In this paper, we investigate how easily we can port existing HPC applications that use MPI to run on HPRC systems, using three commercial highlevel synthesis tools in conjunction with the ArchES-MPI software/hardware communication layer. Specifically, we examine how each tool interfaces with our existing message-passing hardware, and we present a sample application that illustrates how the interface can be used.

Preventing and controlling outbreaks of infectious diseases such as pandemic influenza is a top public health priority. EpiSimdemics is an implementation of a scalable parallel algorithm to simulate the spread of contagion, including disease, fear and information, in large (10(8) individuals), realistic social contact networks using individual-based models. It also has a rich language for describing public policy and agent behavior. We describe CharmSimdemics and evaluate its performance on national scale populations. Charm++ is a machine independent parallel programming system, providing high-level mechanisms and strategies to facilitate the task of developing highly complex parallel applications. Our design includes mapping of application entities to tasks, leveraging the efficient and scalable communication, synchronization and load balancing strategies of Charm++. Our experimental results on a 768 core system show that the Charm++ version achieves up to a 4-fold increase in performance when compared to the MPI version.

Recently cloud services have been evaluated by scientific communities as a viable solution to satisfy their computing needs, reducing the cost of ownership and operation to the minimum. The analysis on the adoption of the cloud computing model for eScience has identified several areas of improvement as federation management and interoperability between providers. Portability between cloud vendors is a widely recognized feature to avoid the risk of lock-in of users in proprietary systems, a stopper to the complete adoption of clouds. In this paper we present a programming framework that allows the coordination of applications on federated clouds used to provide flexibility to traditional research infrastructures as clusters and grids. This approach allows researchers to program applications abstracting the underlying infrastructure and providing scaling and elasticity features through the dynamic provision of virtualized resources. The adoption of standard interfaces is a basic feature in the development of connectors for different middlewares ensuring the portability of the code between different providers.

Confidentiality in the storage and handling of sensitive data is a central concern in computing security;one of the most sensitive data in computer systems is users' credentials. To ensure the confidentiality and integrity of sensitive data, developers can use a Trusted Execution Environment (TEE). One of such TEE is Intel Software Guard Extensions (SGX), which reduces the trusted computing base to a hardware/software concept called enclave. However, using SGX enclaves usually incurs in a performance impact in the application execution. In this paper we propose an enclave sharing approach to reduce the performance overhead in scenarios where multiple enclaves handle the same data. To evaluate this approach, we implemented a SGX-secured OS authentication service. Three prototypes were built, considering distinct concerns about security and performance. Results show that this approach can be used in high demand environments, presenting a small overhead.

In this paper we examine the development of IoT applications from the perspective of the Fog Computing paradigm, where computing infrastructure at the network edge in devices and gateways is leverage for efficiency and timeliness. Due to the intrinsic nature of the IoT: heterogeneous devices/resources, a tightly coupled perception-action cycle and widely distributed devices and processing, application development in the Fog can be challenging. To address these challenges, we propose a Distributed Dataflow (DDF) programming model for the IoT that utilises computing infrastructures across the Fog and the Cloud. We evaluate our proposal by implementing a DDF framework based on Node-RED (Distributed Node-RED or D-NR), a visual programming tool that uses a flow-based model for building IoT applications. Via demonstrations, we show that our approach eases the development process and can be used to build a variety of IoT applications that work efficiently in the Fog.

In this paper we discuss and compare some of the most popular big data programming frameworks for high performance computing (HPC) systems, such as Hadoop, Spark, Storm, Airflow, MPI, Hive, Pig and UPC++. We highlight here their support to different classes of applications, such as batch, streaming, graph-based, and query-based applications. The main features of such frameworks according to their programming model, type of parallelism, level of abstraction, verbosity, and main classes of applications are summarized. We also discuss the main factors that can influence the choice of the most appropriate framework to process and analyze big data. These include the characteristics of input data, the class of application and the infrastructure requirements.

