Generation of Hydrogeological Units for 3D Modelling Using Open-Source Tools in the Mexico Basin

This dataset contains hydrogeological cross-sections for 3D modelling in the Mexico Basin, developed using python scripts and GIS tools. The cross-sections are based on existing geological studies and integrate a variety of lithologies and structural features, including volcanic and sedimentary units. While the dataset provides comprehensive coverage, it does acknowledge limitations in geological and structural resolution due to the availability of data. The dataset includes shapefiles representing hydrogeological units in both line and polygon formats, alongside topographic sections, surface hydrogeological distribution and regional fault systems. Although modifications may be required for specific applications, it serves as a strong foundation for multidisciplinary studies in groundwater and geological modelling. Hosted on open-source repositories, the data can be easily adapted for use in 3D modelling frameworks like GemPy and FloPy. This dataset is a valuable resource for understanding groundwater dynamics in the Mexico Basin and offers flexibility for future updates as new data become available or project needs evolve.

Raspberry Pi (RPi) is a well-known single-board computer natively equipped with a Linux-based operating system, Raspbian, and a powerful programming language, python. In this article, we propose an integrated project on physics and computer science exploiting RPi and python: a set of lab activities, coding, and discussion related to the study of charging and discharging phases of a capacitor in an RC circuit. In our simple experiments, entirely computer-controlled, the RPi and python scripts are used to: (i) apply a known constant voltage to the circuit at a desired time;(ii) measure the voltage on selected circuit elements as a function of time;(iii) evaluate and analyze experimental data. This approach is based on inexpensive hardware and open source software. It allows a hands-on experience with electric circuits and with dedicated examples of python coding. The codes involve python modules such as Numpy, Scipy, and Matplotlib that prove to be easy to use and efficient for our goals, supporting the choice of python language for further study or research tasks.

An Integrated Strategy Reveals Complex Glycosylation of Erythropoietin Using Mass Spectrometry

The characterization of therapeutic glycoproteins is challenging due to the structural heterogeneity of the therapeutic protein glycosylation. This study presents an in-depth analytical strategy for glycosylation of first-generation erythropoietin (epoetin beta), including a developed mass spectrometric workflow for N-glycan analysis, bottom-up mass spectrometric methods for site-specific N-glycosylation, and a LC-MS approach for O-glycan identification. Permethylated N-glycans, peptides, and enriched glycopeptides of erythropoietin were analyzed by nanoLC-MS/MS, and de-N-glycosylated erythropoietin was measured by LC-MS, enabling the qualitative and quantitative analysis of glycosylation and different glycan modifications (e.g., phosphorylation and O-acetylation). The newly developed python scripts enabled the identification of 140 N-glycan compositions (237 N-glycan structures) from erythropoietin, especially including 8 phosphorylated N-glycan species. The site-specificity of N-glycans was revealed at the glycopeptide level by pGlyco software using different proteases. In total, 114 N-glycan compositions were identified from glycopeptide analysis. Moreover, LC-MS analysis of deN-glycosylated erythropoietin species identified two O-glycan compositions based on the mass shifts between non-O-glycosylated and O-glycosylated species. Finally, this integrated strategy was proved to realize the in-depth glycosylation analysis of a therapeutic glycoprotein to understand its pharmacological properties and improving the manufacturing processes.

*** is a program implementing the method to detect independently repeated clades by comparing phylogenies as described in Li and Lecointre (2009) and adapted to incompletely overlapping datasets in Li et al. (2009). The comparison can be performed on trees obtained by any inference method (maximum parsimony, Bayesian inference, maximum likelihood). The program computes repetition indices, provides greedy summary trees for each validity domain and a nexus matrix representation of the clades weighted by their repetition indices. Architectural models, such as those described in the EAST-ADL language, represent convenient abstractions to reason about automotive embedded software systems. To enjoy the fully-fledged advantages of reasoning, EAST-ADL models could benefit from a component-aware analysis framework that provides, ideally, both verification and model-based test-case generation capabilities. While different verification techniques have been developed for architectural models, only a few target EAST-ADL. In this paper, we present a methodology for code validation, starting from EAST-ADL artifacts. The methodology relies on: (i) automated model-based test-case generation for functional requirements criteria based on the EAST-ADL model extended with timed automata semantics, and (ii) validation of system implementation by generating python test scripts based on the abstract test-cases. The scripts represent concrete test-cases that are executable on the system implementation. We apply our methodology to analyze the ABS function implementation of the Brake-by-Wire system prototype.

