Pthreads is the library of posix standard functions for concurrent, multithreaded programming. The posix standard only defines an application programming interface (API) to the C programming language, not to Fortran. Many scientific and engineering applications are written in Fortran. Also, many of these applications exhibit functional, or task-level, concurrency. They would benefit from multithreading, especially on symmetric multiprocessors (SMP). We present here an interface to that part of the Pthreads library that is compatible with standard Fortran. The contribution consists of two primary source files: a Fortran module and a collection of C wrappers to Pthreads functions. The Fortran module defines the data structures, interface and initialization routines used to manage threads. The stability and portability of the Fortran API to Pthreads has been demonstrated using common mathematical computations on several SMP systems.

The SANE Virtual Processor (SVP) is an abstract concurrent programming model that is both deadlock free and supports efficient implementation. It is captured by the mu TC programming language. The work presented in this paper covers a portable implementation of this model as a C++ library on top of posix threads. Programs in mu TC can be translated to the standard C++ syntax and linked with this library to run on conventional systems. The motivation for this work was to provide an early implementation on conventional processors as well as supporting work from programming FPGA chips to Grids. (C) 2008 Elsevier B.V. On the design and implementation of parallel finite element approximate inverses using posix threads on multicore systems

Purpose - The purpose of this paper is to propose novel parallel computational techniques for the parallelization of explicit finite element generalized approximate inverse methods, based on Portable Operating System Interface for UniX (posix) threads, for multicore systems. Design/methodology/approach - The authors' main motive for the derivation of the new Parallel Generalized Approximate Inverse Finite Element Matrix algorithmic techniques is that they can be efficiently used in conjunction with explicit preconditioned conjugate gradient-type schemes on multicore systems. The proposed parallelization technique of the Optimized Banded Generalized Approximate Inverse Finite Element Matrix (OBGAIFEM) algorithm is achieved based on the concept of the "fish bone" approach with the use of a thread pool pattern. Theoretical estimates on the computational complexity of the parallel generalized approximate inverse finite element matrix algorithmic techniques are also derived. Findings - Application of the proposed method on a two-dimensional boundary value problem is discussed and numerical results are given on a multicore system using posix threads. These results tend to become optimum and are favorably compared to corresponding results from multiprocessor systems, as presented in recent work by Gravvanis et al Originality/value - The proposed parallel explicit finite element generalized approximate inverse preconditioning, using approximate factorization and approximate inverse algorithms, is an efficient computational method that is valuable for computer scientists and for scientists and engineers in engineering computations.

MuPC is a portable runtime system for Unified Parallel C (UPC). A modified version of the EDG C/C++ front end translates the user's UPC program into C and turns UPC-specific language features into calls to MuPC runtime functions. MuPC implements each UPC thread (process) as two Pthreads, one for the user program and private memory accesses, and the other for remote memory accesses. Remote memory is accessed by two-sided MPI message passing. MuPC performance features include a runtime software cache for remote accesses and low latency access to shared memory with affinity to the issuing thread. MuPC is a useful platform for experimenting with current and future UPC language features and investigating UPC performance. This paper describes the internal design of MuPC and compares its performance to several other available platforms.

To cope with the significant computational complexity introduced by High Efficiency Video Coding (HEVC) standard, several parallelization schemes are introduced, such as Tiles, Wavefront parallel processing(WPP) and Dependent slice segments. These coding structures make multi-core processing possible. In this paper, we analyzed the degree of parallelism WPP can achieve and then proposed a multi-threaded encoder implementation based on WPP by using posix threads. Experimental results show that the speedup of parallel encoding using WPP can reach about 3.4 times on quad core processor when encoding a 1080p video sequence.

New parallel computational techniques are introduced for the parallelization of explicit finite difference (FD) approximate inverse matrix methods, based on Portable Operating System Interface for UniX (posix) threads, for multicore systems. Parallelization of the Optimized Banded Generalized Approximate Inverse Matrix (OBGAIM) algorithm is achieved based on the concept of the "fish bone" approach with the use of a thread pool pattern. Theoretical estimates on speedups and efficiency are also presented. Additionally, new parallel computational techniques are proposed for the parallelization of explicit preconditioned biconjugate conjugate gradient type methods, based on posix threads, for multicore systems. For parallelization purposes a replication of the parallel explicit preconditioned biconjugate conjugate gradient-STAB (PEPBICG-STAB) method was assigned on each created thread, with different index bands and with proper synchronization points on inner products and matrix-vector multiplications. Theoretical estimates on speedups and efficiency are also presented. Finally, numerical results for the performance of the Parallel Fish Bone OBGAIM (PaFiBo-OBGAIM) algorithm and the PEPBICG-STAB method for solving classical two-dimensional boundary value problems on multicore computer systems are presented, which are favorably compared to corresponding results from multiprocessor systems. The implementation issues of the proposed method are also discussed using posix threads on multicore systems.

