An application for the fracture characterisation of quasi-brittle materials taking into account fracture process zone influence

The paper introduces a java application programmed for the advanced determination of the fracture characteristics of silicate-based materials failing in a quasi-brittle manner. The tool reconstructs the progress of a quasi-brittle fracture from the measured load-displacement curve and the knowledge of basic mechanical properties of the material. The main contribution of the proposed approach is that it takes the characteristics of the Fracture Process Zone (FPZ, particularly its extent, i.e. its size and shape) evolving at the tip of the propagating crack during the failure process into account and incorporates them into the fracture-mechanical parameter evaluation procedure(s). This approach is expected to substantially diminish the influence of the test specimen's size/shape and the test geometry on the values of the parameters of nonlinear fracture models determined from the records of fracture tests on laboratory specimens. The application implements a developed technique for estimation of the size and shape of the FPZ. The technique is based on an amalgamation of several modelling concepts dealing with the failure of structural materials, i.e. multi-parameter linear elastic fracture mechanics, classical nonlinear fracture models for concrete (equivalent elastic crack and cohesive crack models), and the plasticity approach. The knowledge of the FPZ's extent is employed for the relation of a part of the entire work of fracture to its characteristics within the presented approach. The verification and validation of the developed technique is performed via numerical simulations using the authors' own computational code based on physical discretization of continuum and selected sets of experimental evidence published in the literature. This paper proposes a graph building algorithm that transforms geo-location data into a network graph, which could be useful for applications involving navigation aids or robotics. At first, our new method takes data from source Keynote Markup Language 2.2 format (KML 2.2) files such as extracted from Google Maps. Then, our algorithm creates a directed, acyclical graph which is displayed and overlayed afterwards in Google Earth. A java application has been built to implement and test the system based on the graph building algorithm for the analysis of ski piste maps. Testing of the graph, in context of ski resorts, demonstrates that the algorithm is accurate and suitable for use in Geographical Information Systems (GIS). Moreover, the performance of the algorithm has been analysed. It shows that, with the size of the network graphs produced and the available hardware, our algorithm is computationally efficient.

This paper describes technical aspects and details of the trigger system of NA61/SHINE experiment. The SPS Heavy Ion and Neutrino Experiment (SHINE) is a large acceptance hadron spectrometer designed for comprehensive studies of hadron production in hadron-proton, hadron-nucleus and nucleus-nucleus collisions at the CERN Super Proton Synchrotron. The NA61/SHINE physics programme requires measurements of a large number of reactions recorded using different trigger conditions. This motivated a flexible solution for the NA61/SHINE trigger system. The trigger uses signals from scintillation, Cherenkov and calorimeter detectors. In total up to 16 signals have to be processed for a trigger decision. The core of the system is based on a single field-programmable gate array (FPGA), running with a 120 MHz clock which offers a resolution of 8.3 ns. Moreover, it is capable of parallel selecting events which satisfy up to four trigger definitions. Events corresponding to these trigger definitions are recorded with relative frequencies which can be selected using 12 bit prescalers. The working parameters of the trigger, such as coincidences and delays, are set up remotely via a java application, designed to be handled by users. The performance parameters are monitored by Python based monitoring software, which is capable of displaying values of beam counters and beam time structure. Furthermore, the monitoring software calculates summary information, such as trigger probabilities, which are crucial from a user's point of view. It also detects pre-failure states of the trigger system, such as false scaler counts, and gives the opportunity to prepare the necessary repair procedure before reaching an irrecoverable state.

jSimMacs for GROMACS: A java application for Advanced Molecular Dynamics Simulations with Remote Access Capability

Molecular dynamics (MD) is a technique to simulate movements of molecular structures to understand their functional behavior. GROMACS is a software package primarily developed for biological MD and offers a huge amount of possible options and settings for tailoring the simulations. This makes it powerful but also complicated to handle. We introduce jSimMacs, a java application for creating molecular dynamics projects in GROMACS. It simplifies the handling of files and options via an intuitive user interface. Users unexperienced in MI) can work aiong prepared lines,. while experts. may enjoy a significant'rielief from the tedium of typing and scripting. Furthermore, jSimMacs supports 3D interactivity and the launch of'remote projects on other computers accessible via networks. Thus, jSimMacs not only opens GROMACS to a broader public but also eases the burden of performing series of MD runs, as necessary in parameter studies.

