HetRCNA: A Novel Method to Identify Recurrent Copy Number Alternations from Heterogeneous Tumor Samples Based on Matrix Decomposition Framework

A common strategy to discovering cancer associated copy number aberrations (CNAs) from a cohort of cancer samples is to detect recurrent CNAs (RCNAs). Although the previous methods can successfully identify communal RCNAs shared by nearly all tumor samples, detecting subgroup-specific RCNAs and their related subgroup samples from cancer samples with heterogeneity is still invalid for these existing approaches. In this paper, we introduce a novel integrated method called HetRCNA, which can identify statistically significant subgroup-specific RCNAs and their related subgroup samples. Based on matrix decomposition framework with weight constraint, HetRCNA can successfully measure the subgroup samples by coefficients of left vectors with weight constraint and subgroup-specific RCNAs by coefficients of the right vectors and significance test. When we evaluate HetRCNA on simulated dataset, the results show that HetRCNA gives the best performances among the competing methods and is robust to the noise factors of the simulated data. When HetRCNA is applied on a real breast cancer dataset, our approach successfully identifies a bunch of RCNA regions and the result is highly correlated with the results of the other two investigated approaches. Notably, the genomic regions identified by HetRCNA harbor many breast cancer related genes reported by previous researches.

A DESIGN SCHEME FOR PLA-BASED CONTROL TABLES WITH REDUCED AREA AND TIME-DELAY COST

A novel programmable logic array (PLA) design that is very effective when it applies to control tables, i.e. structured tables representing functions of control nature, is presented. The PLA synthesis of control tables is achieved by the techniques of partition and fusion under area and time-delay design constraints. The partition technique exploits the data sparsity by splitting the control table along its columns into several smaller parts using heuristic breadth-first directed graph search. The fusion process takes advantage of the data multiplicity by sharing common symbolic PLA fields into distinct fields using a new encoding scheme. The partition process is performed only on the OR array of the symbolic PLA, whereas the fusion process performs the mutually exclusive encoding in the AND arrays of the partitioned PLA parts. A final channel routing of the PLA parts is also provided to reduce the routing area overhead required. The PLA synthesis of control tables scheme has been implemented in C and runs in Unix on VAX, Apollo, and Sun machines. An experiment using randomly generated data tables was very encouraging, particularly for large PLAs having a sparse and multiple personalization.< >

Enhancing Impact Toughness of Renewable Poly(lactic acid)/Thermoplastic Polyurethane Blends via Constructing Cocontinuous-like Phase Morphology Assisted by Ethylene-Methyl Acrylate-Glycidyl Methacrylate Copolymer

Poly(lactic acid) (PLA)/thermoplastic polyurethane (TPU) blends and their ternary blends with the incorporation of ethylene-methyl acrylate-glycidyl methacrylate copolymer (E-MA-GMA) were prepared by melt blending. The PLA/TPU (70/30) blend exhibited optimum elongation at break of 615% and impact strength of 53.6 kJ/m(2). Compared with PLA/TPU (90/10) blend, the impact strength of PLA/TPU/E-MA-GMA (80/10/10) blend increased by more than 15 times;meanwhile, the elongation at break did not suffer apparent reduction. Fourier transform infrared (FTIR) spectroscopy and dynamic mechanical analysis (DMA) revealed the reaction and miscibility between components. Morphological observation by scanning electron microscopy (SEM) confirmed the transition from typical sea-island to cocontinuous-like structure due to the addition of E-MA-GMA. The toughening mechanism behind the supertoughened PLA ternary blends was established. The cocontinuous-like structure followed by massive plastic deformation of PLA matrix was believed to be responsible for the enormous toughening effect.

Development of Power Interface With FPGA-Based Adaptive Control for PEM-FC System

This paper presents the development of a power interface for a fuel cell (FC) system supplying an ac load. The proposed system comprises a two stages conditioning system, including a switched capacitor dc-dc boost converter and a full bridge insulated-gate bipolar transistor (IGBT) single-phase inverter (dc-ac converter). A fully digital control structure is proposed to manage both power converters using the same control device. The control strategy takes advantage of the parallelism of the field programmable gate arrays (FPGA) technology to share in real-time the controller's information addressing the common problem of low-frequency ripple of FC current when supplying ac loads. The control system has been implemented and evaluated by co-simulation, and by experimentation with a proton exchange membrane fuel cell (PEM-FC) system. The results show that the proposed system allows a safe operation of the FC by limiting the current ripple under 3%. These results also confirm that the transient response of the conversion system permits to correctly supply the ac load.

Effect of Organically Modified Montmorillonite (OMMT) on Biodegradation of PS:PLA and PS:PLA:OMMT Using Phanerochaete chrysosporium

The environmental issues of synthetic polymers have been resolved using biodegradation under controlled conditions. The degradation study of polymeric composites of (a) polystyrene (PS) and poly(lactic acid) (PLA) (PS:PLA), and (b) PS:PLA filled with organically modified montmorillonite (OMMT) (PS:PLA:OMMT) was carried out using Phanerochaete chrysosporium. PLA was synthesized using L-lactic acid under controlled ultrasound cavitation technique, dried and added to a solution of PS. Surface of montmorillonite (MMT) was modified using column chromatographic technique to improve d-spacing up to 31.5 angstrom. The sheets of PS:PLA and PS:PLA:OMMT were subjected to degradation study in minimal medium using P. chrysosporium micro-organism under controlled conditions up to 28 days. The growth of micro-organism and fractures inside the polymer matrix before and after degradation was observed using scanning electron microscope. Change in extracellular protein content, biomass production, and % degradation with respect to time of incubated samples have been also studied. It was found that the PS:PLA:OMMT (at 5 phr OMMT content) and PS:PLA (at 30% PLA) composites show an increment in degradation. The presence of OMMT leads to faster degradation of PS:PLA:OMMT nanocomposites, which decreases in mechanical property by 30% of PLA and 5 wt% of OMMT content. (C) 2015 Society of Plastics Engineers

