The cytoskeleton is a multiplex network of different proteins and filaments and is involved in a variety of important functions. Nevertheless, its deregulation leads to various diseases. Cells' cytoskeleton characteristics and structures can be accessed with image analysis tools. Our purpose, therefore, was to identify relevant freeware tools that can be used for assessing cytoskeleton characteristics from microscopy images and create an application note for them. The tools covered in this application note are the ImageJ/Fiji, FilamentSensor, and Ilastik software. These three softwares are presented and described regarding their uses, features and other characteristics, and examples of using this software for analyzing the cell cytoskeleton are provided. These tools might contribute to the advancement of biological research and the enhancement of therapeutic outcomes, particularly regarding pathological conditions, suggesting further development and adoption of open-source tools in the scientific community.

Generation of Hydrogeological Units for 3D Modelling Using open-source tools in the Mexico Basin

This dataset contains hydrogeological cross-sections for 3D modelling in the Mexico Basin, developed using Python scripts and GIS tools. The cross-sections are based on existing geological studies and integrate a variety of lithologies and structural features, including volcanic and sedimentary units. While the dataset provides comprehensive coverage, it does acknowledge limitations in geological and structural resolution due to the availability of data. The dataset includes shapefiles representing hydrogeological units in both line and polygon formats, alongside topographic sections, surface hydrogeological distribution and regional fault systems. Although modifications may be required for specific applications, it serves as a strong foundation for multidisciplinary studies in groundwater and geological modelling. Hosted on open-source repositories, the data can be easily adapted for use in 3D modelling frameworks like GemPy and FloPy. This dataset is a valuable resource for understanding groundwater dynamics in the Mexico Basin and offers flexibility for future updates as new data become available or project needs evolve.

Virtual track networks: A hierarchical modeling framework and open-source tools for simplified and efficient connected and automated mobility (CAM) system design based on general modeling network specification (GMNS)

This study presents a novel framework and open-source tools for simulating and managing connected and automated mobility (CAM) systems, taking into account their hierarchical nature and various levels of scheduling. The framework is based on a multi-layered network representation, which allows for efficient and accurate modeling of CAM systems at different levels of granularity, from macroscopic to microscopic. By employing this hierarchical approach, we achieve a balance between the level of detail in the representation and computational efficiency. Additionally, a spatial-discrete virtual track-based representation is introduced for precise vehicle dynamics modeling and for ensuring consistency with higher-level routing decisions. This facilitates individualized active traffic management for CAM applications. As part of our research, we have developed osm2gmns, an open-source package that allows users to effortlessly access and process transportation networks from openStreetMap in the General Modeling Network Specification (GMNS) format, facilitating data sharing and research collaboration. Furthermore, we explore traffic simulation, optimization, and operation methodologies for CAM systems, particularly focusing on the extent of scheduling capabilities. To support the research community, we further introduce an open-source package CAMLite for CAM system modeling. The effectiveness of our proposed methodologies and tools is demonstrated through a series of numerical experiments.

Differential privacy (DP) defines privacy protection by promising quantified indistinguishability between individuals who consent to share their privacy-sensitive information and those who do not. DP aims to deliver this promise by including well-crafted elements of random noise in the published data, and thus there is an inherent tradeoff between the degree of privacy protection and the ability to utilize the protected data. Currently, several open-source tools have been proposed for DP provision. To the best of our knowledge, there is no comprehensive study for comparing these open-source tools with respect to their ability to balance DP's inherent tradeoff as well as the use of system resources. This work proposes an open-source evaluation framework for privacy protection solutions and offers evaluation for openDP Smartnoise, Google DP, PyTorch Opacus, Tensorflow Privacy, and Diffprivlib. In addition to studying their ability to balance the above tradeoff, we consider discrete and continuous attributes by quantifying their performance under different data sizes. Our results reveal several patterns that developers should have in mind when selecting tools under different application needs and criteria. This evaluation survey can be the basis for an improved selection of open-source DP tools and quicker adaptation of DP.

This paper presents an academic project leveraging open-source tools, particularly openLane, in conjunction with the 180 nm Process Design Kit (PDK) provided by GlobalFoundries, for automating Integrated Circuit (IC) design, specifically digital design. This methodology significantly reduces the time and resources required to achieve high-quality functional ICs. The successful integration of GlobalFoundries' PDK ensures manufacturability. This work aims to inspire the digital design community to explore the potential of open-source tools and promote more accessible solutions in IC manufacturing. Two digital projects were designed, manufactured, and tested: a clock divider and a 7-segment display decoder. Experimental results show that the circuits operate at frequencies lower than 50MHz with a 3.3V bias.

