The development and efficient utilization of molecular markers for the major quantitative trait locus of bacterial wilt resistance in potato

Bacterial wilt, caused by the Ralstonia solanacearum species complex (RSSC), is a severe disease that significantly threatens potato cultivation. Our previous research identified a major strain-specific resistance quantitative trait locus (QTL) on potato chromosome 6, designated as PBWR-6b, which exhibited resistance to Ralstonia pseudosolanacearum (phylotype I/biovar 3) strains of the RSSC, and was most effective at relatively low temperatures. In this study, we compared the nucleotide sequences of one of the candidate genes located within the QTL region of PBWR-6b between the parents used for the QTL analysis. We identified a resistance allele and developed an allele-specific molecular marker (Rbw6-1) for PBWR-6b. This marker assay detected this resistance allele only in genotypes derived from Inca-no-mezame among 107 cultivars and breeding clones;PBWR-6b is thought to have been derived from Solanum tuberosum spp. andigena, which is the hybrid parent of Inca-no-mezame. By utilizing the resistance allele-specific marker, resistant genotypes can be selected from both diploid and tetraploid populations. The inheritance mode of PBWR-6b was then inferred to exhibit dominant inheritance. Furthermore, we developed the Rbw6-2 marker, which can be incorporated into existing multiplex polymerase chain reaction (PCR) methods, to efficiently select resistance genes against bacterial wilt (PBWR-6b), golden cyst nematode (H1), Potato virus Y (Rychc), Potato virus X (Rx1), and late blight (R1 and Saya-akane-derived R2), thus significantly enhancing resistance breeding in potato.

mode of inheritance (MOI) is necessary for clinical interpretation of pathogenic variants;however, the majority of variants lack this information. Furthermore, variant effect predictors are fundamentally insensitive to recessive-acting diseases. Here, we present MOI-Pred, a variant pathogenicity prediction tool that accounts for MOI, and ConMOI, a consensus method that integrates variant MOI predictions from three independent tools. MOI-Pred integrates evolutionary and functional annotations to produce variant-level predictions that are sensitive to both dominant-acting and recessive-acting pathogenic variants. Both MOI-Pred and ConMOI show state-of-the-art performance on standard benchmarks. Importantly, dominant and recessive predictions from both tools are enriched in individuals with pathogenic variants for dominant- and recessive-acting diseases, respectively, in a real-world electronic health record (EHR)-based validation approach of 29,981 individuals. ConMOI outperforms its component methods in benchmarking and validation, demonstrating the value of consensus among multiple prediction methods. Predictions for all possible missense variants are provided in the "Data and code availability"section.

Background Prader-Willi syndrome (PWS) is a complex neurobehavioral disorder caused by failure of expression of paternally inherited genes in the PWS region of chromosome 15. Case characteristics Two siblings who both met the inclusion criteria for clinical diagnosis of PWS during neonatal period. Outcome Molecular genetic analysis demonstrated a 417-kb microdeletion within the 15q11.2 region inherited from siblings' paternal grandmother, involving key genes of PWS, except for UBE3A, which may explain why their father and paternal grandmother had a normal phenotype. Conclusion The findings may be helpful for better understanding of the underlying mechanism of this rare imprinting defect.

The power of generalized odds ratio in assessing association in genetic studies with known mode of inheritance

The generalized odds ratio (ORG) is a novel model-free approach to test the association in genetic studies by estimating the overall risk effect based on the complete genotype distribution. However, the power of ORG has not been explored and, particularly, in a setting where the mode of inheritance is known. A population genetics model was simulated in order to define the mode of inheritance of a pertinent gene-disease association in advance. Then, the power of ORG was explored based on this model and compared with the chi-square test for trend. The model considered bi- and tri-allelic gene-disease associations, and deviations from the Hardy-Weinberg equilibrium (HWE). The simulations showed that bi- and tri-allelic variants have the same pattern of power results. The power of ORG increases with increase in the frequency of mutant allele and the coefficient of selection and, of course, the degree of dominance of the mutant allele. The deviation from HWE has a considerable impact on power only for small values of the above parameters. The ORG showed superiority in power compared with the chi-square test for trend when there is deviation from HWE;otherwise, the pattern of results was similar in both the approaches.

Data on inheritance of race 2 anthracnose resistance in watermelon (Citrullus spp.) biparental mapping populations

Anthracnose of watermelon is caused by a fungal pathogen Colletotrichum orbiculare. We generated F-2 individuals from three different populations: Population 1 (PI 189225 x `New Hampshire Midget'), Population 2 (`Perola' x PI 189225), and Population 3 (`Verona' x PI 189225). The biparental F-2 populations, parents and F-1 individuals were inoculated with an isolate of race 2 anthracnose isolated from watermelon. Leaf lesions were visually rated seven days post inoculation on a scale of 0% (no lesion) to 100% (dead true leaf). Here we present the datasets obtained after the disease inoculation. The distribution of data obtained was visualized using histograms and goodness-of-fit was tested using Chi-Square. Genetics of anther indehiscence with exerted stigmas and its application in hybrid rice breeding