MQN-Mapplet: Visualization of Chemical Space with Interactive Maps of Drug Bank, ChEMBL, Pub Chem, GDB-11, and GDB-13

The MQN-mapplet is a java application giving access to the structure of small molecules in large databases via color-coded maps of their chemical space. These maps are projections from a 42-dimensional property space defined by 42 integer value descriptors called molecular quantum numbers (MQN), which count different categories of atoms, bonds, polar groups, and topological features and categorize molecules by size, rigidity, and polarity. Despite its simplicity, MQN-space is relevant to biological activities. The MQN-mapplet allows localization of any molecule on the color-coded images, visualization of the molecules, and identification of analogs as neighbors on the MQN-map or in the original 42-dimensional MQN-space. No query molecule is necessary to start the exploration, which may be particularly attractive for nonchemists. To our knowledge, this type of interactive exploration tool is unprecedented for very large databases such as Pub Chem and GDB-13 (almost one billion molecules). sscMap: An extensible java application for connecting small-molecule drugs using gene-expression signatures

Background: Connectivity mapping is a process to recognize novel pharmacological and toxicological properties in small molecules by comparing their gene expression signatures with others in a database. A simple and robust method for connectivity mapping with increased specificity and sensitivity was recently developed, and its utility demonstrated using experimentally derived gene signatures. Results: This paper introduces sscMap (statistically significant connections' map), a java application designed to undertake connectivity mapping tasks using the recently published method. The software is bundled with a default collection of reference gene-expression profiles based on the publicly available dataset from the Broad Institute Connectivity Map 02, which includes data from over 7000 Affymetrix microarrays, for over 1000 small-molecule compounds, and 6100 treatment instances in 5 human cell lines. In addition, the application allows users to add their custom collections of reference profiles and is applicable to a wide range of other 'omics technologies. Conclusion: The utility of sscMap is two fold. First, it serves to make statistically significant connections between a user-supplied gene signature and the 6100 core reference profiles based on the Broad Institute expanded dataset. Second, it allows users to apply the same improved method to custom-built reference profiles which can be added to the database for future referencing. Many applications suffer from run-time bloat: excessive memory usage and work to accomplish simple tasks. Bloat significantly affects scalability and performance, and exposing it requires good diagnostic tools. We present a novel analysis that profiles the run-time execution to help programmers uncover potential performance problems. The key idea of the proposed approach is to track object references, starting from object creation statements, through assignment statements, and eventually statements that perform useful operations. This propagation is abstracted by a representation we refer to as a reference propagation graph. This graph provides path information specific to reference producers and their run-time contexts. Several client analyses demonstrate the use of reference propagation profiling to uncover runtime inefficiencies. We also present a study of the properties of reference propagation graphs produced by profiling 36 java programs. Several cases studies discuss the inefficiencies identified in some of the analyzed programs, as well as the significant improvements obtained after code optimizations.

SDAR: a practical tool for graphical analysis of two-dimensional data

Background: Two-dimensional data needs to be processed and analysed in almost any experimental laboratory. Some tasks in this context may be performed with generic software such as spreadsheet programs which are available ubiquitously, others may require more specialised software that requires paid licences. Additionally, more complex software packages typically require more time by the individual user to understand and operate. Practical and convenient graphical data analysis software in java with a user-friendly interface are rare. Results: We have developed SDAR, a java application to analyse two-dimensional data with an intuitive graphical user interface. A smart ASCII parser allows import of data into SDAR without particular format requirements. The centre piece of SDAR is the java class GraphPanel which provides methods for generic tasks of data visualisation. Data can be manipulated and analysed with respect to the most common operations experienced in an experimental biochemical laboratory. Images of the data plots can be generated in SVG-, TIFF- or PNG-format. Data exported by SDAR is annotated with commands compatible with the Grace software. Conclusion: Since SDAR is implemented in java, it is truly cross-platform compatible. The software is easy to install, and very convenient to use judging by experience in our own laboratories. It is freely available to academic users at http://***/pcsb/. To download SDAR, users will be asked for their name, institution and email address. A manual, as well as the source code of the GraphPanel class can also be downloaded from this site.

Detecting Similar Software Applications

Although popular text search engines allow users to retrieve similar web pages, source code search engines do not have this feature. Detecting similar applications is a notoriously difficult problem, since it implies that similar high-level requirements and their low-level implementations can be detected and matched automatically for different applications. We created a novel approach for automatically detecting Closely reLated applications (CLAN) that helps users detect similar applications for a given java application. Our main contributions are an extension to a framework of relevance and a novel algorithm that computes a similarity index between java applications using the notion of semantic layers that correspond to packages and class hierarchies. We have built CLAN and we conducted an experiment with 33 participants to evaluate CLAN and compare it with the closest competitive approach, MUDABlue. The results show with strong statistical significance that CLAN automatically detects similar applications from a large repository of 8,310 java applications with a higher precision than MUDABlue.