A function from the domain (x-set) to the codomain (y-set) connects each x element to precisely one y element. Since each x-point originating from the domain corresponds to two y-points on the graph of a closed curve (i.e., circle, ellipse, superellipse, or ovoid) in a rectangular (Cartesian) diagram, it does not fulfil the function's requirements. This non-function phenomenon obstructs the nonlinear regression application for fitting observed data resembling a closed curve;thus, it requires transforming the rectangular coordinate system into a polar coordinate system. This study discusses nonlinear regression to fit the circumference of a tree stem's cross-section and its sapwood-heartwood transition by transforming rectangular coordinates (x, y) of the observed data points' positions into polar coordinates (r, & theta;). Following a polar coordinate model, circular curve fitting fits a log's cross-sectional shape and sapwood-heartwood transition. Ellipse models result in better goodness of fit than circular ones, while the rotated ellipse is the best-fit one. Deviation from the circular shape indicates environmental effects on vascular cambium differentiation. Foresters have good choices: (1) continuing using the circular model as the simplest one or (2) changing to the rotated ellipse model because it gives the best fit to estimate a tree stem's cross-sectional shape;therefore, it is more reliable to determine basal area, tree volume, and tree trunk biomass. Computer modelling transforms the best-fit model's formulas of the rotated ellipse using python scripts provided by Wolfram engine libraries.

Standardizing the computerized analysis and modeling of luminescence phenomena: New open-access codes in R and python

In this paper we describe a new initiative for the development of open-access codes in R and python, to be used for computerized analysis and modeling of luminescence phenomena. The purpose of this broad initiative is to help in the classification, organization and standardization of the computerized analysis and modeling of a wide range of luminescence phenomena. Although a very significant number of such open access codes is already available in the literature, there is a lack of common standardization and homogeneity in the nomenclature and in the codes, which we hope to address. New open-access codes are developed for thermoluminescence (TL), isothermal luminescence (ITL), optically stimulated luminescence (OSL), infrared stimulated luminescence (IRSL), dose response (DR) and time-resolved (TR) signals. In each of these categories, computer codes are currently being developed based on (a) delocalized transitions involving the conduction/valence bands and (b) localized transitions based on proximal interactions between traps and centers. Whenever applicable, additional codes are developed for semi-localized transition models, which are based on a combination of localized and delocalized transitions. While many previously published codes are based on the empirical general order kinetics and on first order kinetics, several of the new codes in R and python are based on physically meaningful kinetics described by the Lambert W function. During the past decade, the Lambert W function has been shown to describe both thermally and optically stimulated phenomena, as well as the nonlinear dose response of TL/OSL/ESR in dosimetric materials. The paper demonstrates the proposed classification and organization of the codes, which it is hoped will be a useful tool, especially for newcomers to the field of luminescence dosimetry.

Regression tree models have been widely used for remote sensing-based ecosystem mapping. Improper use of the sample data (model training and testing data) may cause overfitting and underfitting effects in the model. The goal of this study is to develop an optimal sampling data usage strategy for any dataset and identify an appropriate number of rules in the regression tree model that will improve its accuracy and robustness. Landsat 8 data and Moderate-Resolution Imaging Spectroradiometer-scaled Normalized Difference Vegetation Index (NDVI) were used to develop regression tree models. A python procedure was designed to generate random replications of model parameter options across a range ofmodel development data sizes and rule number constraints. The mean absolute difference (MAD) between the predicted and actual NDVI (scaled NDVI, value from 0-200) and its variability across the different randomized replications were calculated to assess the accuracy and stability of the models. In our case study, a six-rule regression tree model developed from 80% of the sample data had the lowest MAD (MAD(training) = 2.5 and MAD(testing) = 2.4), which was suggested as the optimal model. This study demonstrates how the training data and rule number selections impact model accuracy and provides important guidance for future remote-sensing-based ecosystem modeling.

Design and Implementation of a Ball-Plate Control System and python Script for Educational Purposes in STEM Technologies

This paper presents the process of designing, fabricating, assembling, programming and optimizing a prototype nonlinear mechatronic Ball-Plate System (BPS) as a laboratory platform for engineering education STEM. Due to the nonlinearity and complexity of BPS, the task presents challenges such as: (1) difficulty in controlling the stabilization of a particular position point, known as steady-state error, (2) position resolution, known as specific distance error, and (3) adverse environmental effects-light-shadow error, which is also discussed in this paper. The laboratory prototype BPS for education was designed, manufactured and installed at Karlovac University of Applied Sciences in the Department of Mechanical Engineering, Mechatronics program. The low-cost two-degree BPS uses a USB HD camera for computer vision as a feedback sensor and two DC servo motors as actuators. Due to control problems, an advanced block diagram of the control system is proposed and discussed. An open-source control system based on python scripts, which allows the use of ready-made functions from the library, allows the color of the ball and the parameters of the PID controller to be changed, indirectly simplifying the control system and performing mathematical calculations directly. The authors will continue their research on this BPS mechatronic platform and control algorithms.