The larger flexibility that task parallelism offers with respect to data parallelism comes at the cost of a higher complexity due to the variety of tasks and the arbitrary patterns of dependences that they can exhibit. These dependencies should be expressed not only correctly, but optimally, i.e. avoiding over-constraints, in order to obtain the maximum performance from the underlying hardware. There have been many proposals to facilitate this non-trivial task, particularly within the scope of nowadays ubiquitous multi-core architectures. A very interesting family of solutions because of their large scope of application, ease of use and potential performance are those in which the user declares the dependences of each task, and lets the parallel programming framework figure out which are the concrete dependences that appear at runtime and schedule accordingly the parallel tasks. Nevertheless, as far as we know, there are no comparative studies of them that help users identify their relative advantages. In this paper we describe and evaluate four tools of this class discussing the strengths and weaknesses we have found in their use.

In this poster, we describe how MPI is used at the National Energy Research Scientific Computing Center (NERSC) NERSC is the production high-performance computing center for the US Department of Energy, with more than 5000 users and 800 distinct projects. Through a variety of tools (e.g., User Survey, application team collaborations, etc.), we determine how MPI is used on our latest systems, with a particular focus on advanced features and how early applications intend to use MPI on NERSC's upcoming Intel Knights Landing (KNL) many-core system1 - one of the first to be deployed. In the poster, we also compare the usage of MPI to exascale developmental programming models such as UPC++ and HPX, with an eye on what features and extensions to MPI are plausible and useful for NERSC users. We also discuss perceived shortcomings of MPI, and why certain groups use other parallel programming models on the systems. In addition to a broad survey of the NERSC HPC population, we follow the evolution of a few key application codes2 that are being highly optimized for the KNL architecture using advanced OpenMP techniques. We study how these highly optimized on-node proxy apps and full applications start to make the transition to using full hybrid MPI+OpenMP implementations on the self-hosted KNL system.

The advent of multicore processors requires to reconsider the design of high performance computing libraries to embrace portable and effective techniques of parallel software engineering. One of the most promising approaches consists in abstracting an application as a directed acyclic graph (DAG) of tasks. While this approach has been popularized for shared memory environments by the OpenMP 4.0 standard where dependencies between tasks are automatically inferred, we investigate an alternative approach, capable of describing the DAG of task in a distributed setting, where task dependencies are explicitly encoded. So far this approach has been mostly used in the case of algorithms with a regular data access pattern and we show in this study that it can be efficiently applied to a higly irregular numerical algorithm such as a sparse multifrontal QR method. We present the resulting implementation and discuss the potential and limits of this approach in terms of productivity and effectiveness in comparison with more common parallelization techniques. Although at an early stage of development, preliminary results show the potential of the parallel programming model that we investigate in this work.

Nowadays, a new parallel paradigm for energyefficient heterogeneous hardware infrastructures is required to achieve better performance at a reasonable cost on highperformance computing applications. Under this new paradigm, some application parts are offloaded to specialized accelerators that run faster or are more energy-efficient than CPUs. FieldProgrammable Gate Arrays (FPGA) are one of those types of accelerators that are becoming widely available in data centers. This paper proposes OmpSs@cloudFPGA, which includes novel extensions to parallel task-based programming models that enable easy and efficient programming of heterogeneous clusters with FPGAs. The programmer only needs to annotate, with OpenMP-like pragmas, the tasks of the application that should be accelerated in the cluster of FPGAs. Next, the proposed programming model framework automatically extracts parts annotated with High-Level Synthesis (HLS) pragmas and synthesizes them into hardware accelerator cores for FPGAs. Additionally, our extensions include and support two novel features: 1) FPGA-toFPGA direct communication using a Message Passing Interface (MPI) similar Application programming Interface (API) with one-to-one and collective communications to alleviate host communication channel bottleneck, and 2) creating and spawning work from inside the FPGAs to their own accelerator cores based on an MPI rank-like identification. These features break the classical host-accelerator model, where the host (typically the CPU) generates all the work and distributes it to each accelerator. We also present an evaluation of OmpSs@cloudFPGA for different parallel strategies of the N-Body application on the IBM cloudFPGA research platform. Results show that for cluster sizes up to 56 FPGAs, the performance scales linearly. To the best of our knowledge, this is the best performance obtained for N-body over FPGA platforms, reaching 344 Gpairs/s with 56 FPGAs. Finally, we compare the performance and power consu
