Mitochondria, organelles that harbor their own circular genomes, are critical for energy production and homeostasis maintenance in eukaryotic cells. Recent studies discovered hundreds of mitochondria-encoded noncoding rnas (mt-ncrnas), including novel subtypes of mitochondria-encoded circular rnas (meccirnas) and mitochondria-encoded double-stranded rnas (mt-dsrnas). Here, we discuss the emerging field of mt-ncrnas by reviewing their expression patterns, biogenesis, metabolism, regulatory roles, and functional mechanisms. Many mt-ncrnas have regulatory roles in cellular physiology, and some are as-sociated with, or even act as, causal factors in human diseases. We also highlight developments in technologies and methodologies and further insights into future perspectives and challenges in studying these noncoding rnas, as well as their potential biomedical applications.

The transcription factor Zinc finger E-box binding 1 (ZEB1) displays a range of regulatory activities in cell function and embryonic development, including driving epithelial-mesenchymal transition. Several aspects of ZEB1 function can be regulated by its functional interactions with noncoding rna types, namely micrornas (mirnas) and long noncoding rnas (lncrnas). Increasing evidence indicates that ZEB1 importantly influences cancer initiation, tumor progression, metastasis, and resistance to treatment. Cancer is the main disease-related cause of death in children and adolescents. Although the role of ZEB1 in pediatric cancer is still poorly understood, emerging findings have shown that it is expressed and regulates childhood solid tumors including osteosarcoma, retinoblastoma, neuroblastoma, and central nervous system tumors. Here, we review the evidence supporting a role for ZEB1, and its interplays with mirnas and lncrnas, in pediatric cancers.

Increasingly complex networks of noncoding rnas are being found to play important and diverse roles in the regulation of gene expression throughout the genome. Many lines of evidence are linking mutations and dysregulations of noncoding rnas to a host of human diseases, and noncoding rnas have been implicated in the molecular pathogenesis of some neurodegenerative disorders. The expansion of trinucleotide repeats is now recognized as a major cause of neurological disorders. Here we will review our current knowledge of the proposed mechanisms behind the involvement of noncoding rnas in the molecular pathogenesis of neurodegenerative disorders, particularly the sequestration of specific rna-binding proteins, the regulation of antisense transcripts, and the role of the microrna pathway in the context of known neurodegenerative disorders caused by the expansion of trinucleotide repeats. Several reports over the last 10 years provided evidence that long noncoding rnas (Incrnas) are often altered in bladder cancers. Incrnas are longer than 200 nucleotides and function as important regulators of gene expression, interacting with the major pathways of cell growth, proliferation, differentiation, and survival. A large number of Incrnas has oncogenic function and is more expressed in tumor compared with normal tissues. Their overexpression may be associated with tumor formation, progression, and metastasis in a variety of tumors including bladder cancer. Although Incrnas have been shown to have critical regulatory roles in cancer biology, the biological functions and prognostic values in nonmuscle-invasive bladder cancer remain largely unknown. Nevertheless, a growing body of evidence suggests that several Incrnas expression profiles in bladder malignancies are associated with poor prognosis, and they can be detected in biological fluids, such as urines. Here, we review current progress in the biology and the implication of Incrnas associated with bladder cancer, and we discuss their potential use as diagnosis and prognosis biomarkers in bladder malignancies with a focus on their role in high-risk nonmuscle-invasive tumors.

Gastric cancer (GC) is one of the most common malignant cancers that seriously affect human health. Autophagy is a highly conserved self-defense mechanism found to plays an important role in the occurrence, progression, drug resistance, and prognosis of GC. noncoding rnas (ncrnas) play a critical role in the occurrence and development of a variety of diseases including GC. In recent years, increasing attention has been given to research on autophagy-related ncrnas, such as mirna, lncrna, and circrna in GC. Herein, we briefly summarize the roles, functions, and the research progress of autophagy and autophagy-related ncrnas in GC with a focus on the potential application in GC tumorigenesis, development, prognosis, and drug resistance. We also discussed prospects of clinical application, future research direction, and challenges in future research of autophagy-related ncrnas.

