The source code for computer programs is destined to be read by compilers and consequently its internal structure is heavily constrained. The compiler neither knows nor cares about such things as a program's internal structure, the relationships between its components and their specifications, the way design patterns are instantiated, the best way to explain its algorithms or how it is intended to be used. People do. literate programming (LP) was invented by Donald Knuth as a way to address such problems. The idea is appealing but LP has not been adopted widely: the lack of good tools, difficulties with object-oriented languages and the limitations of a single psychological order are among the reasons. In this paper we report the development of theme-based literate programming (TBLP). Themes are extremely flexible: they may be aimed at particular reader groups or represent aspects of the program. Features of TBLP include an extended chunk model which accommodates a richer variety of types, an extended connection model which allows chunks to be threaded together :into multiple themes, an enhanced processing model which generalises tangling and weaving and a chunk-level version management system. XML is used to represent the web structure and XML-based technologies such as XSLT are used in processing. This provides flexibility and extensibility, allowing users to define new chunk types. An application which implements TBLP is presented and the integration of TBLP with software engineering processes is discussed.

In this paper, we introduce novel instructional approaches to engage students in using modelling with data to motivate and teach differential equations. Specifically, we introduce a pedagogical framework that will execute instructional modules to teach different solution techniques for differential equations through repositories and notebook environments during real-time instruction. Each of these teaching modules employs a literate programming approach that uses the notebook environment to explain the concepts in a natural language, such as English, interspersed with snippets of macros and traditional source code on a web browser. The pedagogical approach employed is reproducible and leads to openaccess material for students to motivate and teach differential equations efficiently. We will share examples of this framework applied to teaching advanced concepts such as machine learning and neural network approaches for solving ordinary and partial differential equations as well as estimating parameters in these equations for given datasets. Languages, literacies and literate programming: can we use the latest theories on how bilingual people learn to help us teach computational literacies?

In this theory paper, we explore the concept of translanguaging from bilingual education, and its implications for teaching and learning programming and computational thinking in especially computer science (CS) for all initiatives. We review theory from applied linguistics, literacy, and computational literacy, using translanguaging to examine how programming is and isn't like using human languages, ultimately framing CS as computational literacies. We describe a pedagogical approach to teaching computational literacies, providing a design narrative that describes activities from bilingual middle school classrooms integrating Scratch into academic subjects. We find that translanguaging pedagogy can leverage learners' (bilingual and otherwise) full linguistic repertoires as they engage with computational literacies. Our data helps demonstrate how translanguaging can be mobilized to do CS, which has implications for increasing equitable participation in computer science.

literate programming tools are used by millions of programmers today, and are intended to facilitate presenting data analyses in the form of a narrative. We interviewed 21 data scientists to study coding behaviors in a literate programming environment and how data scientists kept track of variants they explored. For participants who tried to keep a detailed history of their experimentation, both informal and formal versioning attempts led to problems, such as reduced notebook readability. During iteration, participants actively curated their notebooks into narratives, although primarily through cell structure rather than markdown explanations. Next, we surveyed 45 data scientists and asked them to envision how they might use their past history in a future version control system. Based on these results, we give design guidance for future literate programming tools, such as providing history search based on how programmers recall their explorations, through contextual details including images and parameters.

In an effort to effectively annotate and document a FORTRAN 90 module that extends the language's mathematical capabilities to performance of quaternion operations, the literate-Prog ramming paradigm is adopted. The basic principles of this paradigm are discussed through a short introduction to the features of a specific literate-programming system known as FWEB. This system is then employed for the efficient presentation of the FORTRAN 90 quaternion arithmetic module.

The problem examined in this paper is: How and to what extent can hypertext support literate programming in Smalltalk? In order to examine this question we have created a hypertext system which allows us to write Smalltalk code and documentation, and to link code and documentation freely. The literate programs created in hypertext differ from those created with traditional literate programming tools. The main difference is that hypertext-based program exposition promotes description of program dependencies and is perhaps less suited for the detailed exposition of algorithms.

