Open source license compliance (OSLC) is the process of ensuring that an organization satisfies the licensing requirements of the open source software it reuses, whether for its internal use or as a part of a product it ships. The major challenges of OSLC include component identification, provenance discovery, license identification, and licensing requirements analysis. Kenen is an approach that assists organizations in OSLC for java components.

Modern computer applications, especially at enterprise-level, are commonly deployed with a big number of clustered instances to achieve a higher system performance, in which case single machine based solutions are less cost-effective. However, how to effectively manage these clustered applications has become a new challenge. A common approach is to deploy a front-end load balancer to optimise the workload distribution between each clustered application. Since then, many research efforts have been carried out to study effective load balancing algorithms which can control the workload based on various resource usages such as CPU and memory. The aim of this paper is to propose a new load balancing approach to improve the overall distributed system performance by avoiding potential performance impacts caused by Major java Garbage Collection. The experimental results have shown that the proposed load balancing algorithm can achieve a significant higher throughput and lower response time compared to the round-robin approach. In addition, the proposed solution only has a small overhead introduced to the distributed system, where unused resources are available to enable other load balancing algorithms together to achieve a better system performance.

The preventive approach of software security is the basis of what is referred to as secure by design. The principle is to avoid vulnerabilities as soon as the system is designed. Several research work are aimed to this objective. Most of them rely on empirical studies which need a realistic corpus. This corpus holds applications with different vulnerabilities and others without any known vulnerability. To the best of our knowledge, such a security corpus does not exist. In this paper, we present a novel approach based on an automatic annotation process to build a security corpus for real java applications. Our approach takes advantage of several existing code scanners in order to annotate the corpus. We applied our process of vulnerability annotation on a well-known corpus, namely Qualitas Corpus, from the software engineering research community. We provide the resulting security corpus, namely SecureQualitas, to the research community. The experiments we conducted demonstrate that our approach gives better results than the scanners taken alone.

Many applications suffer from run-time bloat: excessive memory usage and work to accomplish simple tasks. Bloat significantly affects scalability and performance, and exposing it requires good diagnostic tools. We present a novel analysis that profiles the run-time execution to help programmers uncover potential performance problems. The key idea of the proposed approach is to track object references, starting from object creation statements, through assignment statements, and eventually statements that perform useful operations. This propagation is abstracted by a representation we refer to as a reference propagation graph. This graph provides path information specific to reference producers and their run-time contexts. Several client analyses demonstrate the use of reference propagation profiling to uncover runtime inefficiencies. We also present a study of the properties of reference propagation graphs produced by profiling 36 java programs. Several cases studies discuss the inefficiencies identified in some of the analyzed programs, as well as the significant improvements obtained after code optimizations.

A quality of multi-parameter approximation of the stress and displacement fields around a crack tip in a non-brittle material test specimen is studied in the paper. The stress field approximation using Williams power series is intended to be utilized for estimation of the nonlinear zone extent which potentially plays a role within methods for determination of true values of fracture parameters of materials exhibiting nonlinear failure. Considering the fact that in the case of elastic-plastic and especially quasi-brittle materials the size of this zone is substantial in comparison to the specimen dimensions, it is necessary to take a large region around the crack tip into account for this task. An automatic utility created to determine the values of coefficients of the higher order terms of Williams power series by usage of over-deterministic method applied on results of finite element analysis of arbitrary mode I test geometry is one of the tested procedures. The second one provides a backward reconstruction of the crack-tip stress field analytically by means of truncated Williams expansion. The developed procedures are based on the support of java programming language and considerably simplify analyses of the mechanical fields’ description in a farther distance from the crack-tip. The presented research is focused on optimization of selection of FE nodal results for improvement of accuracy of the approximation.