Complete indehiscence of anthers accompanied with exerted stigmas outside the hull could be useful in hybrid rice breeding if the genetics and possible environmental effects are well understood. Studies were undertaken to identify the sources, confirm the mode of inheritance, and examine the possible environmental effects and potential application of anther indehiscence with exerted stigmas in hybrid rice breeding. Direct and reciprocal crosses were made between Jasmine 85, selected interspecific and intersubspecific lines and two wide compatibility varieties. The resulting F1 progenies were evaluated for their expression of anther indehiscence and exerted stigmas. Expression of anther indehiscence with exerted stigmas by both direct and reciprocal crosses suggested no effect of cytoplasmic factors on the expression of the trait. Segregation analysis supported the 7:1 (indehiscence: dehiscence) mode of inheritance. Temperature and relative humidity could not modulate the fertility/sterility status of anther indehiscent plants. Utilization of anther indehiscence with exerted stigmas in hybrid rice breeding was hindered by trait fixation and propagation.

Dual resistance to lambda-cyhalothrin and dicrotophos in Hippodamia convergens (Coleoptera: Coccinellidae)

Insecticide resistance is usually associated with pests, but may also evolve in natural enemies. In this study, adult beetles of three distinct North American populations of Hippodamia convergens Guerin-Meneville, and the progeny of reciprocal crosses between the resistant and most susceptible population, were treated topically with varying concentrations of lambda-cyhalothrin and dicrotophos. In addition, the LD(50)s of both insecticides were applied in combination to resistant individuals. The developmental and reproductive performance of each population was assessed in the absence of insecticide exposure to compare baseline fitness. California and Kansas populations were susceptible to both materials, whereas Georgia (GA) beetles exhibited a resistance ratio (RR50) of 158 to lambda-cyhalothrin and 530 to dicrotophos. inheritance of lambda-cyhalothrin resistance was X-linked, whereas inheritance of dicrotophos resistance was autosomal. Mortality of resistant beetles treated with a mixture of LD(50)s of both materials was twice that of those treated with lambda-cyhalothrin alone, but not significantly different from those receiving dicrotophos alone. Life history parameters were largely similar among populations, except that Georgia beetles had higher egg fertility relative to susceptible populations. We conclude that the high levels of resistance to lambda-cyhalothrin and dicrotophos in Georgia beetles reflect heavy loads of these insecticides in local environments, most likely the large acreage under intensive cotton cultivation. Testing the Trend for Genotype Distribution of Hypertension Patients in Case-Control Studies

This study uses data from independent samples taken from two populations, each with the K distinct categories, which are the 2xK contingency tables. The goal here is to test whether there is a difference between two multinomial populations. When the categories are nominal, Pearson's chi squared test statistic is the most widely used method, but when the categories are ordered, it is not appropriate because of the ordinal nature. Cochran Armitage test is used for assessing the presence of an association for 2xK tables for specific scores, which use the ordinal information by assigning different weights. In the genetic studies, if the inheritance model is unknown, the weights are assigned according to the suspected model. The effect of the weights is discussed on Genetic Analysis Workshop 18 data. It is concluded that test scores have a significant effect on the test results depending on the genetic model.

Genetic Conservation of Phosphine Resistance in the Rice Weevil Sitophilus oryzae (L.)

High levels of resistance to phosphine in the rice weevil Sitophilus oryzae have been detected in Asian countries including China and Vietnam, however there is limited knowledge of the genetic mechanism of resistance in these strains. We find that the genetic basis of strong phosphine resistance is conserved between strains of S. oryzae from China, Vietnam, and Australia. Each of 4 strongly resistant strains has an identical amino acid variant in the encoded dihydrolipoamide dehydrogenase (DLD) enzyme that was previously identified as a resistance factor in Rhyzopertha dominica and Tribolium castaneum. The unique amino acid substitution, Asparagine > Threonine (N505T) of all strongly resistant S. oryzae corresponds to the position of an Asparagine > Histidine variant (N506H) that was previously reported in strongly resistant R. dominica. Progeny (F-16 and F-18) from 2 independent crosses showed absolute linkage of N505T to the strong resistance phenotype, indicating that if N505T was not itself the resistance variant that it resided within 1 or 2 genes of the resistance factor. Non-complementation between the strains confirmed the shared genetic basis of strong resistance, which was supported by the very similar level of resistance between the strains, with LC50 values ranging from 0.20 to 0.36 mg L-1 for a 48-h exposure at 25 degrees C. Thus, the mechanism of high-level resistance to phosphine is strongly conserved between R. dominica, T. castaneum and S. oryzae. A fitness cost associated with strongly resistant allele was observed in segregating populations in the absence of selection.

Methods for single marker association analysis are presented for binary and quantitative traits. For a binary trait, we focus on the analysis of retrospective case–control data using Pearson’s chi-squared test, the trend test and a robust test. For a continuous trait, typical methods are based on a linear regression model or the analysis of variance. We illustrate how these tests can be applied using a publicly available R package “Rassoc” and some existing R functions. Guidelines for single-marker analysis are provided. less