AN EFFICIENT ALGORITHM FOR BIPARTITE PLA FOLDING

programmable logic arrays (PLA's) provide a flexible and efficient way of synthesizing arbitrary combinational functions as well as sequential logic circuits. They are used in both LSI and VLSI technologies. The disadvantage of using PLA's is that most PLA's are very sparse. The high sparsity of the PLA results in a significant waste of silicon area. PLA folding is a technique which reclaims unused area in the original PLA. In this paper, we propose a column bipartite folding algorithm based on matrix representation. Heuristics are used to reduce the search space and to speed up the search processes. The algorithm has been implemented in C programming language on a SUN-4 workstation. The program was used to study several large PLA's of varying sizes. The experimental results show that in most cases the proposed algorithm finds optimal solution in a reasonable CPU time.

Tailoring Heat-Seal Properties of Biodegradable Polymers through Melt Blending

In this study, we address heat-seal properties of poly (lactic acid) (PLA), blended with Poly (butylene adipate-co-terephthalate) (PBAT). The objective is to correlate blends crystalline structure and morphology to corresponding heat-seal of blends films. The SEM micrographs show a two-phase elongated morphology where stretched ellipsoids developed through elongational flow during the cast film process. To distinguish the effect of crystallization, we also prepared amorphous and crystalline PBAT films and then compared them to blends with PLA. Heat-sealed areas were created by putting film surfaces in intimate contact for 1 s at the pressure of 0.5 N/mm(2) or Pa and in the temperature range of 70 to 140 degrees C. Thermal analysis shows that the crystalline structure of PBAT has a significant effect on shifting its heat-seal initiation temperature (T-si) up to 20 degrees C. Regarding the blends, incorporation of PBAT as a dispersed phase lowers Tsi of blend samples. Here, gradual decrease in PBAT crystallinity caused by the hindering effect of PLA rigid molecules correlates with the shift in heat-seal initiation temperature. As mentioned above, elongated disperse morphology with higher aspect ratio of the dispersed phase compared to spherical dispersed domain, is formed through film cast process. This enhances the adhesion process by providing higher contact area. The blends also show higher toughness and better puncture resistance, which is an asset for flexible packaging applications and would enhance the mechanical performance of the seal layer.

MASON - A GLOBAL FLOOR-PLANNING APPROACH FOR VLSI DESIGN

A global floorplanning approach is presented which allows designers to quickly explore layout issues during the initial stages of the IC design process. The approach is based on a combined mincut and slicing paradigm, in an effort to ensure routability. A slicing-tree representation is employed, upon which efficient traversal operations are applied resulting in area-efficient floorplans. The method allows modules to be specified as having a number of possible dimensions, and considers I/O pads as well as layout constraints. As a global improvement over previous floorplanning efforts, an in-place partitioning scheme is applied in conjunction with a combined exhaustive and heuristic bipartitioning approach. Moreover, a global channel routing and module I/O pin assignment scheme is used for floorplan evaluation, whereby module dimensions are chosen in conjunction with routing area, ensuring compact floorplans. A computer program, Mason, is presented which efficiently implements the approach and provides an interactive environment for designers to perform floorplanning. The performance of the program is discussed in terms of several industrial examples.

Hybrid Physical-Layer Authentication

Physical-Layer Authentication (PLA) attracts a lot of research interests because of its significant advantages over upper-layer authentication mechanisms: high security and low complexity. The PLA schemes can be categorized into passive and active schemes. In this paper, we extensively leverage the advantages of both the active and passive schemes as a reference scheme, named as the Direct Hybrid (DH) scheme. Although the DH scheme improves the authentication performance of the prior PLA schemes, it has limitations, e.g., high communication overhead. Then, we further propose two hybrid PLA schemes to overcome the limitations of the DH scheme. The first proposed scheme further uses the advantage of the Challenge-Response Authentication Mechanism (CRAM) scheme, named as the CR-based Hybrid (CRH) scheme. Although both DH and CRH schemes significantly improve the authentication performance of the prior PLA schemes, they do not address one significant limitation of the active scheme, i.e., to set the power allocation of a tag empirically. Thus, based on the CRH scheme, we further propose the Adaptive CR-Based Hybrid (ACRH) scheme to adaptively set the parameter instead of the empirical setting. Moreover, we provide the theoretical analysis of the proposed schemes over wireless fading channels and derive their closed-form expressions in terms of the Probability of Detection (PD), Probability of False Alarm (PFA), and optimal threshold, respectively. At last, we discuss the advantages and disadvantages of the proposed schemes and give some useful suggestions for seeking a better tradeoff. Our experimental results show that, in comparison with the active scheme, the DH scheme has better robustness, and the CRH scheme has better both robustness and compatibility but it sacrifices the security. The ARCH scheme achieves a better tradeoff than the remaining schemes.
