This paper addresses the issue of modelling concurrent systems whose structure is subject to changes by using an extension of the Petri nets formalism. Within this scope, we introduce the concept of reconfigurable finite capacity Petri nets and we apply it to a flexible manufacturing system model. Besides providing the designer a facile means of expressing the dynamic character of the flexible manufacturing system, the formalism also simplifies the model. In the second part of the paper we present and also compare the Petri net model and the equivalent reconfigurable finite capacity Petri net model for a such a system and we evaluate these models using PetriNetExec, a software library supporting the integration of Petri nets into java applications.

This paper describes data handling within a web-based information system in terms of data standardization, data modeling and data ingestion. The information system developed under the premise to make all datasets generated within the WISDOM project available for regional decision makers is based on a PostgreSQL object-relational database. Data standardization in this context is implemented by project specific guidelines that follow international standards like IS019115/19139 or OGC compliant Styled Layer Descriptors (SLD). Data modeling on the other hand improves data retrieval and accessibility by adding contextual information to all datasets through the registration to spatial, thematic and temporal reference objects. Ingesting new datasets into the information system is done in an automatic way for spatial datasets using a java application, while non-spatial datasets have to be ingested by SQL commands. Implementing web-based interfaces to enable registered users to upload new datasets is a future task.

We present Communix, a collaborative deadlock immunity framework for java programs. Deadlock immunity enables applications to avoid deadlocks that they previously encountered. Dimmunix [1], our deadlock immunity system, detects deadlocks and saves their signatures at runtime, then avoids execution flows that match these signatures;a signature is an abstraction of the execution flow that led to deadlock. Dimmunix needs all the deadlock bugs in an application to manifest, in all possible ways, in order to provide full protection against deadlocks for that application. Communix addresses this shortcoming by distributing the deadlock signatures produced by Dimmunix. The signatures of a deadlock can protect against the deadlock any user connected to the Internet and running the same application, even if he/she did not experience the deadlock yet. Besides signature distribution, Communix provides signature validation and generalization. Signature validation ensures that the incoming signatures match the target applications, and protect the users against malicious signatures. Signature generalization keeps the repository of deadlock signatures compact, by merging multiple deadlock signatures into one signature. Communix is application agnostic, i.e., it is applicable to any java application. Communix is efficient and scalable, and can effectively protect java applications against malicious signatures.

THOR: A performance analysis tool for java applications running on multicore systems

The growing scale of available commercial multicore systems has increased the need for concurrent programming, because these systems expose hardware parallelism to the programmer that must be explicitly managed in software. Commercial software developers that are traditionally skilled in sequential programming are now forced to reason about concurrency to exploit multicore parallelism. More than ever, this new group of concurrent programmers has to rely on performance tools for help. This paper introduces a new tool called THOR, which addresses the complexities introduced by multicore parallelism by organizing views in terms of java (R) threads and using vertical profiling techniques to understand the state of a java thread at all layers of the execution stack. Data collection supports visualization by tagging each trace event with a corresponding thread identifier and with a time-stamp from the machine's high-resolution timer. By exhaustively tracing fine-grain events, such as operating system context switches and java lock contention, data collection allows a user to utilize visualization to reconstruct the precise behavior of his application. In this paper, we present the details of the THOR architecture and design. THOR is currently available from IBM alphaWorks (R) as part of the multicore software development kit.

SARANEA: A Freely Available Program To Mine Structure-Activity and Structure-Selectivity Relationship Information in Compound Data Sets

We introduce SARANEA, ail open-source java application for interactive exploration Of Structure-activity relationship (SAR) and structure-selectivity relationship (SSR) information ill Compound sets of any source. SARANEA integrates various SAR and SSR analysis functions, and utilizes a network-like similarity graph data structure for visualization. The program enables the systematic detection of activity and selectivity cliffs and corresponding key compounds across multiple targets. Advanced SAR analysis functions implemented in SARANEA include, among others, layered chemical neighborhood graphs, cliff indices, selectivity trees, editing functions for molecular networks and pathways, bioactivity summaries of key compounds, and markers for bioactive compounds having potential side effects. We report the application of SARANEA to identify SAR and SSR determinants ill different sets of serine protease inhibitors. It is found that key compounds can influence SARs and SSRs in rather different ways. Such compounds and their SAR/SSR characteristics can be systematically identified and explored using SARANEA. The program and source code are made freely available under the GNU General Public License.

This paper deals with the development of VoIP (Voice Over Internet Protocol) softphone in java language. The first two chapters include the present state in the field of VoIP, the SIP (Session Initiation Protocol), the networks using this protocol and the basic scheme of voice call. The second part of the article is about a development a new softphone in java language. The java Media Framework is used for audio compression and multimedia data transmission while some parts of JAIN SIP library are used for signalization. The last section of the paper deals with upgrading the developed VoIP softphone, and with the future work.

Causality is not only a matter of causal statements, but also of conditional sentences. In conditional statements, causality generally emerges from the entailment relationship between the antecedent and the consequence. This entailment is frequently vague and uncertain in nature. In this article, we present a method of retrieving crisp and imperfect conditional and causal sentences identified by some linguistic patterns. These sentences are pre-processed to obtain both single cause-effect structures and causal chains. The result is displayed automatically in an imperfect causal graph by means of a java application. The causal graph shows the strenght of the causal link labelling it with a fuzzy quantifier and the intensity of the cause or effect nodes with linguistics hedges. The knowledge base used to provide automatic information based on causal relations was some medical texts, suited for the described process.

Fast implementation of a scan statistic for identifying chromosomal patterns of genome wide association studies

In order to take into account the complex genomic distribution of SNP variations when identifying chromosomal regions with significant SNP effects, a single nucleotide polymorphism (SNP) association scan statistic was developed. To address the computational needs of genome wide association (GWA) studies, a fast java application, which combines single-locus SNP tests and a scan statistic for identifying chromosomal regions with significant clusters of significant SNP effects, was developed and implemented. To illustrate this application, SNP associations were analyzed in a pharmacogenomic study of the blood pressure lowering effect of thiazide-diuretics (N = 195) using the Affymetrix Human Mapping 100 K Set. 55,335 tagSNPs (pair-wise linkage disequilibrium R(2) < 0.5) were selected to reduce the frequency correlation between SNPs. A typical workstation can complete the whole genome scan including 10,000 permutation tests within 3 h. The most significant regions locate on chromosome 3, 6, 13 and 16, two of which contain candidate genes that may be involved in the underlying drug response mechanism. The computational performance of ChromoScan-GWA and its scalability were tested with up to 1,000,000 SNPs and up to 4000 subjects. Using 10,000 permutations, the computation time grew linearly in these datasets. This scan statistic application provides a robust statistical and computational foundation for identifying genomic regions associated with disease and provides a method to compare GWA results even across different platforms.