Using crowd-sourced traffic data and open-source tools for urban congestion analysis

Traffic congestion in urban areas poses significant challenges to city dwellers and consultants advising government. This study explores innovative methods to monitor and control traffic congestion, focusing on Al Ain city in the United Arab Emirates. Using the R Programming language and harnessing crowdsourced traffic information from HERE and Google Maps, the research delves into spatial data analysis. The methodology employed in this study builds on the previously applied congestion modeling methods for cities like Windsor, Toronto, and New York. The study focuses on Al Ain, addressing the scarcity of crowdsourced information-based congestion modeling research in the Middle East. The study details how to obtain and deploy crowdsourced traffic data, speed and jam factors, for a comprehensive visualization of the urban traffic congestion. For example, in the case of Al Ain, analysis showed an average traffic speed of 43 km per hour in Al Ain, where infrastructure could otherwise allow an average traffic speed of up to 51 km per hour under free flow conditions. The study findings highlight how traffic conditions, rather than speed limits, cause traffic flow disruptions in the city, which can inform traffic regulations. The study's high-confidence real-time data emphasizes the reliability of crowdsourced traffic flow data. This research demonstrates the applicability of open-source traffic information for congestion modeling in the UAE, and establishes a replicable methodology for other urban areas worldwide, contributing significantly to the modeling methods.

Information Technology applications and software nowadays work as the backbone of modern-day Grid Operation. The datacenter infrastructure at the grid control center hosts all these critical interlinked applications, software, and automation. Thus, monitoring of the underlined infrastructure where the critical application services are hosted becomes essential. Real-time monitoring of critical servers and the network of datacenter is done using multiple tools, such as network management system (NMS), Virtual platform management tools, security information and event management (SIEM) etc. However, there is a need of a comprehensive effective dashboards for monitoring various parameters, which is sometimes not possible with off-the-shelf monitoring tools. Recognizing the criticality of maintaining the operational availability of critical services in grid control center environments, this paper delves into development of an index to signify the overall health status of hardware infrastructure to provide system administrators with a comprehensive monitoring of system health and facilitate quick fault detection and informed decision-making. Various approaches, including statistical methods, machine learning techniques, and other expert systems, have been explored for developing a health status index (HSI) in this paper. The paper elaborates on the open-source tool-based dashboards developed for effective monitoring of hardware infrastructure and methodologies adopted for the development of health status index with a nuanced understanding of the complexities inherent in assessing hardware health within grid control data centers.

Red teams simulate adversaries and conduct sophisticated attacks against defenders without informing them about used tactics in advance. These interactive cyber exercises are highly beneficial to assess and improve the security posture of organizations, detect vulnerabilities, and train employees. Unfortunately, they are also time-consuming and expensive, which often limits their scale or prevents them entirely. To address this situation, adversary emulation tools partially automate attacker behavior and enable fast, continuous, and repeatable security testing even when involved personnel lacks red teaming experience. Currently, a wide range of tools designed for specific use-cases and requirements exist. To obtain an overview of these solutions, we conduct a review and structured comparison of nine open-source adversary emulation tools. To this end, we assemble a questionnaire with 80 questions addressing relevant aspects, including setup, support, documentation, usability, and technical features. In addition, we conduct a user study with domain experts to investigate the importance of these aspects for distinct user roles. Based on the evaluation and user feedback, we rank the tools and find MITRE Caldera, Metasploit, and Atomic Red Team on top. © 2024 IEEE.

We examined the popularity of open-source tools used for information security analysis (infosec tools). This information would be useful, e.g. in security research, but it was not available. In our study, we created first a corpus of 423 tools from various sources. Then we collected source popularity metrics by Google search, tweets, GitHub stars, *** ranking, and cross-references between tools. We found a strong correlation between the metrics. We created an aggregate popularity metric from Google search, GitHub stars, and tool cross-reference source metrics using principal component analysis. The aggregate metric explains 70% of the variance in the source metrics. The three most popular tools are Metasploit, Nmap, and Wireshark. We estimated the impact of source metric errors and concluded that the aggregate metric gives an estimate of tool popularity, rather than an exact popularity rank. Furthermore, we divide the tools into overlapping categories by tool scope and type of activity. In the top 100, 51 tools are in the network scope, 27 in the host scope, 15 in the storage scope, 13 in the passwords scope, and 4 in the other tools scope.

One of the most promising areas in Computer Engineering is certainly that of the Internet of Things (IoT) Systems. Moreover, such systems can be efficiently implemented in current Field Programmable Gate Arrays (FPGAs) comprising of either soft-core or hard-core CPUs. The design of an IoT system comprises of developments in both hardware and software whereas a productive IoT Systems Designer should have numerous competencies in various independent computer engineering fields together with a number of non-technical competencies such as interpersonal competencies, transferable skills, etc. This paper describes a course which is based on open-source tools and methodologies that has been utilized efficiently in a number of post-graduate programs in two European countries (Greece, and Spain). The course lasts only one week (5 hours a day) and it allows computer engineering graduates with different specialties to implement an FPGA-based complete real-world IoT system as a course project.