Design Exposition with literate Visualization

We propose a new approach to the visualization design and communication process, literate visualization, based upon and extending, Donald Knuth's idea of literate programming. It integrates the process of writing data visualization code with description of the design choices that led to the implementation (design exposition). We develop a model of design exposition characterised by four visualization designer architypes: the evaluator, the autonomist, the didacticist and the rationalist. The model is used to justify the key characteristics of literate visualization: 'notebook' documents that integrate live coding input, rendered output and textual narrative;low cost of authoring textual narrative;guidelines to encourage structured visualization design and its documentation. We propose narrative schemas for structuring and validating a wide range of visualization design approaches and models, and branching narratives for capturing alternative designs and design views. We describe a new open source literate visualization environment, litvis, based on a declarative interface to Vega and Vega-Lite through the functional programming language Elm combined with markdown for formatted narrative. We informally assess the approach, its implementation and potential by considering three examples spanning a range of design abstractions: new visualization idioms;validation though visualization algebra;and feminist data visualization. We argue that the rich documentation of the design process provided by literate visualization offers the potential to improve the validity of visualization design and so benefit both academic visualization and visualization practice.

A tool for publishing reproducible algorithms & A reproducible, elegant algorithm for sequential experiments

Tools to ease the burden of reproducibility are important so computer science does not fall into the trap of "cargo cult" science: particularly publishing discussions of algorithms that look like algorithms but which do not work properly when they are copied from the paper. This paper introduces a tool, called relit, which makes it very easy to write about and publish correct algorithms, yet without restricting the author's style. In fact, relit can be used with any material: mathematics, proofs, algorithms or programs. It can be used in papers, in reports and books and, with analogous advantages, in student work where examiners may wish to automatically check what the student claims to have written is actually correct. To demonstrate relit, this paper presents a new, elegant algorithm for the design of sequential experiments to efficiently control bias, drift, random error, carry-over and other effects. The algorithm is written in C, in a clear style to simplify porting to other languages. We developed relit because it was impossible to find simple reproducible code for this problem, and we wanted to do better. Thanks to relit, the published algorithm is reproducible and works exactly as published in the present paper. This paper also includes discussion of the problems and opportunities of reproducibility and the essential contributions of relit-style approaches to improving the reliability of computer science publications. An R package that automatically collects and archives details for reproducible computing

Background: It is scientifically and ethically imperative that the results of statistical analysis of biomedical research data be computationally reproducible in the sense that the reported results can be easily recapitulated from the study data. Some statistical analyses are computationally a function of many data files, program files, and other details that are updated or corrected over time. In many applications, it is infeasible to manually maintain an accurate and complete record of all these details about a particular analysis. Results: Therefore, we developed the rctrack package that automatically collects and archives read only copies of program files, data files, and other details needed to computationally reproduce an analysis. Conclusions: The rctrack package uses the trace function to temporarily embed detail collection procedures into functions that read files, write files, or generate random numbers so that no special modifications of the primary R program are necessary. At the conclusion of the analysis, rctrack uses these details to automatically generate a read only archive of data files, program files, result files, and other details needed to recapitulate the analysis results. Information about this archive may be included as an appendix of a report generated by Sweave or knitR. Here, we describe the usage, implementation, and other features of the rctrack package. Unparsing expressions with prefix and postfix operators

Unparsing is the problem of transforming an internal representation of a program into an external, concrete syntax. In conjunction with prettyprinting, it is useful for generating readable programs from internal representations. If the target language uses prefix and postfix operators, the problem is nontrivial. This paper shows how to unparse expressions using a simple, bottom-up tree walk, which keeps track of the least tightly binding operator not enclosed by parentheses. During the tree walk, this operator is compared with the operator of the parent expression, and parentheses are inserted based on the precedence, associativity, and fixity (infix, prefix, or postfix) of the two operators. The paper is a literate program. It includes code for the unparser and for its inverse parser, both of which can handle operators of dynamically chosen precedence and associativity. Supporting such operators is useful for languages like ML, in which programmers may assign precedence and associativity to their own functions. (C) 1998 John Wiley & Sons, Ltd.
