Implementation and performance of a particle-in-cell code written in Java

Plasma simulation is an important example of a high-performance computing application where computer science issues are of great relevance. In a plasma, each particle, electron or ion, interacts with the external fields and with other particles in ways that can be readily and effectively emulated using object-oriented programming. However, the great cost of plasma simulations has traditionally discouraged object-oriented implementations due to their perceived inferior performance compared with classic procedural FORTRAN or C. In the present paper, we revisit this issue. We have developed a Java particle-in-cell code for plasma simulation, called Parsek. The paper considers different choices for the object orientation and tests their performance. We find that coarse-grained object orientation is faster and practically immune from any degradation compared with a standard procedural implementation (with static classes). The loss in performance for a fine-grained object orientation is a factor of about 50%, which can be almost completely eliminated using advanced Java compilation techniques. The Java code Parsek also provides an interesting realistic application of high-performance computing to compare the performance of Java with FORTRAN. We have conducted a series of tests considering various Java implementations and various FORTRAN implementations. We have also considered different computer architectures and different Java Virtual Machines and FORTRAN compilers. The conclusion is that with Parsek, object-oriented Java can reach CPU speed performances more or less comparable with procedural FORTRAN. This conclusion is remarkable and it is in agreement with the most recent benchmarks, but is at variance with widely held misconceptions about the alleged slowness of Java. An information server has been developed to work as the kernel of remote monitoring system. Web, mail, and database facilities are integrated in the server function. The picture information is obtained from the network camera, accumulated in the server, and distributed to its clients according to their requests. In addition to the remote monitoring function, our server can provide a service for household appliance control. As a GUI Client, we have utilized some kinds of cellular phones, and CLDC-based Java programming has been employed to realize the function of clients. For the sake of enhancement of our monitoring function, change from an acquisition picture to another can be analyzed through simple image processing. A service of urgent connection between clients and server is also adopted based on the result of image processing. We introduce an outline of our monitoring system and the contents of its various services, and then explain the detail of Java application which operates on our client devices such as mobile phones.

Although the ontology evolution plays a key role in the Semantic Web, methods and tools to support it are missing. Thus, this paper proposes a component-based framework for managing ontology changes. The main functionalities of the OntoAnalyzer framework are: (1) to track changes and to formalize them using a language that we propose for representing ontology changes and (2) to identify changes a posteriori to ontology evolution and to analyze their effect on the ontology-based annotation of resources.

For a clinical application of the inverse problem of electrocardiography, a flexible and fast generation of a patients volume conductor model is essential. The volume conductor model includes compartments like chest, lungs, ventricles, atria and the associated blood masses. It is a challenging task to create an automatic or semi-automatic segmentation procedure for each compartment. For the extraction of the lungs, as one example, a region growing algorithm can be used, to extract the blood masses of the ventricles Active Appearance Models may succeed. and to construct the atrial myocardium a multiplicity of operations are necessary. These examples illustrate that there is no common method that will succeed for all compartments like a least common denominator. Another problem is the automatization of combining different methods and the origination of a segmentation pipeline in order to extract a compartment and, accordingly, the desired model - in our case the complete volume conductor model for estimating the spread of electrical excitation in the patient's heart. On account of this, we developed a C++ framework and a special application with the goal of creating tissue-specific segmentation pipelines. The C++ framework uses different standard frameworks like DCMTK for handling medical images (http://***/***), ITK (http: //***/) for some segmentation methods, and Qt (R)(http://***/) for creating user interfaces. Our Medical Segmentation Toolkit (MST) enables to combine different segmentation techniques for each compartment. In addition, the framework enables to create user-defined compartment pipelines.

The study of dynamic behavior is essential for a large number of applications involving microelectromechanical systems (MEMS). Although solutions for static analysis are reaching maturity the simulation of dynamic behavior is still a demanding problem. As analytical solutions for coupled-field problems are hard to be obtained, numerical methods are preferred. In this work, three different numerical strategies for physical level dynamic analysis of MEMS are reported and evaluated. The first approach is based on the Newmark direct integration method, modified to consider the electromechanical coupled-field effects of MEMS. A second method describes the system dynamic behavior through the modal solution of an eigenvalue problem. The numerical algorithms for these two methods are inserted in the software MefLab++. MefLab++ is an object-oriented computer code (written in C++) for numerical simulation of physical problems. The third dynamic simulation is carried out with the ANSYS commercial software by using its transducer element TRANS126 to model the electrical field. The three methods are applied to simple beams and results are compared. The tested methods showed to be suitable for computing the natural frequencies of MEMS structures. Simulation with the ANSYS reduced order element TRANS126 was faster while MefLab++ displacements values were more precise.

This paper presents a strategy for the visualization of dynamic object relationships in Java programs. The metaphor of a chemical molecule is used to aid Comprehension, and to help in reducing the size of the object graph. Our strategy has been implemented by dynamically instrumenting Java bytecode to collect trace data, which is then analyzed and visualized in 3D using VRML. Quantitative and graphical results are presented, based on an analysis of programs in the SPEC JVM98 and JOlden benchmark suites.

Design patterns have been used successfully in the last decade to re-use and communicate object-oriented design. However, the documentation of pattern usage is often very poor. This motivates the use of tools which can detect and document design patterns found in software. A couple of approaches have been proposed in recent years. The approach introduced here is based on a formal description of design patterns using the web ontology language OWL. Software artefacts used to define design patterns in a formal and machine processable fashion are represented by uniform resource identifiers (URIs). This yields a description that is open and extensible, and facilitates the sharing of design among software engineers. We discuss the developed software design ontology, and how this approach relates to the meta modelling architecture of the OMG. In the second part, an effective pattern scanner for the java language is presented. This scanner is based on the ontology developed in part one and uses reflection and AST analysis to verify constraints. Various applications of this scanner are discussed.

Model Driven Architecture (MDA), in which code is produced from a high-level model of the problem solution, promises many benefits over traditional software development methodologies but it has presently been applied mostly to web-based systems using the REE architecture. Software agents, while not a new concept, are also a powerful way to analyze and design dynamic systems. In this paper, we adapt basic AMA techniques together with the concept of agent roles, used to describe the behavior of an agent, to develop a book buying agent based system.

Micro patterns are similar to design patterns, except that micro patterns stand at a lower. closer to the implementation, level of abstraction. Micro patterns are also unique in that they are mechanically recognizable, since each such pattern can be expressed as a formal condition on the structure of a class. This paper presents a catalog of 27 micro-patterns defined on JAVA classes and interfaces. The catalog captures a wide spectrum of common programming practices, including a particular and (intentionally restricted) use of inheritance, immutability I data management and wrapping, restricted creation, and emulation of procedural-, modular-, and even functional- programming paradigms with object oriented constructs. Together, the patterns present a set of prototypes after which a large portion Of all JAVA classes and interfaces are modeled. We provide empirical indication that this portion is as high as 75%. A statistical analysis of occurrences of micro patterns in a large software corpus, spanning some 70,000 JAVA classes drawn from a rich set of application domains, shows, with high confidence level that the use of these patterns is not random. These results indicate consciousness and discernible design decisions, which are sustained in the software evolution. With high confidence level, we can also show that the use of these patterns is tied to the specification, or the purpose, that the software realizes. The traceability, abundance and the statistical significance of micro pattern occurrence raise the hope of using the classification of software into these patterns for a more founded appreciation of its design and code quality.