With the appearance of multi-/many core machines, applications and runtime systems have evolved in order to exploit the new on-node concurrency brought by new software paradigms. posix threads (Pthreads) was widely-adopted for that purpose and it remains as the most used threading solution in current hardware. Lightweight thread (LWT) libraries emerged as an alternative offering lighter mechanisms to tackle the massive concurrency of current hardware. In this article, we analyze in detail the most representative threading libraries including Pthread- and LWT-based solutions. In addition, to examine the suitability of LWTs for different use cases, we develop a set of microbenchmarks consisting of OpenMP patterns commonly found in current parallel codes, and we compare the results using threading libraries and OpenMP implementations. Moreover, we study the semantics offered by threading libraries in order to expose the similarities among different LWT application programming interfaces and their advantages over Pthreads. This article exposes that LWT libraries outperform solutions based on operating system threads when tasks and nested parallelism are required.

The False Nearest Neighbors (FNN) method is particularly relevant in different fields of science and engineering (medicine, economy, oceanography, biological systems, etc.). In some of these applications, it is important to give results within a reasonable time scale, so the execution time of the FNN method has to be reduced. This paper describes three parallel implementations of the FNN method for shared memory architectures. The computationally intensive part of the method lies mainly in the neighbors search and therefore this task is parallelized and executed using 2 up 64 processors. The accuracy and performance of the three parallel approaches are then assessed and compared to the best sequential implementation of the FNN method which appears in the TISEAN project. The results indicate that the three parallel approaches, when the method is run using 64 processors on a SGI Origin 3800, are between 25 and 75 times faster than the sequential one. Parallel implementations of the 3D fast wavelet transform on a Raspberry Pi 2 cluster

Current low-cost general-purpose single-board computing (SDC) devices are gaining increasing interests in research computing due to their very low cost/performance ratio and energy consumption. Among all the SDCs available nowadays, Raspberry Pi devices constitute maybe the most renowned representatives. On the other hand, the wavelet transform plays an important role in contemporary standards for image compression (such as JPEG-2000) and video compression (MPEG-4). In this work, we present and evaluate three parallelization strategies of the 3D fast wavelet transform (3D-FWT) on a cluster of Raspberry Pi 2 SDCs. Each parallelization strategy has been implemented using both posix threads (shared memory) and MPI (message passing). The set of implementations using posix threads is restricted to runs on a single board, whereas multiple boards can be used for the MPI versions. We find out that noticeable speed-ups can be obtained when all MPI processes or posix threads are run using the cores of a single Raspberry Pi 2 SDC. However, in the case of the MPI versions, we observe that performance drops drastically when all MPI processes spread to several boards. The reason for this is the limited bandwidth that the onboard LAN port can deliver, and that proves insufficient for the fine-grained, high-volume communication requirements of the studied parallelization strategies. Finally, we have also considered the execution of the posix threads and MPI versions on a very high-performance but power-hungry 4-core Intel Xeon CPU E5606, obtaining that the Raspberry Pi 2 SDC can do the task with much lower total energy consumption (up to 4 times).

Improving the performance of the needleman-wunsch algorithm using parallelization and vectorization techniques

The Needleman-Wunsch (NW) is a dynamic programming algorithm used in the pairwise global alignment of two biological sequences. In this paper, three sets of parallel implementations of the NW algorithm are presented using a mixture of specialized software and hardware solutions: posix threads-based, SIMD Extensions-based and a GPU-based implementations. The three implementations aim at improving the performance of the NW algorithm on large scale input without affecting its accuracy. Our experiments show that the GPU-based implementation is the best implementation as it achieves performance 72.5X faster than the sequential implementation, whereas the best performance achieved by the posix threads and the SIMD techniques are 2X and 18.2X faster than the sequential implementation, respectively.