ABSTR A C T noncoding rnas (ncrnas) regulation of various diseases including cancer has been extensively studied. Reactive oxidative species (ROS) elevated by oxidative stress are associated with cancer progression and drug resistance, while autophagy serves as an ROS scavenger in cancer cells. However, the regulatory effects of ncrnas on autophagy and ROS in various cancer cells remains complex. Here, we explore how currently investigated ncrnas, mainly mirnas and lncrnas, are involved in ROS production through modulating antioxidant genes. The regulatory effects of mirnas and lncrnas on autophagy-related (ATG) proteins to control autophagy ac-tivity in cancer cells are discussed. Moreover, differential expression of ncrnas in tumor and normal tissues of cancer patients are further analyzed using The Cancer Genome Atlas (TCGA) database. This review hypothesizes links between ATG genes-or antioxidant genes-modulated ncrnas and ROS production, which might result in tumorigenesis, malignancy, and cancer recurrence. A better understanding of the regulation of ROS and auto-phagy by ncrnas might advance the use of ncrnas as diagnostic and prognostic markers as well as therapeutic targets in cancer therapy.

Directional association test reveals high-quality putative cancer driver biomarkers including noncoding rnas

Background: Most statistical methods used to identify cancer driver genes are either biased due to choice of assumed parametric models or insensitive to directional relationships important for causal inference. To overcome modeling biases and directional insensitivity, a recent statistical functional chi-squared test (FunChisq) detects directional association via model-free functional dependency. FunChisq examines patterns pointing from independent to dependent variables arising from linear, non-linear, or many-to-one functional relationships. Meanwhile, the Functional Annotation of Mammalian Genome 5 (FANTOM5) project surveyed gene expression at over 200,000 transcription start sites (TSSs) in nearly all human tissue types, primary cell types, and cancer cell lines. The data cover TSSs originated from both coding and noncoding genes. For the vast uncharacterized human TSSs that may exhibit complex patterns in cancer versus normal tissues, the model-free property of FunChisq provides us an unprecedented opportunity to assess the evidence for a gene's directional effect on human cancer. Results: We first evaluated FunChisq and six other methods using 719 curated cancer genes on the FANTOM5 data. FunChisq performed best in detecting known cancer driver genes from non-cancer genes. We also show the capacity of FunChisq to reveal non-monotonic patterns of functional association, to which typical differential analysis methods such as t-test are insensitive. Further applying FunChisq to screen unannotated TSSs in FANTOM5, we predicted 1108 putative cancer driver noncoding rnas, stronger than 90% of curated cancer driver genes. Next, we compared leukemia samples against other samples in FANTOM5 and FunChisq predicted 332/79 potential biomarkers for lymphoid/myeloid leukemia, stronger than the TSSs of all 87/100 known driver genes in lymphoid/myeloid leukemia. Long noncoding rnas: Emerging Stars in Gene Regulation, Epigenetics and Human Disease

noncoding rnas (ncrnas) are classes of transcripts that are encoded by the genome and transcribed but never get translated into proteins. Though not translated into proteins, ncrnas play pivotal roles in a variety of cellular functions. Here, we review the functions of long noncoding rnas (lncrnas) and their implications in various human diseases. Increasing numbers of studies demonstrate that lncrnas play critical roles in regulation of protein-coding genes, mainte-nance of genomic integrity, dosage compensation, genomic imprinting, mrna processing, cell differentiation, and development. Misregulation of lncrnas is associated with a variety of human diseases, including cancer, immune and neurological disorders. Different classes of lncrnas, their functions, mechanisms of action, and associations with different human diseases are summarized in detail, highlighting their as yet untapped potential in therapy.

Atherosclerosis is a complex and chronic disease characterized by lipid deposition in the vessel wall that leads to an inflammatory and proliferative cascade involving smooth muscle, endothelial, and immune cells. Despite substantial improvements in our understanding of mechanisms contributing to atherosclerosis and overall reduction in cardiovascular mortality, the absolute disease burden remains substantially high. The recent discovery of a new group of mediators known as long noncoding ribonucleic acids (lncrnas) offers a unique opportunity for the development of novel diagnostic and therapeutic tools in atherothrombotic disease. A number of studies suggest that lncrnas are important mediators in health and disease, and rapidly accumulating evidence implicates lncrnas in regulatory circuits controlling atherosclerosis. In this review, the authors outline important contributions of lncrnas to atherosclerosis and its associated risk factors, including hypercholesterolemia, diabetes, hypertension, and obesity. Like their host cells, many viruses express noncoding rnas (ncrnas). Despite the technical challenge of ascribing function to ncrnas, diverse biological roles for virally expressed ncrnas have been described, including regulation of viral replication, modulation of host gene expression, host immune evasion, cellular survival, and cellular transformation. Insights into conserved interactions between viral ncrnas and host cell machinery frequently lead to novel findings concerning host cell biology. In this review, we discuss the functions and biogenesis of ncrnas produced by animal viruses. Specifically, we describe noncanonical pathways of microrna (mirna) biogenesis and novel mechanisms used by viruses to manipulate mirna and messenger rna stability. We also highlight recent advances in understanding the function of viral long ncrnas and circular rnas.