The MQN-mapplet is a java application giving access to the structure of small molecules in large databases via color-coded maps of their chemical space. These maps are projections from a 42-dimensional property space defined by 42 integer value descriptors called molecular quantum numbers (MQN), which count different categories of atoms, bonds, polar groups, and topological features and categorize molecules by size, rigidity, and polarity. Despite its simplicity, MQN-space is relevant to biological activities. The MQN-mapplet allows localization of any molecule on the color-coded images, visualization of the molecules, and identification of analogs as neighbors on the MQN-map or in the original 42-dimensional MQN-space. No query molecule is necessary to start the exploration, which may be particularly attractive for nonchemists. To our knowledge, this type of interactive exploration tool is unprecedented for very large databases such as Pub Chem and GDB-13 (almost one billion molecules). An application for the fracture characterisation of quasi-brittle materials taking into account fracture process zone influence

The paper introduces a java application programmed for the advanced determination of the fracture characteristics of silicate-based materials failing in a quasi-brittle manner. The tool reconstructs the progress of a quasi-brittle fracture from the measured load-displacement curve and the knowledge of basic mechanical properties of the material. The main contribution of the proposed approach is that it takes the characteristics of the Fracture Process Zone (FPZ, particularly its extent, i.e. its size and shape) evolving at the tip of the propagating crack during the failure process into account and incorporates them into the fracture-mechanical parameter evaluation procedure(s). This approach is expected to substantially diminish the influence of the test specimen's size/shape and the test geometry on the values of the parameters of nonlinear fracture models determined from the records of fracture tests on laboratory specimens. The application implements a developed technique for estimation of the size and shape of the FPZ. The technique is based on an amalgamation of several modelling concepts dealing with the failure of structural materials, i.e. multi-parameter linear elastic fracture mechanics, classical nonlinear fracture models for concrete (equivalent elastic crack and cohesive crack models), and the plasticity approach. The knowledge of the FPZ's extent is employed for the relation of a part of the entire work of fracture to its characteristics within the presented approach. The verification and validation of the developed technique is performed via numerical simulations using the authors' own computational code based on physical discretization of continuum and selected sets of experimental evidence published in the literature. Reasonable agreement is observed between the outputs of the presented semi-analytical technique and both the simulation results and the experimental data. (C) 2013 Elsevier Ltd. All rights reserved.

In this paper, we present a novel resilience improvement system for java applications. The unique feature of this system is to combine automated monitoring, automated perturbation injection, and automated resilience improvement. The latter is achieved thanks to the failure-oblivious computing, a concept introduced in 2004 by Rinard and colleagues. We design and implement the system as agents for the java virtual machine. We evaluate the system on two real-world applications: a file transfer client and an email server. Our results show that it is possible to automatically improve the resilience of java applications with respect to uncaught or mishandled exceptions.

In systems that support garbage collection, a tension exists between collecting garbage too frequently and not collecting garbage frequently enough. Garbage collection that occurs too frequently may introduce unnecessary overheads at the rist of not collecting much garbage during each cycle. On the other hand, collecting garbage too infrequently can result in applications that execute with a large amount of virtual memory (i.e., with a large footprint) and suffer from increased execution times die to paging. In this paper, we use a large colleciton of java applications and the highly tuned and widely used Boehm-Demers-Weiser (BDW) conservative mark-and-sweep garbage collector to experimentally examine the extent to which the frequency of garbage collectio impacts an application's execution time, footprint, and pause times. We use these results to devise some guidelines for controlling garbage and heap growth in a conservative garbage collection in order to minimize application execution times. Then we describe new strategies for controlling in order to minimize application execution times.

Fast implementation of a scan statistic for identifying chromosomal patterns of genome wide association studies

In order to take into account the complex genomic distribution of SNP variations when identifying chromosomal regions with significant SNP effects, a single nucleotide polymorphism (SNP) association scan statistic was developed. To address the computational needs of genome wide association (GWA) studies, a fast java application, which combines single-locus SNP tests and a scan statistic for identifying chromosomal regions with significant clusters of significant SNP effects, was developed and implemented. To illustrate this application, SNP associations were analyzed in a pharmacogenomic study of the blood pressure lowering effect of thiazide-diuretics (N = 195) using the Affymetrix Human Mapping 100 K Set. 55,335 tagSNPs (pair-wise linkage disequilibrium R(2) < 0.5) were selected to reduce the frequency correlation between SNPs. A typical workstation can complete the whole genome scan including 10,000 permutation tests within 3 h. The most significant regions locate on chromosome 3, 6, 13 and 16, two of which contain candidate genes that may be involved in the underlying drug response mechanism. The computational performance of ChromoScan-GWA and its scalability were tested with up to 1,000,000 SNPs and up to 4000 subjects. Using 10,000 permutations, the computation time grew linearly in these datasets. This scan statistic application provides a robust statistical and computational foundation for identifying genomic regions associated with disease and provides a method to compare GWA results even across different platforms.
