO Proteomics Standards Initiative has recently been released, capturing quantitative data about peptides and proteins, following analysis of MS data. We present a java application programming interface (api) for mzQuantML called jmzQuantML. The api provides robust bridges between java classes and elements in mzQuantML files and allows random access to any part of the file. The api provides read and write capabilities, and is designed to be embedded in other software packages, enabling mzQuantML support to be added to proteomics software tools (). The mzQuantML standard is designed around a multilevel validation system to ensure that files are structurally and semantically correct for different proteomics quantitative techniques. In this article, we also describe a java software tool () for validating mzQuantML files, which is a formal part of the data standard.
