The VirusBanker database uses a java program to allow flexible searching through Bunyaviridae sequences

Background: Viruses of the Bunyaviridae have segmented negative-stranded RNA genomes and several of them cause significant disease. Many partial sequences have been obtained from the segments so that GenBank searches give complex results. Sequence databases usually use HTML pages to mediate remote sorting, but this approach can be limiting and may discourage a user from exploring a database. Results: The VirusBanker database contains Bunyaviridae sequences and alignments and is presented as two spreadsheets generated by a java program that interacts with a MySQL database on a server. Sequences are displayed in rows and may be sorted using information that is displayed in columns and includes data relating to the segment, gene, protein, species, strain, sequence length, terminal sequence and date and country of isolation. Bunyaviridae sequences and alignments may be downloaded from the second spreadsheet with titles defined by the user from the columns, or viewed when passed directly to the sequence editor, Jalview. Conclusion: VirusBanker allows large datasets of aligned nucleotide and protein sequences from the Bunyaviridae to be compiled and winnowed rapidly using criteria that are formulated heuristically.

The multivariate normality assumption is used in many multivariate statistical analyses. It is, therefore, important to assess the validity of this assumption. The main aim of this study is to develop a java program for applying the recently developed Z(p) and C-p test statistics. Tracing is an important technique for program comprehension and software maintenance. Existing trace tools have some limitations, such as requiring instrumentation. This paper presents a tracer, MuTT, which can be used to collect the run-time information of multi-threaded java programs without source code or JVM instrumentation. We also propose guidelines to use MuTT for feature location in Object-Oriented Systems, particularly in the Event-Driven Systems. We conduct two case studies and the result demonstrates that MuTT can provide effective tracing and can be used for feature location, especially with the help of GREP.

Many recent studies on fault localization based on program slicing have mainly focused on static slicing techniques, while the research on fault localization using dynamic slicing tool is insufficient. One reason is that dynamic slicing tools are less available than static ones. In our paper, we present the use of the dynamic slicing tool, JSlice, which is a dynamic slicing tool available for java programs. Our experiments choose six representative java programs, all of which were java version of Siemens programs which were translated from C version. The results show that dynamic slicing can effectively locate faults and JSlice is an effective dynamic slicing tool.

Feed resources, livestock production and soil carbon dynamics in Teghane, Northern Highlands of Ethiopia

In the Northern Highlands of Ethiopia, integrated crop-livestock production within smallholder farms is the dominant form of agricultural production. Feed availability and quality are serious constraints to livestock production in Ethiopia in general, and in its Northern Highlands in particular. The objective of this study was to describe the relationship between feed availability and quality and live weight gain, milk and manure production and the soil C balance in Teghane, Northern Highlands of Ethiopia. The so-called java model procedure, that essentially predicts metabolizable energy intake and animal production on the basis of feed quality and quantity, has been used and linked to a soil carbon balance. Forages were ranked according to their quality (on the basis of metabolizable energy intake by livestock) in descending order. Rations were formulated by stepwise including components of increasingly lower quality to calculate the trade-offs between feed quantity and quality. In the model, the soil C balance was described in relation to soil organic matter decomposition, C input from roots, grazing and/or harvesting losses, feed residues and manure. Moreover, an analysis of monetary values of live weight gain/loss, manure and draught power is included. The results of the model showed that mean daily live weight gain and milk production per TLU continuously increased with decreasing herd size, while total annual live weight gain reached a maximum (62 Mg) at the use of the 30% best feeds and a herd size of 630 TLU. Soil C balance at this level of feed use is negative and deteriorates with increasing feed use. The model estimated an optimum herd size of 926 TLU to attain the maximum combined monetary value of live weight gain, manure and draught power at 50% feed use. Actual herd size in the study area was 1506 TLU. Transgenic and conditional knockout mouse models play an important role in biomedical research and their use has grown exponentially in the last 5-10 years. Generating conditional knockouts often requires breeding multiple alleles onto the background of a single mouse or group of mice. Breeding these mice depends on parental genotype, litter size, transmission frequency, and the number of breeding rounds. Therefore, a well planned breeding strategy is critical for keeping costs to a minimum. However, designing a viable breeding strategy can be challenging. With so many different variables this would be an ideal task for a computer program. To facilitate this process, we created a java-based program called Conditional Allele Mouse Planner (CAMP). CAMP is designed to provide an estimate of the number of breeders, amount of time, and costs associated with generating mice of a particular genotype. We provide a description of CAMP, how to use it, and offer it freely as an application.

Interactive profiler: An intuitive, web-based statistical application in visualizing educational and marketing databases

Wde describe the design and implementation of a web-based statistical program-the Interactive Profiler (IP). The prototypical program, developed in java, was motivated by the need for the general public to query against data collected from the National Assessment of Educational Progress (NAEP), a large-scale US survey of the academic state of American students. The emphasis of the program requirements is on bringing the NAEP data to a broader and not necessarily technically prepared audience. We show that the IP is an intuitive tool for visualizing students' profiles. Because the same principles for visualization apply to other databases, in this article we also demonstrate how IP can be used to visualize a large marketing database. Besides NAEP, our statistical visualization tool should be pertinent to other federally maintained databases and large-scale marketing databases.

Static program analysis usually consists of a number of steps, each producing partial results. For example, the points-to analysis step, calculating object references in a program, usually just provides the input for larger client analyses like reachability and escape analyses. All these analyses are computationally intense and it is therefore vital to create parallel approaches that make use of the processing power that comes from multiple cores in modern desktop computers. The present paper presents two parallel approaches to increase the efficiency of reachability analysis and escape analysis, based on a parallel points-to analysis. The experiments show that the two parallel approaches achieve a speed-up of 1.5 for reachability analysis and 3.8 for escape analysis on 8 cores for a benchmark suite of java programs.
