Supporting structured parallel program design, development and tuning in FastFlow

The design and tuning of parallel programs is known to be a hard and error-prone process. Structured parallel programming helps overcoming part of the related problems by properly and carefully ensuring separation of concerns in between application and system programmers. In this work, we describe the design and the implementation of ff-RPL, a shell supporting structured parallel programming development in FastFlow. The shell provides ways to explore the space of functionally equivalent, alternative parallel implementations of the same application with different non functional properties. It also provides ways to tune and optimize existing parallel applications standalone or while targeting particular hardware architectures. The tool is entirely written in C++. It has been designed in such a way it can be easily extended to take into account new non functional features, refactoring and optimization rules, as well as different parallel patterns. Experimental results are shown validating the general ff-RPL design as well as its FastFlow code generation features.

Health data science systems are becoming key for supporting healthcare decision-making processes. However, these systems should achieve continuous data processing and adapt their behavior to changes arising in real scenarios. Nevertheless, building this type of self-adaptable systems is not trivial, as it requires integrating data analytics and artificial intelligence with cloud computing tools and security and fault tolerance applications. This produces delays in the processing of data, affecting the information delivery in decision-making processes. In this paper, we present the design and implementation of a method to build self-adaptable data science services by using dynamic patterns. This method includes two models: a construction model and a coupling model. The construction model is based on dynamic parallel patterns to create, at design time, in-memory processing structures including as many applications as needed to meet the non-functional requirements (NFRs), such as security and fault tolerance, established by healthcare organizations without affecting the efficiency of a data science system. In turn, the coupling model converts the in-memory processing structures into software blocks that are coupled with the I/O interfaces of data science systems to support the automatic and transparent continuous management of data for facing changes in the incoming workload during execution time. A prototype was implemented to create self-adaptable health data science systems including in-memory processing structures for managing spirometry studies, tomography images, and electrocardiograms. The performance evaluation showed that the dynamic patterns significantly reduced the response time required to prepare contents with NFR characteristics in comparison with solutions from the state-of-the-art such as Nextflow and Makeflow.(c) 2023 Elsevier B.V. Adaptive statistical scheduling of divisible workloads in heterogeneous systems

This article presents a statistical approach to the scheduling of divisible workloads. Structured as a task farm with different scheduling modes including adaptive single and multi-round scheduling, this novel divisible load theory approach comprises two phases, calibration and execution, which dynamically adapt the installment size and number. It introduces the concept of a generic installment factor based on the statistical dispersion of the calibration times of the participating nodes, which allows automatic determination of the number and size of the workload installments. Initially, the calibration ranks processors according to their fitness and determines an installment factor based on how different their execution times are. Subsequently, the execution iteratively distributes the workload according to the processor fitness, which is continuously re-assessed throughout the program execution. Programmed as an adaptive algorithmic skeleton, our task farm has been successfully evaluated for single-round scheduling and generic multi-round scheduling using a computational biology parameter-sweep in a non-dedicated multi-cluster system.

Morphological segregation of Icelandic threespine stickleback (Gasterosteus aculeatus L).

Icelandic threespine sticklebacks show parallel sympatric morphological differences related to different substrate habitats in four Icelandic lakes. The level of morphological diversification varies among the lakes, ranging from a population with a wide morphological distribution to a population with clear resource morphs, where morphological diversification was reflected in diet differences. These differences in morphological divergence are closely related to the differences in the ecological surroundings of each population. This appears to be resource polymorphism, which may lead to population differentiation and speciation. Trophically related sexual dimorphism was also common in these sticklebacks, which is possibly the result of sexual selection or habitat segregation by the sexes. The stochastic modelling of biological systems, coupled with Monte Carlo simulation of models, is an increasingly popular technique in bioinformatics. The simulation-analysis workflow may result computationally expensive reducing the interactivity required in the model tuning. In this work, we advocate the high-level software design as a vehicle for building efficient and portable parallel simulators for the cloud. In particular, the Calculus of Wrapped Components (CWC) simulator for systems biology, which is designed according to the FastFlow pattern-based approach, is presented and discussed. Thanks to the FastFlow framework, the CWC simulator is designed as a high-level workflow that can simulate CWC models, merge simulation results and statistically analyse them in a single parallel workflow in the cloud. To improve interactivity, successive phases are pipelined in such a way that the workflow begins to output a stream of analysis results immediately after simulation is started. Performance and effectiveness of the CWC simulator are validated on the Amazon Elastic Compute Cloud.

In this paper, we introduce SPM (Software-built parallel Machines), a model to create software based virtual parallel machines. With SPM, an application developer simply selects all the required virtual parallel machines from the repository and implements the intended parallel algorithms directly without any need of complex mappings, as if the required processor interconnections are readily available. In addition, we present an implementation of the SPM model, which provides a systematic way to design new virtual machines. Our experiments show that the applications developed using the SPM model and tools give excellent performance, as compared to the applications developed using a generic communication library, such as MPI.

With the growing interest in Big Data technologies, companies and organizations are devoting much effort to designing Big Data Analytics (BDA) applications that may increase their competitiveness or foster innovation. However, BDA design requires expertise and economic resources that may not always available. To overcome this limit, the TOREADOR project has proposed a model-based BDAaaS (MBDAaaS) approach to guarantee the automation of BDA applications design, allowing users to focus on business cases without having to deal with technical aspects of data storage and management. Although many platforms providing BDA services are available, most of them exploit ontologies only for data representation and not for describing the BDA computation itself. This paper describes how the Semantic technologies meet MBDAaaS in the TOREADOR project.

patterns provide a mechanism to express parallelism at a high level of abstraction and to make easier the transformation of existing legacy applications to target parallel frameworks. That also opens a path for writing new parallel applications. In this paper we introduce the REPARA approach for expressing parallel patterns and transforming the source code to parallelism frameworks. We take advantage of C++11 attributes as a mechanism to introduce annotations and enrich semantic information on valid source code. We also present a methodology for performing transformation of source code that allows to target multiple parallel programming models. Another contribution is a rule based mechanism to transform annotated code to those specific programming models. The REPARA approach requires programmer intervention only to perform initial code annotation while providing speedups that are comparable to those obtained by manual parallelization.

parallel scientific workloads typically entail highly-customised software environments, involving complex data structures, specialised systems software, and even distinct hardware, where virtualisation is not necessarily supported by third-party providers. Considering the expansion of cloud computing in different domains and the development of different proprietary (e.g. Amazon Web Services, Azure) and open source cloud platforms (Eucalyptus, OpenStack, OpenNebula), users should arguably be able to automatically and seamlessly migrate their parallel workloads across cloud platforms using standardised virtual machines. However, even if it is easier to migrate the workload between nodes when the nodes have a similar configuration on the same platform, the transition between different platforms typically raises different issues such as vendor lock-in, portability, and interoperability. In this paper, we describe our work to automatically deploy a complex parallel software stack on heterogeneous hybrid cloud platforms. We have elastically deployed FastFlow-a C/C++ pattern-based programming framework for multi-/many-core and distributed platforms-using virtual machines on both CPU and GPU-based architectures between heterogeneous virtualised platforms. Our approach relies on the standard Open Virtualization Format (OVF) in order to achieve a universal description of virtual appliances. Such a description is not only useful for elastically migrating and deploying, but also to determine the hardware/system software configuration needed switching to any new (cloud) image format. We have successfully evaluated our work using virtual machines based on VirtualBox and Amazon Web Services on local cluster and public cloud providers.
